Data set for phase-field simulation of epitaxial crystal growth in open fractures with lateral flow

<p>The numerical data in this repository consists of the simulation data of&nbsp;epitaxial crystal growth in open fractures with lateral flow. The simulations were performed using the software package named &quot;Pace3D&quot;.</p> <p>The simulation data shows the grain structure, the concentration field and the fluid flow velocity in stream direction (if present) at intermediate stages. It was converted from the Pace3D output data format to VTK data format. The VTK files can be visualized using open source software packages like Paraview. For visualization the data has to be decompressed (e.g. with gzip, 7zip).</p>

Data From: Active sinking particles: Flow and transport dynamics due to sessile suspension feeders on sinking aggregates

<p>Sinking or sedimentation of biological aggregates plays a critical role in carbon sequestration in the ocean and in vertical material fluxes in waste-water treatment plants. In both these contexts, the sinking aggregates are "active," since they are biological hot-spots and are densely colonized by microorganisms including bacteria and sessile protists, some of which generate feeding currents. However, the effect of these feeding currents on the sinking rates, trajectories, and mass transfer to these "active sinking particles," has not previously been studied. Here we use a novel scale-free vertical-tracking microscope (a.k.a. Gravity Machine, Krishnamurthy et al. "Scale-free vertical tracking microscopy." Nature Methods (2020)) to follow model sinking aggregates (agar spheres) with attached protists (<em>Vorticella convallaria</em>), sinking over long distances while simultaneously measuring local flows. We find that activity due to attached \vortc causes significant changes to the flow around aggregates in a dynamic manner and reshapes mass transport boundary layers. Furthermore, we find that activity-mediated local flows along with sinking modify the encounter and plume cross-sections of the aggregate and induce sustained aggregate rotations. Overall our work shows the important role of biological activity in shaping the near-field flows around aggregates with potentially important effects on aggregate fate and material fluxes.</p>

Data from: Tracing the origin of Oriental beech stands across Western Europe and reporting hybridization with European beech – implications for assisted gene flow

<p>The benefits and risks of human-aided translocation of individuals within the species range, assisted gene flow (AGF), depend on the genetic divergence, on the rate and direction of hybridization, and on the climate transfer distance between the host and donor populations. In this study, we explored the use of Oriental beech (<em>Fagus</em> <em>sylvatica</em> subsp. <em>orientalis</em>), growing from Iran to the Balkans, for AGF into European beech populations (<em>F</em>. <em>sylvatica</em> subsp. <em>Sylvatica</em>) that increasingly suffer from climate warming. Using samples from natural populations of Oriental and European beech and microsatellite loci, we identified 5 distinct genetic clusters in Oriental beech with a divergence (FST) of 0.15 to 0.25 from European beech. Using this knowledge, we traced the origin of 11 Oriental beech stands in Western Europe established during the 20<sup>th</sup> century. In two stands of Greater Caucasus origin, we found evidence for extensive hybridization, with 18% and 41% of the seedlings having hybrid status. Climate data revealed higher seasonality with warmer and drier summers across the native Oriental beech sites in comparison to the planting sites in Western Europe. Accordingly, we found that bud burst of Oriental beech occurred four days earlier than in European beech. Overall, our results suggest that AGF of Oriental beech could increase the genetic diversity of European beech stands and may foster introgression of variants adapted to expected future climatic conditions. Our study showcases the evaluation of the benefits and risks of AGF and call for similar studies on other native tree species.</p>

Data and R script for: Barriers to chimpanzee gene flow at the south‐east edge of their distribution

<p><span>Populations on the edge of a species' distribution may represent an important source of adaptive diversity, yet these populations tend to be more fragmented and are more likely to be geographically isolated. Lack of genetic exchanges between such populations, due to barriers to animal movement, can not only compromise adaptive potential but also lead to the fixation of deleterious alleles. The south‐eastern edge of chimpanzee distribution is particularly fragmented, and conflicting hypotheses have been proposed about population connectivity and viability. To address this uncertainty, we generated both mitochondrial and MiSeq‐based microsatellite genotypes for 290 individuals ranging across western Tanzania. While shared mitochondrial haplotypes confirmed historical gene flow, our microsatellite analyses revealed two distinct clusters, suggesting two populations currently isolated from one another. However, we found evidence of high levels of gene flow maintained within each of these clusters, one of which covers an 18,000 km</span><sup>2</sup><span> ecosystem. Landscape genetic analyses confirmed the presence of barriers to gene flow with rivers and bare habitats highly restricting chimpanzee movement. Our study demonstrates how advances in sequencing technologies, combined with the development of landscape genetics approaches, can resolve ambiguities in the genetic history of critical populations and better inform conservation efforts of endangered species.</span></p>
