Biomedical Journal Data Sharing Policies

Raw data of data sharing policies in over 300 journals, supporting the article currently under review: "Reproducible and reusable research: Are journal data sharing policies meeting the mark?".

Raw data and analysis of data sharing policies of 318 biomedical journals. The study authors manually reviewed the author instructions and editorial policies to analyze the each journal's data sharing requirements and characteristics. The data sharing policies were ranked using a rubric to determine if data sharing was required, recommended, or not addressed at all. The data sharing method and licensing recommendations were examined, as well any mention of reproducibility or similar concepts. The data was analyzed for patterns relating to publishing volume, Journal Impact Factor, and the publishing model (open access or subscription) of each journal.

We evaluated journals included in Thomson Reuter’s InCites 2013 Journal Citations Reports (JCR) classified within the following World of Science schema categories: Biochemistry and Molecular Biology, Biology, Cell Biology, Crystallography, Developmental Biology, Biomedical Engineering, Immunology, Medical Informatics, Microbiology, Microscopy, Multidisciplinary Sciences, and Neurosciences. These categories were selected to capture the journals publishing the majority of peer-reviewed biomedical research. The original data pull included 1,166 journals, collectively publishing 213,449 articles. We filtered this list to the journals in the top quartiles by impact factor (IF) or number of articles published 2013. Additionally, the list was manually reviewed to exclude short report and review journals, and titles determined to be outside the fields of basic medical science or clinical research. The final study set included 318 journals, which published 130,330 articles in 2013. The study set represented 27% of the original Journal Citation Report list and 61% of the original citable articles. Prior to our analysis, the 2014 Journal Citations Reports was released. After our initial analyses and first preprint submission, the 2015 Journal Citations Reports was released. While we did not use the 2014 or 2015 data to amend the journals in the study set, we did employ data from all three reports in our analyses. In our data pull from JCR, we included the journal title, International Standard Serial Number (ISSN), the total citable items for 2013, 2014, and 2015, the total citations to the journal for 2013/14/15, the impact factors for 2013/14/15, and the publisher.

Qualitative raw data and behavioral analysis for understanding VMMC policy decision-making

Faced with declining donor funding for HIV, low- and middle-income countries must identify efficient and cost-effective ways to integrate HIV prevention programs into public health systems for long-term sustainability. In Zambia, donor support to the voluntary medical male circumcision (VMMC) program, which previously funded non-governmental organizations as implementing partners, is increasingly being directed through government structures instead. We developed a framework to understand how the behaviors of individual decision-makers within the government could be barriers to this transition. We interviewed key stakeholders from the national, provincial, and district levels of the Ministry of Health, and from donors and partners funding and implementing Zambia's VMMC program, exploring the decisions required to attain a sustainable VMMC program and the behavioral dynamics involved at personal and institutional levels. Using pattern identification and theme matching to analyze the content of the responses, we derived three core decision-making phases in the transition to a sustainable VMMC program: 1) developing an alternative funding strategy, 2) developing a policy for early-infant (0-2 months) and early-adolescent (15-17 years) male circumcision, which is crucial to sustainable HIV prevention; and 3) identifying integrated and efficient implementation models. We formulated a framework showing how, in each phase, a range of behavioral dynamics can form barriers that hinder effective decision-making among stakeholders at the same level (e.g., national ministries and donors) or across levels (e.g., national, provincial and district). Our research methodology and the resulting framework offer a systematic approach for in-depth investigations into organizational decision-making in public health programs, as well as development programs beyond VMMC and HIV prevention. It provides the insights necessary to map organizational development and policy-making transition plans to sustainability, by explaining tangible factors such as organizational processes and systems, as well as intangibles such as the behaviors of policymakers and institutional actors.

Data from: Modeling the impact of birth control policies on China's population and age: effects of delayed births and minimum birth age constraints

We consider age-structured models with an imposed refractory period between births. These models can be used to formulate alternative population control strategies to China's one-child policy. By allowing any number of births, but with an imposed delay between births, we show how the total population can be decreased and how a relatively older age distribution can be generated. This delay represents a more "continuous" form of population management for which the strict one-child policy is a limiting case. Such a policy approach could be more easily accepted by society. Our analyses provide an initial framework for studying demographics and how social constraints influence population structure.

This dataset includes the raw population data for 1981 China and 2000 Japan, and some Matlab code files used to process such raw data and produce predictions.

Data for: A policy mix approach to biodiversity governance in Colombia

We lack an understanding of how diverse policymakers interact to govern biodiversity. Taking Colombia as a focal case, we asked: (i) What is the composition of today's policy mix?; (ii) How has the policy mix evolved over time?; (iii) How do policies differ among actors and ecosystems?; and (iv) Does the policy mix address the primary threats to biodiversity? We found 186 biodiversity-related policies that govern multiple ecosystems, use different instruments, and evolve as a mix to address the main threats to biodiversity (i.e., agriculture and aquaculture, biological resource use). We notice policy gaps in the governance of invasive species. Biodiversity policy integration into some sectoral policies, such as climate change and pollution, has become more common in the past decade. Our results point to an increased need for effective coordination across sectors and actors, as new ones become part of the policy mix.

Data from: The viewer doesn't always seem to care - response to fake animal rescues on YouTube and implications for social media self-policing policies

Animal-related content on social media is hugely popular but is not always appropriate in terms of how animals are portrayed or how they are treated. This has potential implications beyond the individual animals involved, for viewers, for wild animal populations, and for societies and their interactions with animals. Whilst social media platforms usually publish guidelines for permitted content, enforcement relies at least in part on viewers reporting inappropriate posts. Currently, there is no external regulation of social media platforms. Based on a set of 241 "fake animal rescue" videos that exhibited clear signs of animal cruelty and strong evidence of being deliberately staged (i.e. fake), we found little evidence that viewers disliked the videos and an overall mixed response in terms of awareness of the fake nature of the videos, and their attitudes towards the welfare of the animals involved. Our findings suggest, firstly, that despite the narrowly defined nature of the videos used in this case study, exposure rates can be extremely high (one of the videos had been viewed over 100 million times), and, secondly, that many YouTube viewers cannot identify (or are not concerned by) animal welfare or conservation issues within a social media context. In terms of the current policy approach of social media platforms, our findings raise questions regarding the value of their current reliance on consumers as watch dogs.

Data for: Evidence to support phytosanitary policies - The minimum effective heat treatment parameters for pathogens associated with forest products

Research on reducing the movement of pests on wood products has led to several options for safer trade including heat treatment of wood to mitigate pests. In this study, pathogenic organisms commonly regulated in the trade of forest products were tested to determine the minimum heat dose (temperature and time) required to cause mortality. The mycelial stage of tree pathogens, Heterobasidion occidentale, Grosmannia clavigera, Bretziella fagacearum, Phytophthora cinnamomi, P. lateralis, P. ramorum and P. xmultiformis, which may be found in wood products, were tested in vitro using the Humble water bath with parameters simulating the rate of heat applied to wood in a commercial kiln. The lethal temperature for the pathogens ranged from 44 to 50°C for a 30-minute treatment duration. A molecular diagnostic method to confirm pathogen mortality was available for five of the species heat treated. RNA detection using reverse transcription real-time PCR was used to validate pathogen mortality following treatment for: P. ramorum, P. lateralis, P. cinnamomi, P. xmultiformis and G. clavigera. The heat treatment data set is deposited here.

Supplemental data for: Current ethics policies in 36 preprint servers

Preprints, which are non–peer-reviewed articles, offer a rapid dissemination of information, and have gained traction in academic publishing, often serving as the publishing precursors of peer-reviewed journals. Given that many peer-reviewed journals, with often strict ethics policies, allow the prior publication of papers as preprints, we were interested in appreciating the ethics policies in place in preprint servers. We selected 36 preprint servers from the ASAPbio list to base our assessment. We found that that only 8% of analyzed preprint servers contained a dedicated section on the server's ethics policy. As documents that purportedly transmit scientific information, including data-based evidence, we believe that there is a need to fortify the stringency of ethics policies in preprint servers, even standardize them across ASAPbio-listed preprint servers.
