Wikipedia Knowledge Graph dataset

Wikipedia is the largest and most read online free encyclopedia currently existing. As such, Wikipedia offers a large amount of data on all its own contents and interactions around them, as well as different types of open data sources. This makes Wikipedia a unique data source that can be analyzed with quantitative data science techniques. However, the enormous amount of data makes it difficult to have an overview, and sometimes many of the analytical possibilities that Wikipedia offers remain unknown. In order to reduce the complexity of identifying and collecting data on Wikipedia and expanding its analytical potential, after collecting different data from various sources and processing them, we have generated a dedicated Wikipedia Knowledge Graph aimed at facilitating the analysis, contextualization of the activity and relations of Wikipedia pages, in this case limited to its English edition. We share this Knowledge Graph dataset in an open way, aiming to be useful for a wide range of researchers, such as informetricians, sociologists or data scientists.

There are a total of 9 files, all of them in tsv format, and they have been built under a relational structure. The main one that acts as the core of the dataset is the page file, after it there are 4 files with different entities related to the Wikipedia pages (category, url, pub and page_property files) and 4 other files that act as "intermediate tables" making it possible to connect the pages both with the latter and between pages (page_category, page_url, page_pub and page_link files).

The document Dataset_summary includes a detailed description of the dataset.

Thanks to Nees Jan van Eck and the Centre for Science and Technology Studies (CWTS) for the valuable comments and suggestions.

Conformer datasets for "Equivariant Graph Neural Networks for Toxicity Prediction"

Predictive modeling of toxicity is a crucial step in the drug discovery pipeline. It can help filter out molecules with a high probability of failing in the early stages of de novo drug design. Thus, several machine learning (ML) models have been developed to predict the toxicity of molecules by combining classical ML techniques or deep neural networks with well-known molecular representations such as fingerprints or 2D graphs. But the more natural, accurate representation of molecules is expected to be defined in physical 3D space like in ab initio methods. Recent studies successfully used equivariant graph neural networks (EGNNs) for representation learning based on 3D structures to predict quantum-mechanical properties of molecules. Inspired by this, we investigated the performance of EGNNs to construct reliable ML models for toxicity prediction. We used the equivariant transformer (ET) model in TorchMD-NET for this. Eleven toxicity data sets taken from MoleculeNet, TDCommons, and ToxBenchmark have been considered to evaluate the capability of ET for toxicity prediction. Our results show that ET adequately learns 3D representations of molecules that can successfully correlate with toxicity activity, achieving good accuracies on most data sets comparable to state-of-the-art models. We also test a physicochemical property, namely, the total energy of a molecule, to inform the toxicity prediction with a physical prior. However, our work suggests that these two properties can not be related. We also provide an attention weight analysis for helping to understand the toxicity prediction in 3D space and thus increase the explainability of the ML model. In summary, our findings offer promising insights considering 3D geometry information via EGNNs and provide a straightforward way to integrate molecular conformers into ML-based pipelines for predicting and investigating toxicity prediction in physical space. We expect that in the future, especially for larger, more diverse data sets, EGNNs will be an essential tool in this domain.

PAPER

https://pubs.acs.org/doi/full/10.1021/acs.chemrestox.3c00032

CODE and MODELS:

The conformer data sets and trained toxicity models will be published upon acceptance of this work. CompanyKG Dataset V2.0: A Large-Scale Heterogeneous Graph for Company Similarity Quantification

CompanyKG is a heterogeneous graph consisting of 1,169,931 nodes and 50,815,503 undirected edges, with each node representing a real-world company and each edge signifying a relationship between the connected pair of companies.

Edges: We model 15 different inter-company relations as undirected edges, each of which corresponds to a unique edge type. These edge types capture various forms of similarity between connected company pairs. Associated with each edge of a certain type, we calculate a real-numbered weight as an approximation of the similarity level of that type. It is important to note that the constructed edges do not represent an exhaustive list of all possible edges due to incomplete information. Consequently, this leads to a sparse and occasionally skewed distribution of edges for individual relation/edge types. Such characteristics pose additional challenges for downstream learning tasks. Please refer to our paper for a detailed definition of edge types and weight calculations.

Nodes: The graph includes all companies connected by edges defined previously. Each node represents a company and is associated with a descriptive text, such as "Klarna is a fintech company that provides support for direct and post-purchase payments ...". To comply with privacy and confidentiality requirements, we encoded the text into numerical embeddings using four different pre-trained text embedding models: mSBERT (multilingual Sentence BERT), ADA2, SimCSE (fine-tuned on the raw company descriptions) and PAUSE.

Evaluation Tasks. The primary goal of CompanyKG is to develop algorithms and models for quantifying the similarity between pairs of companies. In order to evaluate the effectiveness of these methods, we have carefully curated three evaluation tasks:

Similarity Prediction (SP). To assess the accuracy of pairwise company similarity, we constructed the SP evaluation set comprising 3,219 pairs of companies that are labeled either as positive (similar, denoted by "1") or negative (dissimilar, denoted by "0"). Of these pairs, 1,522 are positive and 1,697 are negative.

Competitor Retrieval (CR). Each sample contains one target company and one of its direct competitors. It contains 76 distinct target companies, each of which has 5.3 competitors annotated in average. For a given target company A with N direct competitors in this CR evaluation set, we expect a competent method to retrieve all N competitors when searching for similar companies to A.

Similarity Ranking (SR) is designed to assess the ability of any method to rank candidate companies (numbered 0 and 1) based on their similarity to a query company. Paid human annotators, with backgrounds in engineering, science, and investment, were tasked with determining which candidate company is more similar to the query company. It resulted in an evaluation set comprising 1,856 rigorously labeled ranking questions. We retained 20% (368 samples) of this set as a validation set for model development.

Edge Prediction (EP) evaluates a model's ability to predict future or missing relationships between companies, providing forward-looking insights for investment professionals. The EP dataset, derived (and sampled) from new edges collected between April 6, 2023, and May 25, 2024, includes 40,000 samples, with edges not present in the pre-existing CompanyKG (a snapshot up until April 5, 2023).

Background and Motivation

In the investment industry, it is often essential to identify similar companies for a variety of purposes, such as market/competitor mapping and Mergers & Acquisitions (M&A). Identifying comparable companies is a critical task, as it can inform investment decisions, help identify potential synergies, and reveal areas for growth and improvement. The accurate quantification of inter-company similarity, also referred to as company similarity quantification, is the cornerstone to successfully executing such tasks. However, company similarity quantification is often a challenging and time-consuming process, given the vast amount of data available on each company, and the complex and diversified relationships among them.

While there is no universally agreed definition of company similarity, researchers and practitioners in PE industry have adopted various criteria to measure similarity, typically reflecting the companies' operations and relationships. These criteria can embody one or more dimensions such as industry sectors, employee profiles, keywords/tags, customers' review, financial performance, co-appearance in news, and so on. Investment professionals usually begin with a limited number of companies of interest (a.k.a. seed companies) and require an algorithmic approach to expand their search to a larger list of companies for potential investment.

In recent years, transformer-based Language Models (LMs) have become the preferred method for encoding textual company descriptions into vector-space embeddings. Then companies that are similar to the seed companies can be searched in the embedding space using distance metrics like cosine similarity. The rapid advancements in Large LMs (LLMs), such as GPT-3/4 and LLaMA, have significantly enhanced the performance of general-purpose conversational models. These models, such as ChatGPT, can be employed to answer questions related to similar company discovery and quantification in a Q&A format.

However, graph is still the most natural choice for representing and learning diverse company relations due to its ability to model complex relationships between a large number of entities. By representing companies as nodes and their relationships as edges, we can form a Knowledge Graph (KG). Utilizing this KG allows us to efficiently capture and analyze the network structure of the business landscape. Moreover, KG-based approaches allow us to leverage powerful tools from network science, graph theory, and graph-based machine learning, such as Graph Neural Networks (GNNs), to extract insights and patterns to facilitate similar company analysis. While there are various company datasets (mostly commercial/proprietary and non-relational) and graph datasets available (mostly for single link/node/graph-level predictions), there is a scarcity of datasets and benchmarks that combine both to create a large-scale KG dataset expressing rich pairwise company relations.

Source Code and Tutorial:
https://github.com/llcresearch/CompanyKG2

Paper: to be published

BRAIN Journal-ANNSVM: A Novel Method for Graph-Type Classification by Utilization of Fourier Transformation, Wavelet Transformation, and Hough Transformation-Figure 10. Detailed accuracy separated by classes and a confusion matrix which belongs to the dataset of Coiflet 1 applied by our main method (ANNSVM)

With regard to accuracy values of each class as presented in Figure 10, we observed that the accuracy of the two-dimensional chart class was the lowest (i.e., 0.875), while others were over 0.9. Results here suggested that both the bar and pie classes have their own unique characteristics, as opposed to the 2Dchart class. For example, the graph images that contained some rectangles were individually categorized in the bar graph class. A similar phenomenon occurred for circles in the pie chart class. In contrast, the 2Dchart class contained mixed types of graphs; hence, the graph characteristics belonging to the 2Dchart class varied.

A biodiversity dataset graph: Biodiversity Heritage Library (BHL)

A biodiversity dataset graph: Biodiversity Heritage Library

Biodiversity datasets, or descriptions of biodiversity datasets, are increasingly available through open digital data infrastructures such as the Biodiversity Heritage Library (BHL, https://biodiversitylibrary.org). "The Biodiversity Heritage Library improves research methodology by collaboratively making biodiversity literature openly available to the world as part of a global biodiversity community." - https://biodiversitylibrary.org , June 2019.

However, little is known about how these networks, and the data accessed through them, change over time. This dataset provide snapshots of all OCR item texts (e.g., individual items) available through BHL as tracked by Preston (https://github.com/bio-guoda/preston , https://doi.org/10.5281/zenodo.1410543 ) over period May - June 2019.

This snapshot contains about 120GB of uncompressed OCR texts across 227k OCR BHL items. Also, a snapshot of the BHL item catalog at https://www.biodiversitylibrary.org/data/item.txt is included.

The archive consists of 256 individual parts (e.g., preston-00.tar.gz, preston-01.tar.gz, ...) to allow for parallel file downloads. The archive contains three types of files: index files, provenance files and data files. Only two index and provenance files are included and have been individually included in this dataset publication. Index files provide a way to links provenance files in time to eestablish a versioning mechanism. Provenance files describe how, when and where the BHL OCR text items were retrieved. For more information, please visit https://preston.guoda.bio or https://doi.org/10.5281/zenodo.1410543).

To retrieve and verify the downloaded BHL biodiversity dataset graph, first concatenate all the downloaded preston-*.tar.gz files (e.g., cat preston-*.tar.gz > preston.tar.gz). A biodiversity dataset graph: BHL

A biodiversity dataset graph: BHL

The intended use of this archive is to facilitate (meta-)analysis of the Biodiversity Heritage Library (BHL). The Biodiversity Heritage Library improves research methodology by collaboratively making biodiversity literature openly available to the world as part of a global biodiversity community.

This dataset provides versioned snapshots of the BHL network as tracked by Preston [2] between 2019-05-13 and 2019-10-07 using "preston update -u https://biodiversitylibrary.org".

The archive consists of 256 individual parts (e.g., preston-00.tar.gz, preston-01.tar.gz, ...) to allow for parallel file downloads. The archive contains three types of files: index files, provenance logs and data files. In addition, index files have been individually included in this dataset publication to facilitate remote access. Index files provide a way to links provenance files in time to establish a versioning mechanism. Provenance files describe how, when, what and where the BHL content was retrieved. For more information, please visit https://preston.guoda.bio or https://doi.org/10.5281/zenodo.1410543 .

To retrieve and verify the downloaded BHL biodiversity dataset graph, first concatenate all the downloaded preston-*.tar.gz files (e.g., cat preston-*.tar.gz > preston.tar.gz). Then, extract the archives into a "data" folder. Alternatively, you can use the preston[2] command-line tool to "clone" this dataset using:

$ java -jar preston.jar clone --remote https://zenodo.org/record/3484555/files

After that, verify the index of the archive by reproducing the following provenance log history:

$ java -jar preston.jar history
<0659a54f-b713-4f86-a917-5be166a14110> <http://purl.org/pav/hasVersion> <hash://sha256/89926f33157c0ef057b6de73f6c8be0060353887b47db251bfd28222f2fd801a> .
<hash://sha256/41b19aa9456fc709de1d09d7a59c87253bc1f86b68289024b7320cef78b3e3a4> <http://purl.org/pav/previousVersion> <hash://sha256/89926f33157c0ef057b6de73f6c8be0060353887b47db251bfd28222f2fd801a> .
<hash://sha256/7582d5ba23e0d498ca4f55c29408c477d0d92b4fdcea139e8666f4d78c78a525> <http://purl.org/pav/previousVersion> <hash://sha256/41b19aa9456fc709de1d09d7a59c87253bc1f86b68289024b7320cef78b3e3a4> .
<hash://sha256/a70774061ccded1a45389b9e6063eb3abab3d42813aa812391f98594e7e26687> <http://purl.org/pav/previousVersion> <hash://sha256/7582d5ba23e0d498ca4f55c29408c477d0d92b4fdcea139e8666f4d78c78a525> .
<hash://sha256/007e065ba4b99867751d688754aa3d33fa96e6e03133a2097e8a368d613cd93a> <http://purl.org/pav/previousVersion> <hash://sha256/a70774061ccded1a45389b9e6063eb3abab3d42813aa812391f98594e7e26687> .
<hash://sha256/4fb4b4d8f1ae2961311fb0080e817adb2faa746e7eae15249a3772fbe2d662a1> <http://purl.org/pav/previousVersion> <hash://sha256/007e065ba4b99867751d688754aa3d33fa96e6e03133a2097e8a368d613cd93a> .
<hash://sha256/67cc329e74fd669945f503917fbb942784915ab7810ddc41105a82ebe6af5482> <http://purl.org/pav/previousVersion> <hash://sha256/4fb4b4d8f1ae2961311fb0080e817adb2faa746e7eae15249a3772fbe2d662a1> .

To check the integrity of the extracted archive, confirm that each line produce by the command "preston verify" produces lines as shown below, with each line including "CONTENT_PRESENT_VALID_HASH". [Dataset] Does Volunteer Engagement Pay Off? An Analysis of User Participation in Online Citizen Science Projects - Graph Files

Explanation/Overview:

Corresponding graph files of the extracted Zooniverse networks described in D3.3 (can be found here), which are the result of our research that culminated into the publication "Does Volunteer Engagement Pay Off? An Analysis of User Participation in Online Citizen Science Projects", a conference paper for the conference CollabTech 2022: Collaboration Technologies and Social Computing and published as part of the Lecture Notes in Computer Science book series (LNCS,volume 13632) here. Usernames have been anonymised.

The graph files are in
.gexf
(graph exchange XML format) and
.gml
(graph modeling language) formats which can be used by common graph/network-analysis and visualisation tools such as Gephi.

Purpose:

The purpose of this dataset is to provide the basis for possible further examinations of the network structure, involving additional (not yet analysed) features such as the content of the comments etc.

Relatedness:

The data of the different projects was derived from the forums of 7 Zooniverse projects based on similar discussion board features. The projects are: 'Galaxy Zoo', 'Gravity Spy', 'Seabirdwatch', 'Snapshot Wisconsin', 'Wildwatch Kenya', 'Galaxy Nurseries', 'Penguin Watch'.

Content:

The dataset contains distinct graph files for each of the analysed projects. For each graph file, there are nodes and edges and their associated attributes (i.e., each edge can have an attribute). For the edges, apart from source and target, we have as attributes:

weight

project_title

body
(i.e., text)

created_at

userRoles

discussion_title

discussion_id

user_id

board_title

relation

target_role

For the nodes, the attributes are:

user_id

userRoles

degree_reply
(i.e., degree for the reply relation)

in_degree_reply

out_degree_reply

degree_comment

in_degree_comment

out_degree_comment

degree_total

in_degree_total

out_degree_total

target_role

Grouping:

Each graph file represents all the comments for the respective project across its lifespan irrespective of any time slices. Edges represent the comments and users represent the nodes. While the different boards are still contained within the data, all boards occur in the data.

MTL-QA : A dataset and multi-task learning approach for knowledge graph and natural language question answering

The dataset used for this project is created by enhancing the publicly available MetaQA (Movie Text Audio QA), which is primarily a KGQA dataset pertaining to movies, an extension of WikiMovies. This involves questions requiring 1, 2, and 3 hops which can be answered by using a MetaQA Knowledge Graph. The questions are available in text and audio format. The text has vanilla (original) and its paraphrased version, and is called ntm.

In order to develop a dataset to support NLQA, a series of dataset augmentation steps has been performed.

The dataset consists of natural language questions and a tagged topic entity as ground truth. This topic entity is used to retrieve textual information related to the question from Wikipedia. The introduction section of the entity's page is used as the context that is required for NLQA. Hence, this dataset has information related to both KGQA and NLQA. Certain preliminary checks and validations are done to only retain those data samples whose context can be used to answer a given question.
