Application of high-throughput sequencing (HTS) metabarcoding to diatom biomonitoring: Do DNA extraction methods matter?

<p>The 8 benthic samples from Mainland France (stream Edian, stream Aire, lake Geneva), Sweden (stream Dåmman, Agricultural stream, lake Båtkåjaure) and Mayotte (stream Dapani, stream Majimbini) were collected by scraping material from the surface of stones, following the French standard (AFNOR 2007) used in routine biomonitoring programs.DNA was extracted from each sample (2 replicates) using five DNA extraction methods, followed by the amplification of a short rbcL DNA barcode (312bp) specific to diatoms. PCR products were then sequenced in one random direction using the Ion Torrent™ Personal Genome Machine® (PGM) System according to the manufacturer’s instructions. The data file contains one fastq file per library sequenced with the raw DNA reads, as provided by the sequencing platform (demultiplexing performed by the sequencing platform). An excel file is also provided to make the link between the fastq file number and the sample information (sample origin, DNA extraction method used, number of raw reads).</p>

ExaNeSt eXactLab Data Traffic produced by LAMMPS application

<p>LAMMPS is a classical molecular dynamics code that models an ensemble of particles in a liquid, solid, or gaseous state. It can model atomic, polymeric, biological, metallic, granular, and coarse-grained systems using a variety of force fields and boundary conditions This dataset is comprised of traces obtained from application LAMMPS by processing the otf2 output produced by the SCALASCA utility once the LAMMPS code has been instrumented. Specifically, five variants of LAMMPS have been analysed where the node count varies from 24 to 192.</p>

ΕxaNeSt INFN Data Traffic produced by proprietary DPSNN application

<p>DPSNN-STDP is a natively distributed mini-application benchmark representative of plastic spiking neural network simulators. Processes describe synapses in input to cluster of neurons with an irregular interconnection topology, with complex inter-process traffic patterns broadly varying in time and per process. This dataset is comprised of textual data set describing all the details of the inter-processor communication for five different neural network configurations. Each file contains a 3D numerical matrix describing, for each millisecond time-step of simulated neural activity (and for a total duration of 3 seconds of simulation) the size of the payload to be exchanged between all pairs of processes.</p>

ExaNeSt eXactLab Data Traffic produced by REGCM application

<p>RegCM4 is a regional climate model based on the concept of one-way nesting, in which large scale meteorological fields from a Global Climatic Model (GCM) run provide initial and time-dependent meteorological boundary conditions for high resolution simulations without any active feedback. This dataset is comprised of traces obtained from application REGCM by processing the otf2 output produced by the SCALASCA utility once the REGCM code has been instrumented. The otf2 data have been processed by a script provided by WP3 to extract valuable information written in ASCII. (See pdf included in the data set for more information).</p>

JEDI-MPAS Test and Application Files

JEDI-MPAS is the interface between the generic components of the Joint Effort for Data assimilation Integration (JEDI) system and the atmospheric core of the Model for Prediction Across Scales (MPAS). The JEDI software package is a unified, innovative data assimilation system for Earth System Prediction. Developed and distributed by UCP's Joint Center for Satellite Data Assimilation (JCSDA), JEDI is versatile and sophisticated enough for a variety of applications, from operational weather forecasting and atmospheric research on High Performance Computing (HPC), to learning the fundamentals of data assimilation by running idealized toy models on your laptop. The atmospheric component of MPAS is a non-hydrostatic model using an unstructured centroidal Voronoi mesh with smoothly varying resolution for global or regional domains. The primary development partners for MPAS are Los Alamos National Laboratory and the National Center for Atmospheric Research. This data set provides example observation files, model backgrounds, and other input files needed to run a variety of JEDI-MPAS applications, including the comprehensive suite of unit tests and example activities that are described in online tutorials. This data set accompanies JEDI-MPAS, version 1.0.0, released 24 September 20.

Ground-dwelling invertebrates and plants following the application of inverted soil mounding on seismic lines

<p><span>In northern Alberta, Canada, much of treed boreal peatlands are fragmented by seismic lines – linear disturbances where trees and shrubs are cleared for the exploration of fossil fuel reserves. Seismic lines have been shown to have slow tree regeneration, likely due to the loss of microtopography during the creation of seismic lines. Inverted soil mounding is one of the treatments commonly applied in Alberta to restore seismic lines and to mitigate the use of these corridors by wildlife and humans. In 2018, we assessed the effects of mounding on understory plants and arthropod assemblages, three years after treatment application. We sampled in five mounded and five untreated seismic lines, and in their adjacent treed fens (reference fens) within the <span>Canadian Natural Resources Ltd (CNRL) Kirby South in-situ steam-assisted gravity drainage (SAGD) Plant, in the Athabasca oil sands (55°22'37.2" N, 111°10'3" W) of NW Alberta</span>. Here we provide the species composition at these sites.</span></p>
