Sonchus asper profiling

The current investigation presents a two-fold approach to rediscovering the potential of Sonchus asper as a wild edible plant, both in its raw extract form and as a nano-formulated product. S. asper is commonly utilized as a food ingredient, and through HPLC-MS analysis of raw and cooked leaf extracts, 38 compounds and 6 essential amino acids were identified. The antioxidant activity and the hypoglycemic effect of non-edible leaves were demonstrated. The incorporation into liposomes maximized the health-promoting properties for potential pharmaceutical or food applications. Furthermore, the study aimed to promote the valorization of traditional dishes, and contribute to biodiversity conservation and sustainable use of S. asper, thus enhancing economic profits. In this regard, the commercialization of S. asper could: (i) contribute to improving the well-being of rural and urban communities, being S. asper a wild edible plant available at low cost, environmentally friendly, resilient, and adaptable; (ii) generate landowner economic returns.

Compound profiling matrices extracted from screening data

Compound profiling matrices record assay results for compound libraries tested against panels of targets. In addition to their relevance for exploring structure-activity relationships, such matrices are of considerable interest for chemoinformatic and chemogenomic applications. For example, profiling matrices provide a valuable data resource for the development and evaluation of machine learning approaches for multi-task activity prediction. However, experimental compound profiling matrices are rare in the public domain. Although they are generated in pharmaceutical settings, they are typically not disclosed. Herein, we present an algorithm for the generation of large profiling matrices, for example, containing more than 100,000 compounds exhaustively tested against 50 to 100 targets. The new methodology is a variant of bi-clustering algorithms originally introduced for large-scale analysis of genomics data. Our approach is applied here to assays from the PubChem BioAssay database and generates profiling matrices of increasing assay or compound coverage by iterative removal of entities that limit coverage. Weight settings control final matrix size by preferentially retaining assays or compounds. In addition, the methodology can also be applied to generate matrices enriched with active entries representing above-average assay hit rates.

Metabolomic Profiling of Zinc Accumulating Prostate Cancer Cells: dataset of metabolomics and transctiptomics

In this study, we focused on the metabolism of prostate cancer cells forced to accumulate zinc. Because levels of metabolites involved in Krebs and methionine cycle can participate in non-metabolic processes such as changes in gene expression, a panel of 371 genes connected with key steps of carcinogenesis was designed and expression levels of these genes were assessed to determine, which pathways are changed due to the long-term zinc treatment.

As a model of prostate cancerogenesis, wild-type and zinc accumulating cell lines PNT1A, 22Rv1, and PC-3 were used. Metabolite profiles were examined using liquid chromatography triple quadrupole mass spectrometry. Quantification of total intracellular zinc was performed by atomic absorption spectrometry and gene expression investigated by cDNA microarray.

For description of creation of zinc-resistant cell lines see Holubova et al, Metallomics 2014, DOI 10.1039/C4MT00065J

Description of dataset

Total 6 files are included:

Krebs.metabolites.csv: table of metabolomic data (in ppm) of wild type/untreated/zinc-resistant cells.

Krebs.metabolites.medium.csv: table of metabolomic data (in fold change compared to medium) in cultivation media of abovementioned cells.

RNA_array_fold_p.csv: processed results of microarray displayed as mean log2 fold change (resistant - WT) and p level

RNA_array_raw_22Rv1.csv, RNA_array_raw_PC-3.csv, RNA_array_raw_PNT1A.csv raw data from microarray reader for WT and resistant cells.

Sempa et al. 2019 - A Retrospective audit of treatment outcomes, side-effect profiles and default and mortality rates of HIV/AIDS patients at the antiretroviral clinic at Pretoria Academic Hospital.

The comprehensive demographic and long-term treatment data of the first, consecutive, 963 patients older than 18 years of age who presented for ART at the Tshwane District Hospital in Gauteng, South Africa during 2004 and 2005 were selected for analysis. All patients started ART after 2004 as part of the South African national HIV treatment plan and were treated according to the National Department of Health HIV guidelines (2004) operative at the time, i.e. eligibility for ART was CD4 <200 cells/µL or WHO stage 4 disease regardless of CD4 count. Treatment was initiated using a standardized triple-drug regimen consisting of two nucleoside reverse transcriptase inhibitors, mostly d4T and 3TC, and one non-nucleoside reverse transcriptase inhibitor, either NVP or EFV. CD4 and HIV-1 VL monitoring was performed at treatment initiation ‘baseline’ and then 6-monthly, according to the national protocol. Demographic, anthropometric, clinical, ART and 5-year longitudinal treatment response data were collected. Excluded all second-line ART visits for all patients who were switched to second-line therapy.

Vertical profiles and integrated time series of bird density and flight speed vector (19.09.2016-10.10.2016)

Description

This dataset contains the vertical profiles and integrated time series of bird density and flight speed (NS and EW) used in Nussbaumer (2019) [open access: https://www.mdpi.com/2072-4292/11/19/2233]. Data are stored in a JavaScript Object Notation (JSON) file for each radar, with the following structure:

{    "name"     : "bejab", //code name of the radar (http://eumetnet.eu/wp-content/themes/aeron-child/observations-programme/current-activities/opera/database/OPERA_Database/index.html)    "lat"      : 51.1917, //Latitude    "lon"      : 3.0642, //Longitude    "height"   : 50, //Height of the radar antenna [m] a.s.l.    "maxrange" : 25, //Maximum range [km] used for profile    "alt"      : [100, 300,...],    "time"     : ["19-Sep-2016 00:00:00", "19-Sep-2016 00:05:00",...],    "dens"     : [[...],...], //Vertical profile of bird density [1/km3]    "u"        : [[...],...], //Vertical profile of bird flight speed in East(+)/West(-) [m/s]    "v"        : [[...],...], //Vertical profile of bird flight speed in North(+)/South(-) [m/s]    "denss"    : [...], //Integrated profile of bird density [1/km2]    "us"       : [...], //Integrated profile of bird flight speed in East(+)/West(-) [m/s]    "vs"       : [...], //Integrated profile of bird flight speed in North(+)/South(-) [m/s] }

Procedure

The raw data are downloaded on the ENRAM repository,( see Dokter (2011) and (2019) for more details) and processed according to the procedure described below.

Of the 84 radars contributing data during the study period, 11 radars are discarded because of their poor quality due to S-band radar type, poor processing or large gaps (temporal or altitude cut). The same radars were removed in Nilsson et al. (2019).In addition, the 4 radars from Bulgaria and Portugal were excluded because of their geographic isolation.

The full vertical profile was discarded when rain was present at any altitude bin. A dedicated MATLAB GUI was used to visualise the data and manually set bird densities to “not-a-number” in such cases.

Zones of high bird densities can sometimes be incorrectly eliminated in the raw data. To address this, Nilsson et al. (2019) excluded problematic time or height ranges from the data. Here, in order to keep as much data as possible, the data was manually edited to replace erroneous data either with “not-a-number”, or by cubic interpolation using the dedicated MATLAB GUI.

Due to ground scattering, the lower altitude layers are sometimes contaminated by errors or excluded in the raw data. We vertically interpolated bird density by copying the first layer without error into to the lower ones. This approach is relatively conservative as bird migration intensity usually decreases with height in the absence of obstacles, and more so in autumn (Bruderer, 2018)

The vertical profiles are vertically integrated from the radar altitude and up to 5000 m asl.

The data recorded during daytime are excluded. Daytime is defined at each radar by the civil dawn and dusk (6° below horizon).

Finally, the data of 10 radars with high temporal resolution (5-10minutes) was down-sampled to 15 minutes to preserve a balanced representation of each radar.

The resulting cleaned vertical-integrated time series of nocturnal bird density can be viewed in vp_corrected.zip.

More details and illustrations are available in Nussbaumer (2019) [open access: https://www.mdpi.com/2072-4292/11/19/2233],

Acknowledgement

We acknowledge the European Operational Program for Exchange of Weather Radar Information (EUMETNET/OPERA) for providing access to European radar data, faciliated through a research-only license agreement between EUMETNET/OPERA members and ENRAM.

References

Bruderer, B.; Liechti, F. These dataframes can be unpacked into the single-node files used in the analysis using the pvvm.data.copylmps() function.

Code license and usage notes

Code (*.py and *.ipynb files) is provided under the MIT License, as specified in the pvvm/LICENSE file.

Updates to the code, if any, will be posted in the non-static repository at https://github.com/patrickbrown4/pvvm_pvtos. The code in the present repository has the following version-specific dependencies:

matplotlib: 3.0.3

numpy: 1.16.2

pandas: 0.24.2

pvlib: 0.6.1

scipy: 1.2.1

tqdm: 4.31.1

To use the NSRDB download functions, modify the "settings.py" file to insert a valid NSRDB API key, which can be requested from https://developer.nrel.gov/signup/. Locations can be specified by passing latitude, longitude floats to pvvm.data.downloadNSRDBfile(), or by passing a string googlemaps query to pvvm.io.queryNSRDBfile(). To use the googlemaps functionality, request a googlemaps API key (https://developers.google.com/maps/documentation/javascript/get-api-key) and insert it in the "settings.py" file.

Note that many of the ISO websites have changed in the time since the functions in the pvvm.data module were written and the LMP data used in the above papers were downloaded. As such, the pvvm.data.download_lmps() function no longer works for all ISOs and years. We provide this function to illustrate the general procedure used, and do not intend to maintain it or keep it up to date with the changing ISO websites. For up-to-date functions for accessing ISO data, the following repository (no connection to the present work) may be helpful: https://github.com/catalyst-cooperative/pudl.
