We present an experimental design of a controlled behavioural experiment that allows to collect relatively long-term data on foraging and swimming behaviour of Atlantic cod during sound exposures. Data on such behavioural states can be used as proxies for energy intake and expenditure. The Atlantic cod exhibited natural foraging behaviour in the experimental basins and the design allowed for efficient scoring of the behaviour throughout the 6-day trials. Data from: Protocols for the experimental release of kelp (Laminariales) zoospores

Kelps (order Laminariales) are foundation species in temperate and arctic seas globally, but they are in decline in many places. Laminarian kelp have an alternation of generations and this poses challenges for experimental studies due to the difficulties in achieving zoospore release and gametophyte growth. Here we review and synthesize the protocols that have been used to induce zoospore release in kelps to identify commonalities and provide guidance on best practices. We found 171 papers, where zoospore release was induced in four kelp families from 35 different ecoregions. The most commonly treated family was Laminariaceae, followed by Lessoniaceae and the most studied ecoregion was Central Chile, followed by the Southern California Bight. Zoospore release generally involved three steps: a pre-treatment which included cleaning of the reproductive tissue to eliminate epiphytic organisms, followed by desiccation of the tissue, and finally a post-desiccation immersion of the reproductive material in a seawater medium for zoospore release. Despite these commonalities, there was a high degree of variation in the detail within each of these steps, even among studies within genera and from the same ecoregions. This suggests that zoospore release may be relatively insensitive across the Laminariales. Nevertheless, greater attention to standardisation of protocols would facilitate comparisons of kelp zoospore release across species and locations. Based on practicality and most common practices, we suggest zoospore release should be achieved through 1) wiping clean the reproductive material, 2) desiccating the reproductive material by wrapping in moist paper towels for 12 hours at room temperature in darkness, and 3) submerging the tissue in seawater medium for one hour at room temperature in darkness. The choice of seawater medium should depend on the actual experiment conducted. Standardized protocols will facilitate broad scale comparative studies across this key taxa.

Data from: Long-term mechanistic hindcasts predict the structure of experimentally-warmed intertidal communities

Increases in global temperatures are expected to have dramatic effects on the abundance and distribution of species in the coming years. Intertidal organisms, which already experience temperatures at or beyond their thermal limits, provide a model system in which to investigate these effects. We took advantage of a previous study in which experimental plates were deployed in the intertidal zone and passively warmed for 12 years to a daily maximum temperature on average 2.7°C higher than control plots on the adjacent bedrock. We compared the composition of the biological communities on each experimental plate with its neighboring bedrock control. Plate communities showed decreased richness of taxa and percent cover of filamentous algae, mussels and mobile grazers relative to bedrock, and increased percent cover of biofilm. We then used short-term time-series measurements of plate and bedrock temperatures and a mechanistic heat-budget model to hindcast those temperatures back 12 years. Greater differences in long-term average temperature between the experimental plates and bedrock controls were correlated with lower similarity in community composition. Additionally, years with higher average differences between plate and bedrock temperatures were more predictive of current compositional similarity between plate and bedrock communities, even though they occurred farther in the past than did more recent, but cooler, years. We conclude that current intertidal communities reflect their long-term, rather than short-term, thermal histories. Mechanistic heat-budget models based on short-term measurements can provide this valuable, long-term information.

Data from: An experimental investigation of how intraspecific competition and phenotypic plasticity can promote the evolution of novel, complex phenotypes

<p>Intraspecific competition has long been considered a key driver of evolutionary diversification, but whether it can also promote evolutionary innovation is less clear. We examined the interplay between competition and phenotypic plasticity in fueling the origins of a novel, complex phenotype––a distinctive carnivore morph found in spadefoot toad tadpoles (genus <i>Spea</i>) that specializes on fairy shrimp. We specifically sought to explore the possible origins of this phenotype by providing shrimp to <i>Scaphiopus holbrookii</i> tadpoles (the sister genus to <i>Spea </i>that does not produce carnivores) while subjecting them to competition for their standard diet of detritus.  Previous research had shown that this species will eat shrimp when detritus is limited, and that these shrimp-fed individuals produce features that are redolent of a rudimentary <i>Spea </i>carnivore. In this study, we found that: 1) behavioral and morphological plasticity enabled some individuals to expand their diet to include shrimp; 2) there was heritable variation in this plasticity; and 3) individuals received a growth and development benefit by eating shrimp. Thus, novel resource use can arise via plasticity as an adaptive response to intraspecific competition. More generally, our results show how competition and plasticity may interact to pave the way for the evolution of complex, novel phenotypes, such as the distinctive carnivore morph in present-day <i>Spea</i>.</p>

Data from: Effects of an experimental increase in flow intermittency on an alpine stream

<p>Flow intermittency occurs naturally in alpine streams. However, changing rainfall patterns and glacier retreat are predicted to increase the occurrence of flow intermittency in alpine catchments, with largely unknown effects on ecosystem structure and function. We conducted a flow manipulation experiment within a headwater stream of Val Roseg, a glacierized alpine catchment, to determine the effects of increased flow intermittency on aquatic macroinvertebrates, periphyton, benthic organic matter, and trophic structure. Compared to an adjacent reference channel, an increase in flow intermittency reduced macroinvertebrate density, taxa richness, and the proportion of rheophilic taxa. Density and richness remained low in the manipulated channel after resumption of natural flow. Flow intermittency did not affect organic matter standing stocks, but increased assimilation of periphyton by aquatic macroinvertebrates. Predation on aquatic invertebrates by riparian spiders also increased. We attribute many of these patterns to the timing of drying, which likely excluded summer-growing cohorts of rheophilic, aerial dispersers. This study suggests that reductions in summer glacial melt and rainfall events might increase flow intermittency and lead to fundamental changes in diversity and function of alpine fluvial networks.</p>

Data from: Optimizing enrichment of deadwood for biodiversity by varying sun exposure and tree species: an experimental approach

<p>1. The enrichment of deadwood is essential for the conservation of saproxylic biodiversity in managed forests. However, existing strategies focus on a cost-intensive increase of deadwood amount, while largely neglecting increasing deadwood diversity.</p> <p>2. Deadwood objects, i.e. logs and branches, from six tree species were experimentally sun-exposed, canopy-shaded, and artificially shaded for four years, after which the alpha-, beta-, and gamma-diversity of saproxylic beetles, wood-inhabiting fungi, and spiders were analyzed. Analyses of beta-diversity included the spatial distance between exposed deadwood objects. A random-drawing procedure was used to identify the combination of tree species and sun exposure that yielded the highest gamma-diversity at a minimum of exposed deadwood amount.</p> <p>3. In sun-exposed plots, species numbers in logs were higher than in shaded plots for all taxa, while in branches we observed the opposite for saproxylic beetles. Tree species affected the species numbers only of saproxylic beetles and wood-inhabiting fungi. The beta-diversity of saproxylic beetles and wood-inhabiting-fungi among logs was influenced by sun exposure and tree species, but beta-diversity of spiders by sun exposure only. For all saproxylic taxa recorded in logs, differences between communities increased with increasing spatial distance.</p> <p>4. A combination of canopy-shaded <i>Carpinus</i> logs and sun-exposed <i>Populus</i> logs resulted in the highest species numbers of all investigated saproxylic taxa among all possible combinations of tree species and sun-exposure treatments.</p> <p>5. <i>Synthesis and applications</i>. We recommend incorporating the enrichment of different tree species and particularly the variation in sun exposure into existing strategies of deadwood enrichment. Based on the results of our study, we suggest to combine logs of softwood broadleaf tree species (e.g. <i>Carpinus, Populus</i>), hardwood broadleaf tree species (e.g. <i>Quercus</i>) and coniferous tree species (e.g. <i>Pinus</i>) under different conditions of sun exposure and distribute them spatially in a landscape to maximize the beneficial effects on overall diversity.</p>

Data for: Foraging speed and precision of arbuscular mycorrhizal fungi under field conditions: An experimental approach

<p>To better understand the ecology of arbuscular mycorrhizal (AM) symbiosis, we need to measure functional traits of individual fungal virtual taxa under field conditions. The efficiency of AM fungi in locating nutrient-rich patches in soil space is one of their central traits in this symbiotic relationship. We used plots of a long-term field experiment in grassland with manipulated functional group composition of host plant community to establish ingrowth patches with substrate free of roots and fungi and with varying nutrient availability. Comparison of the original AM fungal community before patch creation with that present 9 weeks after patch establishment enabled us to estimate relative hyphal foraging speed for 41 fungal taxa, and a comparison of the fungal community in neighbouring patches differing in nutrient availability provided estimates of hyphal foraging precision for 22 taxa. Members of two dominant fungal families, Glomeraceae and Claroideoglomeraceae, differed in their foraging speed and precision. Glomeraceae taxa responded more slowly, but with a higher focus on enriched patches. We further demonstrated the usefulness of obtained fungal functional traits by testing the differences between grass and dicotyledonous plant hosts using a dataset obtained in another experiment at the same plots. Grass species hosted AM fungal communities with higher foraging speed, but lower foraging precision than the dicotyledonous species. Our study results support the use of field experiments for measuring comparative characteristics of AM fungi, which are highly elusive (or mis-represented) under controlled conditions.</p>

Data and code from: Vector demography, dispersal, and the spread of disease: Experimental epidemics under elevated resource supply

1. The spread of many diseases depends on the demography and dispersal of arthropod vectors. Classic epidemiological theory typically ignores vector dynamics and instead makes the simplifying assumption of frequency-dependent transmission. Yet vector ecology may be critical for understanding the spread of disease over space and time and how disease dynamics respond to environmental change. 2. Here, we ask how environmental change shapes vector demography and dispersal, and how these traits of vectors govern the spatiotemporal spread of disease. 3. We developed disease models parameterized by traits of vectors and fit them to experimental epidemics. The experiment featured a viral pathogen (CYDV-RPV) vectored by aphids (Rhopalosiphum padi) among populations of grass hosts (Avena sativa) under two rates of environmental resource supply (i.e., fertilization of the host). We compared a non-spatial model that ignores vector movement, a lagged dispersal model that emphasizes the delay between vector reproduction and dispersal, and a travelling wave model that generates waves of infections across space and time. 4. Resource supply altered both vector demography and dispersal. The lagged dispersal model fit best, indicating that vectors first reproduced and then dispersed among hosts in the experiment. Elevated resources decreased vector population growth rates, nearly doubled their carrying capacity per host, increased dispersal rates when vectors carried the virus, and homogenized disease risk across space. 5. Together, the models and experiment show how environmental eutrophication can shape spatial disease dynamics – for example, homogenizing disease risk across space – by altering the demography and behavior of vectors.

Data from: Avian ecological succession in the Amazon: a long-term case study following experimental deforestation

<p>Approximately 20% of the Brazilian Amazon has now been deforested, and the Amazon is currently experiencing the highest rates of deforestation in a decade, leading to large-scale land-use changes. Roads have consistently been implicated as drivers of ongoing Amazon deforestation and may act as corridors to facilitate species invasions. <span>Long-term data, however, are necessary to determine how ecological succession alters avian communities following deforestation and whether established roads lead to a constant influx of new species. </span> </p> <p>We used data across nearly 40 years from a large-scale deforestation experiment in the central Amazon to examine the avian colonization process in a spatial and temporal framework, considering the role that roads may play in facilitating colonization.</p> <p>Since 1979, 139 species that are not part of the original forest avifauna have been recorded, including more secondary forest species than expected based on the regional species pool. Among the 35 species considered to have colonized and become established, a disproportionate number were secondary forest birds (63%), almost all of which first appeared during the 1980s. These new residents comprise about 13% of the current community of permanent residents.</p> <p><span>Widespread generalists associated with secondary forest colonized quickly following deforestation, with few new species added after the first decade, despite a stable road connection. Few species associated with riverine forest or specialized habitats colonized, despite road connection to their preferred source habitat. </span>Colonizing species remained restricted to anthropogenic habitats and did not infiltrate old-growth forests nor displace forest birds.</p> <p>Deforestation and expansion of road networks into <i>terra firme </i>rainforest will continue to create degraded anthropogenic habitat. Even so, the initial pulse of colonization by non-primary forest bird species was not the beginning of a protracted series of invasions in this study, and the process appears to be reversible by forest succession. </p>

Data from: How Bank Vole-PUUV Interactions Influence the Eco-Evolutionary Processes Driving Nephropathia Epidemica Epidemiology—An Experimental and Genomic Approach

<p><strong>Abstract: </strong>In Europe, Puumala virus (PUUV) is responsible for nephropathia epidemica (NE), a mild form of hemorrhagic fever with renal syndrome (HFRS). Despite the presence of its reservoir, the bank vole, on most of French territory, the geographic distribution of NE cases is heterogeneous and NE endemic and non-endemic areas have been reported. In this study we analyzed whether bank vole-PUUV interactions could partly shape these epidemiological differences. We performed crossed-experimental infections using wild bank voles from French endemic (Ardennes) and non-endemic (Loiret) areas and two French PUUV strains isolated from these areas. The serological response and dynamics of PUUV infection were compared between the four cross-infection combinations. Due to logistical constraints, this study was based on a small number of animals. Based on this experimental design, we saw a stronger serological response and presence of PUUV in excretory organs (bladder) in bank voles infected with the PUUV endemic strain. Moreover, the within-host viral diversity in excretory organs seemed to be higher than in other non-excretory organs for the NE endemic cross-infection but not for the NE non-endemic cross-infection. Despite the small number of rodents included, our results showed that genetically different PUUV strains and in a lesser extent their interaction with sympatric bank voles, could affect virus replication and diversity. This could impact PUUV excretion/transmission between rodents and to humans and in turn at least partly shape NE epidemiology in France.</p>

Data from: Sex-specific effects of experimental ectoparasite infestation on telomere length in great tit nestlings

<p>Telomere length is a biomarker of biological ageing and lifespan in various vertebrate taxa. Evidence is accumulating that telomeres shorten more rapidly when an individual is exposed to environmental stressors. Parasites are potent selective agents that can cause physiological stress directly or indirectly through the activation of the host's immune system. Yet to date, empirical evidence for a role of parasites in telomere dynamics in natural populations is limited.</p> <p>Here we show experimentally that exposure to ectoparasitic hen fleas (<i>Ceratophyllus gallinae</i>) during growth results in shorter telomeres in female, but not male, great tit (<i>Parus major</i>) nestlings. Females had significantly longer telomeres than males when growing up in experimentally deparasitized nests but because of the sex-specific effects of parasitism on telomere length, this sexual dimorphism was absent in birds growing up in experimentally infested nests. Our results provide the first experimental evidence for a role of ectoparasitism in telomere dynamics in a natural vertebrate population, and suggest that the costs of infection manifest in sex-specific ways.</p>

Data for the paper "Experimental evolution of post-ingestive nutritional compensation in response to a nutrient-poor diet"

<p>The geometric framework of nutrition predicts that populations restricted to a single imbalanced diet should evolve post-ingestive nutritional compensation mechanisms bringing the blend of assimilated nutrients closer to physiological optimum. The evolution of such nutritional compensation is thought to be mainly driven by the ratios of major nutrients rather than overall nutritional content of the diet. We report experimental evolution of divergence in post-ingestive nutritional compensation in populations of <i>Drosophila melanogaster</i> adapted to diets that contained identical imbalanced nutrient ratios but differed in total nutrient concentration. Larvae from "Selected" populations maintained for over 200 generations on a nutrient-poor diet with 1:13.5 protein:carbohydrate ratio showed enhanced assimilation of nitrogen from yeasts and reduced assimilation of carbon from sucrose than "Control" populations evolved on a diet with the same nutrient ratio but 4-fold greater nutrient concentration. Compared to the Controls, the Selected larvae also accumulated less triglycerides relative to protein. This implies that the Selected populations evolved a higher assimilation rate of amino-acids from the poor imbalanced diet and a lower assimilation of carbohydrates than Controls. Thus, the evolution of nutritional compensation may be driven by changes in total nutrient abundance, even if the ratios of different nutrients remain unchanged.</p>
