<p>This dataset includes molecular dynamics (MD) simulation trajectories and experimental data used in the title named study. The MD trajectories cover simulations of pseudoazurin under various conditions: apo (pH 2, pH 3, pH 7), holo (pH 2, pH 3, pH 7), and explicit water simulations of holo at pH 7. Additionally, the dataset contains raw experimental data, including small-angle neutron scattering (SANS) curves, visible (Vis) absorption spectra, and circular dichroism (CD) spectra. This comprehensive dataset supports the investigation of unfolding mechanism of Pseudoazurin.</p>
NMR spectra of single-stranded and dimeric oligonucleotide constructs containing oxidative lesions
<p>NMR spectra of single-stranded (g- prefix) and dimeric (m- prefix) oligonucleotide constructs containing 8-oxoguanine (X) and dSpacer (S) lesions. Spectra were recorded on 600 and 800 MHz spectrometers. Oligonucleotides were dissolved in 50 mM KCl, 10 mM potassium phosphate buffer at pH 7, in 10% 2H2O.</p>

Utilizing Skyline to analyze lipidomics data containing liquid chromatography, ion mobility spectrometry and mass spectrometry dimensions
<p>Lipidomics studies suffer from analytical and annotation challenges due to the great structural similarity of many of the lipid species. To improve lipid characterization and annotation capabilities beyond those afforded by traditional mass spectrometry (MS)-based methods, multidimensional separation methods such as those integrating liquid chromatography, ion mobility spectrometry, collision induced dissociation and MS (LC-IMS-CID-MS) may be employed. While LC-IMS-CID-MS and other multidimensional methods offer valuable hydrophobicity, structural and mass information, the files are also complex and difficult to assess. Thus, the development of software tools to rapidly process and facilitate confident lipid annotations is essential. In this Protocol Extension, we utilize the freely available, vendor-neutral, and open-source software Skyline to process and annotate the multidimensional lipidomic data. While Skyline was established for targeted processing of LC-MS-based proteomics data, it has since been extended such that it can be used to analyze small molecule data as well as data containing the IMS dimension. This protocol utilizes Skylines’ recently expanded capabilities, including small molecule spectral libraries, indexed retention time (iRT), and ion mobility filtering, and provides a step-by-step description for importing data, predicting retention times, validating lipid annotations, exporting results, and editing our manually validated 500+ lipid library. While the time required to complete the steps outlined here varies based on multiple factors such as dataset size and familiarity with Skyline, this protocol takes approximately 5.5 hours to complete when annotations are rigorously verified for maximum confidence.</p>
A Dataset Containing Tiny and Low Quality Images for Vehicle Classification
<p>This dataset contains 4800 tiny and low resolution vehicle images. The vehicles in the images are grouped in six classes: Bike, Car, Juggernaut, Minibus, Pickup, and Truck. Currently, Marojejy represents the N limit ofits distribution, although historic range maps suggest that it once occurred as far N as the Bemarivo River near Sambava. The NE distributional limit in Makira was only recently established, when a few groups were found in the Antohaka Lava Forest, but informal reports suggest that the unprotected Maherivaratra Forest, outside NE Makira, may also contain Silky Sifakas. in Indriidae

Head—body 92-112 mm, tail 73-95 mm, ear 15-19 mm, hindfoot 18-23 mm; weight 29-43 g. Similar to other species in subgenus Kivumys, the Western Rift Brush-furred Rat has unspeckled pelage, and tail ¢.85% of head-body length. Dorsum is uniform dark brown-olive, and venter is orange. Females have three pairs of mammae. Habitat. Mountain swamps and mountain forests at elevations of 1850-2500 m. Food and Feeding. The Western Rift Brush-furred Rat is omnivorous; diets contain 30-100% arthropods, mollusks, seeds, and fruits. Breeding. Female Western Rift Brush-furred Rats can have 1-2 embryos. Pregnant females were observed in February, April, and July. Activity patterns. The Western Rift Brush-furred Rat is terrestrial. Movements, Home range and Social organization. No information. Status and Conservation. Classified as Vulnerable on The IUCN Red List. The Western Rift Brush-furred Rat has never been found in modified secondary environment and is quite rare. Bibliography. Data set containing the energy landscapes for GPO and GPP tropocollagen models under pulling forces
<p>Energy landscapes (databases of minima and transition states) for GPO and GPP repeat collagen models under constant pulling forces as explored with OPTIM and PATHSAMPLE with an AMBER force field.</p> <p>The systems are seven GPO or GPP per chain capped with ACE and NME.</p> <p> The forces applied are 0 pN (F0), 10 pN (F1), 50 pN (F2), 100 pN (F3), 250 pN (F4), 500 pN (F5) and 750 pN (F6).</p> <p>The folders contains numerous analysis scripts and graphs. Most of these assume python with numpy and pandas, as well as cpptraj from AMBERTools.</p>
