Virtual cameras, avatars and real footage of a focus group staged in SQUIVE
<p>A 5-minute video clip can be found online which shows a 2D screen capture of the viewport of a user in SQUIVE (<em>Staging Qualitative Immersive Virtualisation Engine</em>) on a walking tour through the theatre site showing time-slices of the cohort of experimental subjects engaged in different activities across four rooms, for example briefing and dressing, contact dance preparation, exoskeleton performance and focus group. Animated avatars substitute for each participant and the reconstructed 3D scene is populated with virtual cameras that substitute for the actual cameras that recorded the event. Each virtual camera can be selected to re-view the reconstructed scene from the perspective of the actual 2D and 360° camera footage. Moreover, a user can launch AVA360VR (<em>Annotate, Visualise, Analyse 360° video in Virtual Reality</em>) from any virtual 360° camera, so that the user can annotate the clip recorded by any physical camera or microphone in the scene concurrently during the same time-slice.</p>
Septa and camerae models for cameral liquid retention experiments
<p>Virtual models (in STL format) of ectocochleate (externally-shelled) cephalopod chambers (camerae) and divider walls (septa). These models were 3D printed to measure their retention of liquid by surface tension. This zip folder contains models of two types: 1) single septa for different species confined in a cylindrical shell, and 2) entire camerae of two species. The latter models have several iterations of smoothed versions for comparison. </p>
MicroED datasets from native nanocrystalline granulovirus polyhedrin recorded with a Falcon III camera
<p>The <em>Cydia pomonella </em>crystalline occlusion bodies were provided by Dominik Oberthür (CFEL).</p> <p><strong>Data collection</strong></p> <p>Diffraction data sets were collected for 31 crystals (gv_09 does not exist), following this scheme:</p> <ul> <li>Images were collected on a 300 kV Krios system (Thermo Fisher Scientific), using a Falcon III camera. The condenser system was used in nanoprobe mode, making a parallel beam of size 0.6 µm. A camera length of 3.1 m was chosen, providing 2.1 Å resolution at the edge of the detector</li> <li>The camera was used in linear mode, and with dose protector disabled, using 1s integration time. Data was unbinned</li> <li>The gain was determined to be ~10 counts/pe (gain for single frame is 390, for 39 frames averaged the gain is 10)</li> <li>The stage had a tilt speed of 0.5 deg/s</li> <li>The dose rate was 0.3 el/Å<sup>2</sup>/s</li> <li>For each crystal ~10 frames were collected before severe radiation damage</li> <li>The samples charged slightly, leading to defocused and astigmatic spots in some cases</li> </ul> <p><strong>Data processing</strong></p> <p>A script for processing data sets from 22 crystals with DIALS version 1.14.4 and CCP4 7.0.073 is provided. This script will need adapting to work with newer versions of the software.</p>
DNA metabarcoding quantifies the relative biomass of arthropod taxa in songbird diets: Validation with camera‐recorded diets
<p class="MsoNormal"><span>Ecological research is often hampered by the inability to quantify animal diets. Diet composition can be tracked through DNA metabarcoding of faecal samples, but whether (complex) diets can be quantitatively determined with metabarcoding is still debated and needs validation using free-living animals. This study validates that DNA metabarcoding of faeces can retrieve actual ingested taxa, and most importantly, that read numbers retrieved from sequencing can also be used to quantify the relative biomass of dietary taxa. Validation was done with the hole-nesting insectivorous Pied Flycatcher whose diet was quantified using camera footage. Size-adjusted counts of food items delivered to nestlings were used as a proxy for provided biomass of prey orders and families and subsequently nestling faeces were assessed through DNA metabarcoding. To explore potential effects of digestion, gizzard and lower intestine samples of freshly collected birds were subjected to DNA metabarcoding. For metabarcoding with Cytochrome Oxidase subunit I (COI), we modified published invertebrate COI primers LCO1490 and HCO1777, which reduced host reads to 0.03%, and amplified Arachnida DNA without significant changing the recovery of other arthropod taxa. DNA metabarcoding retrieved all commonly camera-recorded taxa. Overall, and in each replicate year (N = 3), the relative scaled biomass of prey taxa and COI read numbers correlated at R = 0 .85 (95CI:0.68–0.94) at order level and at R = 0.75 (CI:0.67</span><span>–</span><span>0.82) at family level. Similarity in arthropod community composition between gizzard and intestines suggested limited digestive bias. This DNA metabarcoding validation demonstrates that quantitative analyses of arthropod diet is possible. We discuss the ecological applications for insectivorous birds.</span></p>
