CO2 NEE and ER + air and soil meteorological and climate parameters in Arctic tundra, Ny Ålesund (Svalbard, NO) - summer 2019

The dataset “fluxes_meteoclimate_NyAlesund” is a .csv file reporting CO2 fluxes and basic meteoclimatic variables measured in the Bayelva Basin near Ny Ålesund, in the Brøgger peninsula, Spitsbergen, Norway (78°55’24’’ N, 11°55’15’’E) during the 2019 growing season peak (July-August). Average coordinates of the measuring site are: 78°55’25.7” N,11°53’29.4” E. Fluxes were measured using the flux chamber method: the Net Ecosystem Exchange (NEE) was measured with a transparent flux chamber, while the Ecosystem Respiration (ER) with a shaded chamber. Three types of sampling were performed: at a fixed point during 24h ('point' in column sampling); in points randomly distributed over a site ('site' in column sampling); and in points covered with specific species ('species' in column sampling). Flux data are complemented by measurements of soil temperature (Ts, in Celsius degrees), soil volumetric water content (VWC, in %), atmospheric pressure (Pr, in hPa), air temperature (Ta, in Celsius degrees), air moisture (RH, in %), and solar radiance (rs , in W/m2). The Green Fractional Cover (GFC, between 0 and 1) of the vegetation inscribed within the sampling surface was estimated from digital RGB pictures taken at nadir. Measurements were divided into 4 classes, depending on the prevailing cover type: bare soil (BS), vascular vegetation (V), non-vascular vegetation (NV, including lichens, mosses and bacterial soil crust) and mix of vascular and non-vascular vegetation (MIX). Class V was further split into 5 subclasses: Carex spp. (CX), Dryas octopetala (DR), Salix Polaris (SL), Saxifraga oppostifolia (SX) and Silene acaulis (SI).

Supporting data and software for: Low-temperature open-air synthesis of PVP-coated NaYF4:Yb,Er,Mn upconversion nanoparticles with strong red emission

Upconversion nanoparticles (UCNPs) have unique photonic properties that make them ideally suited for many applications. They are excited by low-energy near-infrared photons and emit at higher energy (typically visible) wavebands. However, synthesis of UCNPs requires either high pressure reaction chambers or inert atmospheres. Combined with the requirements for high-temperatures (200 to 400 °C) and long reaction times (e.g. up to 24 hours), these place barriers to entry for UCNP research, in terms of both financial barriers and knowledge/"know how". These constraints may also limit the scale of UCNP production for end-user applications.

We adapted and further developed a method for producing UCNPs with simple laboratory equipment, i.e. a hot-plate and beakers. No pressure vessel or inert atmosphere is required. The UCNPs produced have a polyvinylpyrrolidone (PVP) polymer coating, with strong red emission due to Mn2+ co-doping within the UCNP crystal lattice. It was found that UCNPs of composition NaYF4:Yb,Er,Mn (Yb = 20 mol %, Er = 2 mol%, Mn = 35 mol%) maximised the red emission whilst also minimising the diameter of the UCNPs to 36 ± 15 nm. These combination of optical and physical properties should make these UCNPs ideal for further development and exploitation, particularly for biological applications where red emission can penetrate over a centimetre of tissue.

This dataset and software accompanies the manuscript 'Low-temperature open-air synthesis of PVP-coated NaYF4:Yb,Er,Mn upconversion nanoparticles with strong red emission', which was published in Royal Society Open Science on 19th January 2022. https://doi.org/10.1098/rsos.211508

The spindle assembly checkpoint is a therapeutic vulnerability of CDK4/6 inhibitor-resistant ER+ breast cancer with mitotic aberrations

This study aims to investigate the accumulation of genomic instability and chromosome segregation errors after the acquisition of resistance to CDK4/6i in ER+ breast cancer and to test the efficacy of mitotic kinase inhibitors as a potential treatment for CDK4/6i-resistant breast cancer patients.

This repository contains whole-exome and shallow whole-genome sequencing from luminal breast cancer cell lines (T47D, LY2, MDA-MB-361, CAMA1, MCF7, KPL1, ZR751, HCC1428) both at the untreated or Parental state and post resistance to Palbociclib.

Palbociclib resistance was developed by continuous dose-escalation of palbociclib up to 0.5-1 μM until cell growth was observed in the presence of the drug (6-8 months for cell lines). During this time, parental cell lines and organoids were cultured in regular media to match the time spent in culture. Once resistance was established, Palbo-R cell lines were cultured in a regular growth medium without palbociclib. Cells were cultured without palbociclib for at least two weeks before evaluating resistance.

Data for the publication "MgB2Se4 Spinels (B = Sc, Y, Er, Tm) as Potential Mg-Ion Solid Electrolytes – Partial Ionic Conductivity and the Ion Migration Barrier"

Description Datasets

Datasets are obtained from X-ray diffraction (XRD), Rietveld analysis, scanning electron microscopy (SEM), energy-dispersive X-ray spectroscopy (EDS), transmission electron microscopy (TEM), nuclear magnetic resonance (NMR) spectroscopy, electrochemical impedance spectroscopy (EIS), chronoamperometry (CA), chronopotentiometry (CP) and linear sweep voltammetry (LSV).

Abstract

The magnesium chalcogenide spinel MgSc~2~Se~4~ with high Mg-ion room-temperature conductivity has recently attracted interest as solid electrolyte for magnesium ion batteries. Its ionic/electronic mixed-conducting nature and the influence of the spinel composition on the conductivity and Mg^2+^ migration barrier are yet not well understood. Here, results from a combined experimental and computational study on four MgB~2~Se~4~ spinels (B = Sc, Y, Er, Tm) are presented. The room-temperature ionic conductivities (σ~ion~ = 2x10^–5^–7x10^–5^ S cm^–1^) of the spinels are accurately measured, as electron transport is effectively suppressed by purely Mg-ion conducting electrode interlayers. Using the same approach, reversible Mg plating/stripping as well as good electrochemical stability are achieved. Driven by the good accordance of the computationally and experimentally obtained Mg^2+^ migration barriers E~a~(th) and E~a~, respectively, further periodic density functional calculations are performed on the MgB~2~Se~4~ spinel system, revealing the role of trigonal distortion on the migration path geometry and E~a~(th). These findings provide deeper understanding how to reach small Mg^2+^ migration barriers E~a~ in the MgB~2~Se~4~ spinels.

The ER folding sensor UGGT1 acts on TAPBPR-chaperoned peptide-free MHC I

Adaptive immune responses are triggered by antigenic peptides presented on major histocompatibility complex class I (MHC I) at the surface of pathogen-infected or cancerous cells. Formation of stable peptide-MHC I complexes is facilitated by tapasin and TAPBPR, two related MHC I-specific chaperones that catalyze selective loading of suitable peptides onto MHC I in a process called peptide editing or proofreading. On their journey to the cell surface, MHC I complexes must pass a quality control step performed by UGGT1, which senses the folding status of the transiting N-linked glycoproteins in the endoplasmic reticulum (ER). UGGT1 reglucosylates non-native glycoproteins and thereby allows them to revisit the ER folding machinery. Here, we describe a reconstituted in-vitro system of purified human proteins that enabled us to delineate the function of TAPBPR during the UGGT1-catalyzed quality control and reglucosylation of MHC I. By combining glycoengineering with liquid chromatography-mass spectrometry, we show that TAPBPR promotes reglucosylation of peptide-free MHC I by UGGT1. Thus, UGGT1 cooperates with TAPBPR in fulfilling a crucial function in the quality control mechanisms of antigen processing and presentation.

Data from: Human atlastin-3 is a constitutive ER fusion catalyst (lipid mixing data)

Homotypic membrane fusion catalyzed by the atlastin (ATL) GTPase sustains the branched endoplasmic reticulum (ER) network in metazoans. Our recent discovery that two of three human ATL paralogs (ATL1/2) are C-terminally autoinhibited implied that relief of autoinhibition would be integral to the ATL fusion mechanism. An alternative hypothesis is that the third paralog ATL3 promotes constitutive ER fusion with relief of ATL1/2 autoinhibition used conditionally. However, published studies suggest ATL3 is a weak fusogen at best. Contrary to expectations, we demonstrate here that purified human ATL3 catalyzes efficient membrane fusion in vitro and is sufficient to sustain the ER network in triple knockout cells. Strikingly, ATL3 lacks any detectable C-terminal autoinhibition, like the invertebrate Drosophila ATL orthologue. Phylogenetic analysis of ATL C-termini indicates that C-terminal autoinhibition is a recent evolutionary innovation. We suggest that ATL3 is a constitutive ER fusion catalyst and that ATL1/2 autoinhibition likely evolved in vertebrates as a means of upregulating ER fusion activity on demand.
