Integrated Simulation-Based Optimization of Operational Decisions at Container Terminals - Dataset

At container terminals, many cargo handling processes are interconnected and occur in parallel. Within short time windows, many operational decisions need to be made and should consider both time efficiency and equipment utilization. During operation, many sources of disturbance and, thus, uncertainty exist. For these reasons, perfectly coordinated processes can potentially unravel. This study analyzes simulation-based optimization, an approach that considers uncertainty by means of simulation while optimizing a given objective. The developed procedure simultaneously scales the amount of utilized equipment and adjusts the selection and tuning of operational policies. Thus, the benefits of a simulation study and an integrated optimization framework are combined in a new way. Four meta-heuristics - Tree-structured Parzen Estimator, Bayesian Optimization, Simulated Annealing, and Random Search - guide the simulation-based optimization process. Thus, this study aims to determine a favorable configuration of equipment quantity and operational policies for container terminals using a small number of experiments and, simultaneously, to empirically compare the chosen meta-heuristics including the reproducibility of the optimization runs. The results show that simulation-based optimization is suitable for identifying the amount of required equipment and well-performing policies. Among the presented scenarios, no clear ranking between meta-heuristics regarding the solution quality exists. The approximated optima suggest that pooling yard trucks and a yard block assignment that is close to the quay crane are preferable.

The dataset is stored in the Excel file named Integrated Simulation-Based Optimization of Operational Decisions at Container Terminals - Dataset.xlsx.This contains the data to create the figures and the data to run the statistics. Data from: Flightin maintains myofilament lattice organization required for optimal flight power and courtship song quality in Drosophila
The indirect flight muscles (IFMs) of Drosophila and other insects with asynchronous flight muscles are characterized by a crystalline myofilament lattice structure. The high-order lattice regularity is considered an adaptation for enhanced power output, but supporting evidence for this claim is lacking. We show that IFMs from transgenic flies expressing flightin with a deletion of its poorly conserved N-terminal domain (flnΔN62) have reduced inter-thick filament spacing and a less regular lattice. This resulted in a decrease in flight ability by 33% and in skinned fibre oscillatory power output by 57%, but had no effect on wingbeat frequency or frequency of maximum power output, suggesting that the underlying actomyosin kinetics is not affected and that the flight impairment arises from deficits in force transmission. Moreover, we show that flnΔN62 males produced an abnormal courtship song characterized by a higher sine song frequency and a pulse song with longer pulses and longer inter-pulse intervals (IPIs), the latter implicated in male reproductive success. When presented with a choice, wild-type females chose control males over mutant males in 92% of the competition events. These results demonstrate that flightin N-terminal domain is required for optimal myofilament lattice regularity and IFM activity, enabling powered flight and courtship song production. As the courtship song is subject to female choice, we propose that the low amino acid sequence conservation of the N-terminal domain reflects its role in fine-tuning species-specific courtship songs.
Optimal searching behaviour generated intrinsically by the central pattern generator for locomotion

Efficient searching for resources such as food by animals is key to their survival. It has been proposed that diverse animals from insects to sharks and humans adopt searching patterns that resemble a simple Lévy random walk, which is theoretically optimal for 'blind foragers' to locate sparse, patchy resources. To test if such patterns are generated intrinsically, or arise via environmental interactions, we tracked free-moving Drosophila larvae with (and without) blocked synaptic activity in the brain, suboesophageal ganglion (SOG) and sensory neurons. In brain-blocked larvae we found that extended substrate exploration emerges as multi-scale movement paths similar to truncated Lévy walks. Strikingly, power-law exponents of brain/SOG/sensory-blocked larvae averaged 1.96, close to a theoretical optimum (µ = 2.0) for locating sparse resources. Thus, efficient spatial exploration can emerge from autonomous patterns in neural activity. Our results provide the strongest evidence so far for the intrinsic generation of Lévy-like movement patterns.

Longer is not always better: optimizing barcode length for large-scale species discovery and identification
New techniques for the species-level sorting of millions of specimens are needed in order to accelerate species discovery, determine how many species live on earth, and develop efficient biomonitoring techniques. These sorting methods should be reliable, scalable and cost-effective, as well as being largely insensitive to low-quality genomic DNA, given that this is usually all that can be obtained from museum specimens. Mini-barcodes seem to satisfy these criteria, but it is unclear how well they perform for species-level sorting when compared to full-length barcodes. This is here tested based on 20 empirical datasets covering ca. 30,000 specimens (5,500 species) and six clade-specific datasets from GenBank covering ca. 98,000 specimens (>20,000 species). All specimens in these datasets had full-length barcodes and had been sorted to species-level based on morphology. Mini-barcodes of different lengths and positions were obtained in silico from full-length barcodes using a sliding window approach (3 windows: 100-bp, 200-bp, 300-bp) and by excising nine mini-barcodes with established primers (length: 94 – 407-bp). We then tested whether barcode length and/or position reduces species-level congruence between morphospecies and molecular Operational Taxonomic Units (mOTUs) that were obtained using three different species delimitation techniques (PTP, ABGD, objective clustering). Surprisingly, we find no significant differences in performance for both species- or specimen-level identification between full-length and mini-barcodes as long as they are of moderate length (>200-bp). Only very short mini-barcodes (<200-bp) perform poorly, especially when they are located near the 5' end of the Folmer region. The mean congruence between morphospecies and mOTUs was ca. 75% for barcodes >200-bp and the congruent mOTUs contain ca. 75% of all specimens. Most conflict is caused by ca. 10% of the specimens that can be identified and should be targeted for re-examination in order to efficiently resolve conflict. Our study suggests that large-scale species discovery, identification, and metabarcoding can utilize mini-barcodes without any demonstrable loss of information compared to full-length barcodes.

Development of a genus-specific antigen capture ELISA for orthopoxviruses. Target selection and optimized screening

Raw data for quantification of anti surface protein antibody binding to vaccinia virus.

Method description

Immuno-negative staining and electron microscopy were performed as described elsewhere (Laue, 2010). Briefly, purified VACVNYCBOH particles were inactivated by incubation in freshly prepared 2% PFA in 0.05 M HEPES (pH 7.2), sonicated and immobilized on sample supports for transmission electron microscopy. Biotinylated pAbs were titrated on BSA coated grids, until detection with 5 nm gold nanoparticle coupled streptavidin (British Biocell, Cardiff, United Kingdom) resulted in the same mean background labelling density of ~10 particles per view field at a, 87,000-fold magnification (anti-A27: 0.7 µg/mL; anti-D8: 2 µg/mL; anti-H3: 0.9 µg/mL; anti-L1: 1.9 µg/mL). Negative staining was performed with either 0.1 or 0.5% uranyl acetate solution. For quantification, only IMV particles of the mulberry form, which were found isolated from other particles, were analyzed. Randomized sampling was done in 22 evenly distributed mesh areas with five viral particles analyzed per area. Imaging was done with a Tecnai 12 BioTwin (FEI Corp.) at 120 kV and a 1k digital CCD camera (Megaview III, Olympus Soft Imaging Solutions).

Postural Optimization for a Safe and Comfortable Human-Robot Interaction: Experiment Dataset

In human-robot collaboration the robot's behavior impacts the worker's safety, comfort, and his acceptance of the robotic system. In this paper we address the problem of how to improve the worker's posture during human-robot collaboration. Using postural assessment techniques, and a personalized human kinematic model, we optimize the model body posture to fulfill a task while avoiding uncomfortable or unsafe postures. We then derive a robotic behavior that leads the worker towards that improved posture. We validate our approach in an experiment involving a joint task with 39 human subjects and a Baxter torso-humanoid robot.

This repository contains the anonymized recorded data of our experiment. For all the subjects, we have included their recorded posture, using a motion capture system, and a video taken from a camera located on the robot head. Each data is divided by subjects and by tested conditions. In a separate file, we also include the result of the survey answered alongside the experiment.
