Simulation code for: Clones on the run - the genomics of a recently expanded partially clonal species
<p class="MsoNormal"><span>Why species that in their core areas mainly reproduce sexually become enriched with clones in marginal populations ("geographic parthenogenesis") remains unclear. Earlier hypotheses have emphasised that selection might promote clonality because it protects locally adapted genotypes. On the other hand, it also hampers recombination and adaptation to changing conditions. The aim of the present study was to investigate the early stages of range expansion in a partially clonal species and what drives an increase in cloning during such expansion. We used genome-wide sequencing to investigate the origin and evolution of large clones formed in a macroalgal species (<em>Fucus vesiculosus</em>) during a recent expansion into the postglacial Baltic Sea. We found low but persistent clonality in core populations, while at range margins, large dominant clonal lineages had evolved repeatedly from different sexual populations. A range expansion model showed that even when asexual recruitment is less favourable than sexual recruitment in core populations, repeated bottlenecks at the expansion front can establish a genetically eroded clonal wave that spreads ahead of a sexual wave into the new area. Genetic variation decreased by drift following repeated bottlenecks at the expansion front. This resulted in the emerging clones having low expected heterozygosity, which corroborated our empirical observations. We conclude that Baker's Law (clones being favoured by uniparental reproductive assurance in new areas) can play an important role during range expansions in partially clonal species, resulting in a complex spatiotemporal mosaic of clonal and sexual lineages that might persist during thousands of generations. </span></p>

A large and diverse brain organoid dataset of 1,400 cross-laboratory images of 64 trackable brain organoids from four different clones
<p>This dataset is presented in the paper <strong><span>A large and diverse brain organoid dataset of 1,400 cross-laboratory images of 64 trackable brain organoids from four different clones</span></strong></p> <p> </p> <p>This dataset encompasses two sources of data:</p> <ol> <li>A comma-separated values ('CSV') file. This file serves as a key to our dataset with one image per row. Each image is represented by its image identifier ('img_id') with the format [org_id]_[clone]_d[imaging_day]_[imaging_lab]. For each image, the CSV file also specifies the organoid size for convenience. Alternatively, the organoid size can be calculated using the ground truth organoid segmentation (org_segGT). </li> <li>For each row of the CSV file, we provide the image and org_segGT. For Lab A, the images are in JPEG format. For lab B, the images are in TIF format. Org_segGT is a manually created binary 2D NumPy array with the same size as the image (1024 x 768 for lab A, 1388 x 1040 for lab B). A value of 1 in org_segGT at position (x, y) means that the same position (x, y) in the corresponding image is covered by the organoid. The image file and the org_segGT file have the following format: [img_id].[jpg|tif] and [img_id].npy. 16S rDNA sequencing data for characterizing the endosymbionts of leaf curl plum aphid ( Brachycaudus helichrysi) clones
<p>Asexual lineages often exhibit broad distributions and can thrive in extreme habitats compared to their sexual counterparts. Several hypotheses can be proposed to explain this pattern. Asexual lineages could be versatile genotypes with wide environmental tolerance, enabling their dispersal and persistence across large geographic areas. Alternatively, asexual genotypes could be ecological specialists that thrive in specific environments and outcompete relatives colonizing distantly related areas with similar conditions in the process. Several aphid species feature widespread obligate asexual lineages, commonly known as "superclones". Yet it is often unknown whether these clones are widespead ecological generalists or successful specialists. To explore these hypotheses, we examined climatic niche differentiation among six globally distributed obligate asexual lineages of the cosmopolitan aphid pest, <em>Brachycaudus helichrysi</em>. To insure that we were investigating the aphid genotype niche and not a by-product of their association with endosymbionts mediating thermal tolerance, we first verified that clones hosted similar endosymbiont communities. Subsequently, we conducted multivariate analyses on clone occurrence data on a worldwide scale. Our results revealed that despite their global distribution, <em>B. helichrysi</em> superclones occupy different climatic niches. This study represents the first evidence that aphid superclones distribution can be mediated by distinctive ranges of climatic tolerance.</p>
Gene expression data from clones of FAO cells with different glucose production capability
<div> <div> <div> <p>In response to energy and nutrient shortage, the liver triggers several catabolic processes to promote survival. Despite recent progresses, the precise molecular mechanisms regulating the hepatic adaptation to fasting remain incompletely characterized. Here, we report the identification of Hydroxysteroid dehydrogenase-like 2 (HSDL2) as a mitochondrial protein highly induced by fasting. We show that activation of PGC1a-PPARa and inhibition of the PI3K- mTORC1 axis stimulate HSDL2 expression in hepatocytes. We found that HSDL2 depletion decreases cholesterol conversion to bile acids (BAs) and impairs FXR activity. HSDL2 knockdown also reduces mitochondrial respiration, fatty acid oxidation, and TCA cycle activity. Bioinformatics analyses revealed that hepatic Hsdl2 expression positively associates with the postprandial excursion of various BA species in mice. Here, we show that liver-specific HSDL2 depletion impacts BA metabolism and decreases circulating cholesterol levels upon refeeding. Overall, our report identifies HSDL2 as a fasting-induced mitochondrial protein that links nutritional signals to BAs and cholesterol homeostasis.</p> </div> </div> </div>
SmartEmbed Code Clone Analysis of 200 000 Smart Contracts
<p>A dataset consisting of the code clone analysis for 200 000 Ethereum Smart Contracts via the code clone detection tool <a href="https://github.com/beyondacm/SmartEmbed">SmartEmbed</a> (state as is at commit 32ec1cd) . Each Smart Contract has been tested for a similarity threshold of 95% similarity and a threshold of 100% similarity. </p> <p>The result folder offers 255 CSV files, all containing the colums: counter,id of the contract, result for 95%, result for 100%.<br> Possible results for the colum 'result for 95%' are '95' (identified as a code clone with at least 95% similarity), '0' (not a code clone) and null (SmartEmbed returned an error). Similarily for the colum 'result for 100%'.</p> <p>The folder 'Additional_output_per_batch' contains additional data for each batch in .txt files (runtime, ratio of clones to non clones, number of errounous responses, id's of the contracts that could not be analyzed).</p>

Cloning and test expression of HTT fragment clones - 2019/02/28
<p><strong>Project: </strong>High resolution structural analysis of purified HTT proteins</p> <p><strong>Experiment: </strong>Cloning and test expression of HTT fragment clones</p> <p><strong>Date completed:­ </strong>2019/02/28</p> <p><strong>Rationale: </strong>I aim to complement our previous work on purifying stable regions of huntingtin by cloning further regions of huntingtin corresponding to discrete HEAT repeats for eukaryotic expression. Constructs will initially be screened by BVES in insect sf9 cells. High quality constructs will undergo extensive crystallization experiments and structure determination by X-ray crystallography using well established high-throughput and systematic protocols in place at the SGC. Any solved structures may allow generation of a pseudoatomic resolution (<4 Å) model of the HTT protein using the cryoEM model as a guide. </p>
