Data from: Phylogenomic analyses reveal a deep history of hybridization and polyploidy in the Neotropical genus Lachemilla (Rosaceae)

Hybridization, incomplete lineage sorting, and phylogenetic error produce similar incongruence patterns, representing a great challenge for phylogenetic reconstruction. Here, we use sequence capture data and multiple species tree and species network approaches to resolve the backbone phylogeny of the Neotropical genus Lachemilla, while distinguishing among sources of incongruence. We used 396 nuclear loci and nearly complete plastome sequences from 27 species to clarify the relationships among the major groups of Lachemilla, and explored multiple sources of conflict between gene trees and species trees inferred with a plurality of approaches. All phylogenetic methods recovered the four major groups previously proposed for Lachemilla, but species tree methods recovered different topologies for relationships between these four clades. Species network analyses revealed that one major clade, Orbiculate, is likely of ancient hybrid origin, representing one of the main sources of incongruence among the species trees. Additionally, we found evidence for a potential whole genome duplication event shared by Lachemilla and allied genera. Lachemilla shows clear evidence of ancient and recent hybridization throughout the evolutionary history of the group. Also, we show the necessity to use phylogenetic network approaches that can simultaneously accommodate incomplete lineage sorting and gene flow when studying groups that show patterns of reticulation.

Data from: Integrating Bayesian genomic cline analyses and association mapping of morphological and ecological traits to dissect reproductive isolation and introgression in a Louisiana Iris hybrid zone

Hybrid zones provide unique opportunities to examine reproductive isolation and introgression in nature. We utilized 45,384 Single Nucleotide Polymorphism (SNP) loci to perform association mapping of 14 floral, vegetative, and ecological traits that differ between Iris hexagona and Iris fulva, and to investigate, using a Bayesian Genomic Cline (BGC) framework, patterns of genomic introgression in a large and phenotypically diverse hybrid zone in southern Louisiana. Many loci of small effect-size were consistently found to be associated with phenotypic variation across all traits, and several individual loci were revealed to influence phenotypic variation across multiple traits. Patterns of genomic introgression were quite heterogeneous throughout the Louisiana Iris genome, with I. hexagona alleles tending to be favored over those of I. fulva. Loci that were found to have exceptional patterns of introgression were also found to be significantly associated with phenotypic variation in a small number of morphological traits. However, this was the exception rather than the rule, as most loci that were associated with morphological trait variation were not significantly associated with excess ancestry. These findings provide insights into the complexity of the genomic architecture of phenotypic differences and are a first step towards identifying loci that are associated with both trait variation and reproductive isolation in nature.

Data from: Whole-genome analysis of Mustela erminea finds that pulsed hybridization impacts evolution at high-latitudes

At high-latitude, climatic shifts hypothetically drove episodes of divergence during isolation in glacial refugia, or ice-free pockets of land that enabled terrestrial species persistence. Upon glacial recession, populations can expand and often come into contact, resulting in admixture between previously isolated groups. To understand how recurrent periods of isolation and contact have impacted evolution at high latitudes, we investigated introgression in the stoat (Mustela erminea), a Holarctic mammalian carnivore, using whole-genome sequences. We identify two temporally isolated introgression events coincident with large-scale climatic shifts: contemporary introgression in a mainland contact zone and ancient contact ~ 200 km south along North America's North Pacific Coast. Repeated episodes of gene flow highlight the central role of cyclic climates in structuring high-latitude diversity, through refugial divergence and subsequent introgressive hybridization. Introgression followed by allopatry (e.g., insularization) may contribute to expedited divergence of island taxa experiencing substantial glacial flux.

Global PM2.5 Dataset: Hybrid Calibration of CAMS and MERRA-2 PM2.5 Reanalysis Products during 2017-2019

<p>By integrating two reanalysis PM<sub>2.5</sub> products (CAMSRA, MERRA-2), a <strong>global daily hybrid-calibrated PM<sub>2.5</sub> concentration dataset</strong> is generated through the proposed CM-HC scheme with ERT model. This products include <strong>1095</strong> global PM<sub>2.5</sub> GeoTIFF files, starting from Jan 01, 2017 to Dec 31, 2019 (about <strong>0.95GB</strong> memory after uncompressing this zip file).</p> <p>To prove the superiority of this product, some experiments are implemented as follows: comparing with 1) two original products; 2) results of two separate calibration schemes with ERT; 3) results of CM-HC with other three ML models (RF, GBDT, XGBoost). Above analyses include two aspects, that is, the accuracy results and mapping effects. More details can be viewed at the thesis.</p> <p>One <strong>GeoTIFF</strong> file includes one-day calibrated PM<sub>2.5</sub> data. Data from: Genomic data and multi-species demographic modelling uncover past hybridization between currently allopatric freshwater species

<p>Evidence for ancient interspecific gene flow through hybridization has been reported in many animal and plant taxa based on genetic markers. The study of genomic patterns of closely related species with allopatric distributions allows the assessment of the relative importance of vicariant isolating events and past gene flow. Here, we investigated the role of gene flow in the evolutionary history of four closely related freshwater fish species with currently allopatric distributions in western Iberian rivers - Squalius carolitertii, S. pyrenaicus, S. torgalensis and S. aradensis - using a population genomics dataset of 23 562 SNPs from 48 individuals, obtained through genotyping by sequencing (GBS). We uncovered a species tree with two well differentiated clades: (i) S. carolitertii and S. pyrenaicus; and (ii) S. torgalensis and S. aradensis. By using D-statistics and demographic modelling based on the site frequency spectrum, comparing alternative demographic scenarios of hybrid origin, secondary contact and isolation, we found that the S. pyrenaicus North lineage is likely the result of an ancient hybridization event between S. carolitertii (contributing ~84%) and S. pyrenaicus South lineage (contributing ~16%), consistent with a hybrid speciation scenario. Furthermore, in the hybrid lineage we identify outlier loci potentially affected by selection favouring genes from each parental lineage at different genomic regions. Our results suggest that ancient hybridization can affect speciation and that freshwater fish species currently in allopatry are useful to study these processes.</p>

Unveiling the Patterns of Reticulated Evolutionary Processes with Phylogenomics: Hybridization and Polyploidy in the genus Rosa

<p>Reticulation, caused by hybridization and allopolyploidization, is considered an important and frequent phenomenon in the evolution of numerous plant lineages. Although both processes represent important driving forces of evolution, they are mostly ignored in phylogenetic studies involving a large number of species. Indeed only a scattering of methods exists to recover a comprehensive reticulated evolutionary history for a broad taxon sampling. Plastid markers, sometimes combined with a few nuclear sequences, are therefore favored, even though they restrict in-depth studies of hybridization and polyploidization. The genus <i>Rosa</i> encompasses c. 150 species widely distributed throughout the northern hemisphere and represents a challenging taxonomic group in which hybridization and polyploidization are prominent. Our main objective was to develop a general framework that would take patterns of reticulation into account in the study of the phylogenetic relationships among <i>Rosa</i> species. Using amplicon sequencing we targeted allele variation in the nuclear genome as well as haploid sequences in the chloroplast genome. A stepwise diploids-first approach was developed to reconstruct the reticulate evolutionary history of the genus <i>Rosa</i>. We successfully recovered robust plastid and nuclear phylogenies and performed in-depth tests for several scenarios of hybridization. Using this strategy, we were able to resolve most of the evolutionary relationships among <i>Rosa</i> subgenera, sections, and selected species, and we provide new directions for a future revision of the infrageneric classification in <i>Rosa</i>. The stepwise strategy proposed here can be used to reconstruct the phylogenetic relationships of other challenging taxonomic groups with large numbers of hybrid and polyploid taxa.</p>

A comprehensive approach to detect hybridization sheds light on the evolution of Earth's largest lizards

<p>Hybridization between species occurs more frequently in vertebrates than traditionally thought, but distinguishing ancient hybridization from other phenomena that generate similar evolutionary patterns remains challenging. Here, we used a comprehensive workflow to discover evidence of ancient hybridization between the Komodo dragon (<em>Varanus komodoensis</em>) from Indonesia and a common ancestor of an Australian group of monitor lizards known colloquially as sand monitors. Our data comprise &gt;300 nuclear loci, mitochondrial genomes, phenotypic data, fossil and contemporary records, and past/present climatic data. We show that the four sand monitor species share more nuclear alleles with <em>V</em>. <em>komodoensis</em> than expected given a bifurcating phylogeny, likely as a result of hybridization between the latter species and a common ancestor of sand monitors. Sand monitors display phenotypes that are intermediate between their closest relatives and <em>V</em>. <em>komodoensis</em>. Biogeographic analyses suggest that <em>V</em>. <em>komodoensis</em> and ancestral sand monitors co-occurred in northern Australia. In agreement with the fossil record, this provides further evidence that the Komodo dragon once inhabited the Australian continent. Our study shows how different sources of evidence can be used to thoroughly characterize evolutionary histories that deviate from a treelike pattern, that hybridization can have long-lasting effects on phenotypes, and that detecting hybridization can improve our understanding of evolutionary and biogeographic patterns.</p>

Data from: Unravelling hybridization in Phytophthora using phylogenomics and genome size estimation

<p>The genus <i>Phytophthora</i> comprises many economically and ecologically important plant pathogens. Hybrid species have previously been identified in at least six of the 12 phylogenetic clades. These hybrids can potentially infect a wider host range and display enhanced vigour compared to their progenitors. <i>Phytophthora</i> hybrids therefore pose a serious threat to agriculture as well as to natural ecosystems. Early and correct identification of hybrids is therefore essential for adequate plant protection but this is hampered by the limitations of morphological and traditional molecular methods. Identification of hybrids is also important in evolutionary studies as the positioning of hybrids in a phylogenetic tree can lead to suboptimal topologies. To improve the identification of hybrids we have combined genotyping-by-sequencing (GBS) and genome size estimation on a genus-wide collection of 614 <i>Phytophthora</i> isolates. Analyses based on locus- and allele counts and especially on the combination of species-specific loci and genome size estimations allowed us to confirm and characterize 27 previously described hybrid species and discover 16 new hybrid species. Our method was also valuable for species identification at an unprecedented resolution and further allowed correct naming of misidentified isolates. We used both a concatenation- and a coalescent-based phylogenomic method to construct a reliable phylogeny using the GBS data of 140 non-hybrid <i>Phytophthora</i> isolates. Hybrid species were subsequently connected to their progenitors in this phylogenetic tree. In this study we demonstrate the application of two validated techniques (GBS and flow cytometry) for relatively low cost but high resolution identification of hybrids and their phylogenetic relations.</p>
