Topography extraction and topographic change measurements using PlanetScope data: Shisper Glacier (Pakistan)

The study area is located in the north flank of Hunza Valley in the Central Karakoram. Shisper glacier covers ~53.7 km2 at an elevation range of 2567-611 m a.s.l. It is a surge-type glacier, which has recently gained the attention of the scientific community and disaster response agencies during its surge. In 2018, the glacier surged beyond the confluence with the outlet stream of Mochwar glacier. The blockage resulted in the creation of a lake, which then drained causing a GLOF (Glacial Lake Outbreak Flood) and has recently begun reforming. The melt water from the two glaciers feeds hydropower plants in the Hunza valley and is a major source of fresh water for agriculture. Glacier-related hazards threaten both the town of Hassanabad and the Karakoram Highway, the only paved road through the mountain range. Here we show the potential of CubSat data to monitor such glaciers, which are not easily accessible to field observation and their potential impact on power generation, water resources and infrastructure.

We use multi-date L1B DOVE-C PlanetScope data to extract two DEMs in 2017 and 2019 over the study area in order to compute the elevation difference caused by the glacier surge.

Supplementary material for our paper: Optimization of optical image geometric modeling, application to topography extraction and topographic change measurements using PlanetScope and SkySat imagery.

Data Set of Extracted Summary Statistics from Equipment Sensor Data

This data set was generated in accordance with the semiconductor industry and contains values of summary statistics from sensor recordings of the high-precision and high-tech production equipment. Basically, the semiconductor production consists of hundreds of process steps performing physical and chemical operations on so-called wafers, i.e. slices based on semiconductor material. In the production chain, each process equipment is equipped with several sensors recording physical parameters like gas flow, temperature, voltage, etc., resulting in so-called sensor data. Out of the sensor data, values of summary statistics are extracted. These are values like mean, standard deviation and gradients. To keep the entire production as stable as possible, these values are used to monitor the whole production in order to intervene in case of deviations.

After the production, each device on the wafer is tested in the most careful way resulting in so-called wafer test data. In some cases, suspicious patterns occur in the wafer test data potentially leading to failure. In this case the root cause must be found in the production chain. For this purpose, the given data is provided. The aim is to find correlations between the wafer test data and the values of summary statistics in order to identify the root cause.

The given data is divided into four data sets: "XTrain.csv", "YTrain.csv", "XTest.csv" and "YTest.csv". "XTrain.csv" and "XTest.csv" represent the values of summary statistics originating in the production chain separated for the purpose of training and validating a statistical model. Included are 114 observations of 77 parameters (values of summary statistics). The "YTrain.csv" and "YTest.csv" contain the corresponding wafer test data (144 observations of one parameter).

Negative Sampling Improves Hypernymy Extraction Based on Projection Learning

We present a new approach to extraction of hypernyms based on projection learning and word embeddings. In contrast to classification-based approaches, projection-based methods require no candidate hyponym-hypernym pairs. While it is natural to use both positive and negative training examples in supervised relation extraction, the impact of negative examples on hypernym prediction was not studied so far. In this paper, we show that explicit negative examples used for regularization of the model significantly improve performance compared to the state-of-the-art approach on three datasets from different languages.

The russian model.

$ python -V; pip show tensorflow numpy scipy scikit-learn gensim | egrep -i '(name|version)'
Python 3.5.2 :: Continuum Analytics, Inc.
Name: tensorflow
Version: 0.12.1
Name: numpy
Version: 1.12.0
Name: scipy
Version: 0.18.1
Name: scikit-learn
Version: 0.18.1
Name: gensim
Version: 0.13.4.1

The english-combined model has been trained using the well-known word embeddings dataset based on Google News: GoogleNews-vectors-negative300.bin on EVALution, BLESS, K&H+N, ROOT09 combined. Extracted raw data from: Global dominance of lianas over trees is driven by forest disturbance, climate, and topography

In a meta-analysis, we use an unprecedented dataset, representing 556 unique locations worldwide, distributed across 44 countries and six continents to show for the first time that lianas (woody vines) thrive relatively better than trees when forests are disturbed, temperature increase, precipitation decrease, and particularly in tropical lowlands. We demonstrate that liana dominance can persist for decades post-disturbance and hinder the recovery of disturbed forests, especially when climate favours lianas. With implications for the global carbon sink, our findings suggest that degraded tropical forests with environmental conditions favouring lianas should be the highest priority to consider for restoration management.

WikiMed and PubMedDS: Two large-scale datasets for medical concept extraction and normalization research

Two large-scale, automatically-created datasets of medical concept mentions, linked to the Unified Medical Language System (UMLS).

WikiMed

Derived from Wikipedia data. Mappings of Wikipedia page identifiers to UMLS Concept Unique Identifiers (CUIs) was extracted by crosswalking Wikipedia, Wikidata, Freebase, and the NCBI Taxonomy to reach existing mappings to UMLS CUIs. This created a 1:1 mapping of approximately 60,500 Wikipedia pages to UMLS CUIs. Links to these pages were then extracted as mentions of the corresponding UMLS CUIs.

WikiMed contains:

393,618 Wikipedia page texts

1,067,083 mentions of medical concepts

57,739 unique UMLS CUIs

Manual evaluation of 100 random samples of WikiMed found 91% accuracy in the automatic annotations at the level of UMLS CUIs, and 95% accuracy in terms of semantic type.

PubMedDS

Derived from biomedical literature abstracts from PubMed. Mentions were automatically identified using distant supervision based on Medical Subject Heading (MeSH) headers assigned to the papers in PubMed, and recognition of medical concept mentions using the high-performance scispaCy model. MeSH header codes are included as well as their mappings to UMLS CUIs.

PubMedDS contains:

13,197,430 abstract texts

57,943,354 medical concept mentions

44,881 unique UMLS CUIs

Comparison with existing manually-annotated datasets (NCBI Disease Corpus, BioCDR, and MedMentions) found 75-90% precision in automatic annotations. Please note this dataset is not a comprehensive annotation of medical concept mentions in these abstracts (only mentions located through distant supervision from MeSH headers were included), but is intended as data for concept normalization research.

Due to its size, PubMedDS is distributed as 30 individual files of approximately 1.5 million mentions each.

Data format

Both datasets use JSON format with one document per line. Each document has the following structure:

{ "_id": "A unique identifier of each document", "text": "Contains text over which mentions are ", "title": "Title of Wikipedia/PubMed Article", "split": "[Not in PubMedDS] Dataset split: <train/test/valid>", "mentions": [ { "mention": "Surface form of the mention", "start_offset": "Character offset indicating start of the mention", "end_offset": "Character offset indicating end of the mention", "link_id": "UMLS CUI. In case of multiple CUIs, they are concatenated using '|', i.e., CUI1|CUI2|..." }, {} ] }

Version history

Version

Notes

1.0.0

Initial release

1.0.1

Corrected duplication error in WikiMed.zip file

TBGA: A Large-Scale Gene-Disease Association Dataset for Biomedical Relation Extraction

This repository contains the TBGA dataset. TBGA is a large-scale, semi-automatically annotated dataset for Gene-Disease Association (GDA) extraction. The dataset consists of three text files, corresponding to train, validation, and test sets, plus an additional JSON file containing the mapping between relation names and IDs. Each record in train, validation, or test files corresponds to a single GDA extracted from a sentence. Records are represented as JSON objects with the following structure:

text: sentence from which the GDA was extracted.

relation: relation name associated with the given GDA.

h: JSON object representing the gene entity, composed of:

id: NCBI Entrez ID associated with the gene entity.

name: NCBI official gene symbol associated with the gene entity.

pos: list consisting of starting position and length of the gene mention within text.

t: JSON object representing the disease entity, composed of:

id: UMLS CUI associated with the disease entity.

name: UMLS preferred term associated with the disease entity.

pos: list consisting of starting position and length of the disease mention within text.

TBGA contains over 200,000 instances and 100,000 bags.
The zip file consists of one folder, named TBGA, containing the files corresponding to the dataset.

If you use or extend our work, please cite the following: https://bmcbioinformatics.biomedcentral.com/articles/10.1186/s12859-022-04646-6#citeas
TBGA paper can be found at: https://rdcu.be/cKkY2
TBGA code is available at: https://github.com/GDAMining/gda-extraction
