Evaluation SIHUMI dataset: A sectioning and database enrichment approach for improved peptide spectrum matching in large, genome-guided protein sequence databases

<p>Dataset for&nbsp;evaluation of&nbsp;database sectioning method for generating an enriched database for mass-spectrometry-based proteomic approaches&nbsp;using large databases. Our evaluation demonstrates that this method helps to&nbsp;increase the sensitivity of PSMs while maintaining acceptable FDR statistics. This dataset was acquired from the protein samples containing proteins from eight microorganisms (<em>Anaerostipes caccae, Bacteroides thetaiotaomicron, Bifidobacterium longum, Blautia producta, Clostridium butyricum, Clostridium ramosum, Escherichia coli, Lactobacillus plantarum</em>) that were grown in a bioreactor. The MS-data for this dataset was acquired by Dr. Hettich&#39;s group at Oak Ridge National Laboratory, and it was made available by Dr. Nico Jehmlich from&nbsp;Helmholtz Center for Environmental Research through&nbsp;the 3rd International Metaproteome Symposium (<a href="https://www.ufz.de/index.php?en=44639">https://www.ufz.de/index.php?en=44639</a>).&nbsp;</p>

Data from: Towards a worldwide wood economics spectrum

Wood performs several essential functions in plants, including mechanically supporting aboveground tissue, storing water and other resources, and transporting sap. Woody tissues are likely to face physiological, structural and defensive trade-offs. How a plant optimizes among these competing functions can have major ecological implications, which have been under-appreciated by ecologists compared to the focus they have given to leaf function. To draw together our current understanding of wood function, we identify and collate data on the major wood functional traits, including the largest wood density database to date (8412 taxa), mechanical strength measures and anatomical features, as well as clade-specific features such as secondary chemistry. We then show how wood traits are related to one another, highlighting functional trade-offs, and to ecological and demographic plant features (growth form, growth rate, latitude, ecological setting). We suggest that, similar to the manifold that tree species leaf traits cluster around the 'leaf economics spectrum', a similar 'wood economics spectrum' may be defined. We then discuss the biogeography, evolution and biogeochemistry of the spectrum, and conclude by pointing out the major gaps in our current knowledge of wood functional traits.

X-ray spectrum of Spherical absorber

<p>In Buchner et al. (2019) computations of a X-ray obscurers of Active Galactic Nuclei. The files represent the X-ray spectrum emerging from a point source sitting inside a spherical obscurer. The point source spectrum is a powerlaw spectrum with exponential cut-off. Modelling includes photo-electric absorption, fluorescent X-ray lines and Compton scattering. The model is akin to Brightman &amp; Nandra (2011)&#39;s sphere model, but allows an exponential cut-off and is fixed to solar abundance.</p> <p>See https://github.com/JohannesBuchner/xars for more information.</p>

UPLC-IMS-QTOF data from road runoff samples - mz5 files with scans in centroid spectrum format

<p>This dataset has been acquired from road runoff samples collected as part of the Roulepur project (Office Fran&ccedil;ais de la Biodiversit&eacute;, Agence de l&rsquo;eau de Seine-Normandie).</p> <p>All samples were extracted by SPE with HLB cartridges at pH 2. Data was acquired with a UPLC-IMS-QTOF (Waters Vion) running Unifi, in HDMSe mode. Samples were injected in a random sequence (see order in samplemetadata.csv file). A list of markers was obtained from Unifi after alignment across all samples, and exported as a markertable.csv file. Each detected marker has m/z, retention time, drift time (ion mobility) values, and intensity values in all samples. Raw data was converted using Proteowizard MSConvert version 3.0.19014-f9d5b8a3b, using zlib compression, combining ion mobility scans, with the CWT peakpicking algorithm (snr=0, peakSpace=0) to transform profile to centroid data, and the zeroSamples option (removeExtra 1-). Data from: Sharpening coarse-to-fine stereo vision by perceptual learning: asymmetric transfer across the spatial frequency spectrum

Neurons in the early visual cortex are finely tuned to different low-level visual features, forming a multi-channel system analysing the visual image formed on the retina in a parallel manner. However, little is known about the potential 'cross-talk' among these channels. Here, we systematically investigated whether stereoacuity, over a large range of target spatial frequencies, can be enhanced by perceptual learning. Using narrow-band visual stimuli, we found that practice with coarse (low spatial frequency) targets substantially improves performance, and that the improvement spreads from coarse to fine (high spatial frequency) three-dimensional perception, generalizing broadly across untrained spatial frequencies and orientations. Notably, we observed an asymmetric transfer of learning across the spatial frequency spectrum. The bandwidth of transfer was broader when training was at a high spatial frequency than at a low spatial frequency. Stereoacuity training is most beneficial when trained with fine targets. This broad transfer of stereoacuity learning contrasts with the highly specific learning reported for other basic visual functions. We also revealed strategies to boost learning outcomes 'beyond-the-plateau'. Our investigations contribute to understanding the functional properties of the network subserving stereovision. The ability to generalize may provide a key principle for restoring impaired binocular vision in clinical situations.
