Data associated to the study entitled:"Alterations of the nigrostriatal pathway in a 6-OHDA rat model of Parkinson's disease evaluated with multimodal MRI"

Parkinson’s disease is characterized by neurodegeneration of the dopaminergic neurons in the substantia nigra pars compacta. The 6-hydroxydopamine (6-OHDA) rat model has been used to study neurodegeneration in the nigro-striatal dopaminergic system. The goal of this study was to evaluate the reliability of diffusion MRI and resting-state functional MRI biomarkers in monitoring neurodegeneration in the 6-OHDA rat model assessed by quantitative histology.

We performed a unilateral injection of 6-OHDA in the striatum of Sprague Dawley rats to produce retrograde degeneration of the dopamine neurons in the substantia nigra pars compacta. We carried out a longitudinal study with a multi-modal approach combining structural and functional MRI together with quantitative histological validation to follow the effects of the lesion. Functional and structural connectivity were assessed in the brain of 6-OHDA rats and sham rats (NaCl injection) at 3 and 6 weeks post-lesioning using resting-state functional MRI and diffusion-weighted.

The shared datafile corresponds to the MRI biomarkers extracted from diffusion and functional acquisitions as well as from histological mesaurements within striatum and substantia nigria.

Progenitors of Type IIb Supernovae: I. Evolutionary Pathways and Rates

Mesa templates and data associated with Sravan et al. (2018). MESA version 9575.

Each tar.xz contains one set of simulations, with files marked as binaries_* and singles_* corresponding to binary star, and single star simulations. Files ending in *high_Z.tar.xz and *low_Z.tar.xz correspond to the high and low metallicity simulations in the paper. for binary runs, the three digits indicate the mass transfer efficiency with 001, 010, 050 and 100 corresponding to efficiencies of 0.01, 0.10, 0.50 and 1.00.

Within the files, simulation results are contained in individual folders, that also include all necessary MESA files to recreate the simulation. For single star simulations, the folder name indicates the value of log10(M_ZAMS/Msun), so for example, the folder named "1.6000" represents a star with ZAMS mass of 39.81 Msun. For binary systems, data is arranged such that, for example, the folder "1.400/0.825_3.000" represents a binary system with a primary mass at ZAMS of log10(M_1,ZAMS/Msun)=1.4, mass ratio q=M_2,ZAMS/M_1,ZAMS=0.825 and initial orbital period log P_i/days=3.

All MESA output files have been post-processed to reduce their size. within each folder, the files named "last_prof*.data.s" contain the structure of the models at the end of a simulation. Files "LOGS/history.data.s", "LOGS1/history.data.s" and "LOGS2/history.data.s" contain information that can be represented by a single number at each timestep, such as the age, luminosity and effective temperature of the star. "LOGS/history.data.s" is used in single star simulations, while "LOGS1/history.data.s" and "LOGS2/history.data.s" correspond to each star in a binary run.

MESA templates are available in the file IIb_progenitors_MESA_templates.zip.

Relative abundance tables for bacterial species, pathways, ARGs, and VFGs in "Gut Microbial Community Structure, Metabolic Signature, and Resistome in Dyslipidemia: Insights from Metagenomic Sequencing"

Dyslipidemia, characterized by abnormal blood lipid levels, is a significant risk factor for cardiovascular disease. Emerging evidence suggests that the gut microbiota plays a role in lipid metabolism, although findings across studies have varied. In this study, we analyzed the gut microbiota, metabolic pathways, predicted gut metabolites, and resistome in 1384 participants (895 with dyslipidemia cases and 489 controls) using shotgun metagenomic sequencing. Our results revealed that Bacteroides caccae was enriched in dyslipidemia cases, potentially contributing to inflammation and altered lipid metabolism, while Coprococcus eutactus and Coprococcus catus, known producers of short-chain fatty acids (SCFAs) in lipid regulation, and Blautia obeum, known to be positively impacted by SCFAs, were more abundant in controls. We also identified an enrichment of the dTDP-beta-D-fucofuranose biosynthesis pathway gene family, which is linked to bacterial pathogenicity, in dyslipidemia cases, with Bacteroides stercoris contributing strongly. Dyslipidemia cases exhibited depleted glycogen and peptidoglycan biosynthesis pathways, potentially impairing energy storage and immune function, alongside distinct metabolic profiles, including decreased pseudouridine, which may affect RNA metabolism. Furthermore, we observed a higher abundance of antibiotic-resistance genes, particularly tetQ, in dyslipidemia cases, suggesting a link between gut resistome and metabolic disorders. These findings provide new insights into how dysbiosis of the gut microbiota may contribute to the pathophysiology of dyslipidemia, offering potential avenues for microbiome-based interventions in personalized medicine.

Time series transcriptomes resolve metabolic pathways underlying crocin's anti-cancer activity: Control FASTQ sequencing reads

Natural products like saffron show promise in treating hepatocellular carcinoma (HCC), but their mechanisms remain unclear. Here, we used time-series transcriptomics to elucidate crocin's anti-cancer mechanisms in HCC cells. We treated HepG2 cells with 1 and 2 mM crocin for 2, 6, 12, and 24 hours and analyzed transcriptomic profiles at each timepoint. The strongest transcriptional response occurred at 2 hours with 1 mM crocin, with diminishing effects at later timepoints. We observed upregulation of metabolic-, adhesion-, and endocytosis-related genes across all timepoints. Pathway analysis revealed activation of DNA damage checkpoints and senescence while proliferation pathways were suppressed. Notably, 52 genes involved in non-alcoholic fatty liver disease were downregulated at 24 hours (FDR p = 8 × 10⁻⁸), suggesting reversal of carcinogenic pathways. Strikingly, crocin consistently downregulated spliceosomal machinery genes across all timepoints while upregulating senescence and autophagy pathways. This spliceosome targeting represents a clinically relevant mechanism, as aberrant splicing drives oncogenesis in more than 90% of cancers. The transcription factor PAX5 was significantly upregulated while oncogenic ELK1 targets were downregulated. Our findings show that crocin treatment is accompanied by HCC cell senescence induction through coordinated spliceosome disruption and metabolic reprogramming, providing novel therapeutic targets for hepatocellular carcinoma.

Keywords: Hepatocellular carcinoma (HCC), crocin, transcriptomics, spliceosome, senescence, natural anti-cancer compounds
