Using genomics to optimise and evaluate the performance of underwater forest restoration
<p>1. Restoration is an emerging intervention to reverse the degradation and loss of marine habitat-formers and the ecosystem services they underpin. Current best practice seeks to restore populations by transplanting donor individuals chosen to replicate genetic diversity and structure of extant, nearby populations. However, genetic characteristics are rarely empirically examined across generations, despite their potential role in influencing restoration success.</p> <p>2. We used genomics to design a restoration program for lost underwater forests of Phyllospora comosa, a dominant forest-forming macroalga that went locally extinct from reefs off Sydney, Australia. Population genetic diversity and structure of nearby extant populations informed choice of donor sites. We tested whether donor provenance influenced adult transplant survival, condition (via metrics of epibiosis) and the genetic characteristics of recruits at restoration sites.</p> <p>3. Extant populations of Phyllospora within a 100 km radius of Sydney comprised three distinct genetic clusters with similar levels of genetic diversity. We transplanted reproductive adults from two of these sites, with the aim of restoring five Phyllospora forests with levels of genetic structure and diversity similar to donor populations.</p> <p>4. Donor provenance influenced survival and condition of transplanted adults and recruitment levels varied significantly among restoration sites. Yet, recruitment was rapid and genetic diversity and structure of the F1 generation resembled extant populations. This likely occurred because transplanted individuals reproduced synchronously and rapidly post-transplantation, prior to mortality of adult donor transplants.</p> <p>5. Synthesis and applications: As restoration and the need to "future-proof" marine ecosystems increase globally, it will be critical to understand the role of genetic diversity and structure in restoration success. This study demonstrates that evidence-based selection of donor macroalgal forests for restoration using genomics can result in levels of genetic diversity and structure in the F1 generation that resemble extant populations. However, further refinement of transplantation techniques to maximise recruitment is also needed.02-Jun-2020</p>
Data from: Optimisation of biogenic synthesis of silver nanoparticles from flavonoid-rich Clinacanthus nutans leaf and stem aqueous extracts
<p>BACKGROUND: Silver nanoparticles (AgNPs) are widely used in food industries, biomedical, dentistry, catalysis, diagnostic biological probes, and sensors. The use of plant extract for AgNPs synthesis eliminates the process of maintaining cell culture and the process could be scaled up under a non-aseptic environment. The purpose of this study is to determine the classes of phytochemicals, to biosynthesise and characterise the AgNPs using Clinacanthus nutans leaf and stem extracts. In this study, AgNPs was synthesised from the aqueous extracts of C. nutans leaves and stems through a non-toxic, cost effective and eco-friendly method.</p> <p>RESULTS: The formation of AgNPs was confirmed by UV-Vis spectroscopy, and the size of AgNP-L (leaf) and AgNP-S (stem) were 114 and 129 nm, respectively. Transmission electron microscopy (TEM) analysis showed spherical nanoparticles with AgNP-L and AgNP-S ranging from 10-300 nm and 10-180 nm; with zeta potentials of AgNP-L and AgNP-S at -42.8 and -43.9 mV, respectively. XRD analysis matched the face-centred cubic structure of silver and was capped with bioactive compounds. FTIR analysis revealed the presence of few functional groups of phenolic and flavonoid compounds. These functional groups act as reducing agents in AgNPs synthesis.</p> <p>CONCLUSION: This result showed that the biogenically synthesised nanoparticles reduced silver ions to silver nanoparticles in aqueous condition and the AgNPs formed were stable and less toxic.</p>
The Camouflage Machine: Optimising protective colouration using deep learning with genetic algorithms
Evolutionary biologists frequently wish to measure the fitness of alternative phenotypes using behavioural experiments. However, many phenotypes are complex. For example colouration: camouflage aims to make detection harder, while conspicuous signals (e.g. for warning or mate attraction) require the opposite. Identifying the hardest and easiest to find patterns is essential for understanding the evolutionary forces that shape protective colouration, but the parameter space of potential patterns (coloured visual textures) is vast, limiting previous empirical studies to a narrow range of phenotypes. Here we demonstrate how deep learning combined with genetic algorithms can be used to augment behavioural experiments, identifying both the best camouflage and the most conspicuous signal(s) from an arbitrarily vast array of patterns. To show the generality of our approach, we do so for both trichromatic (e.g. human) and dichromat (e.g. typical mammalian) visual systems, in two different habitats. The patterns identified were validated using human participants; those identified as the best for camouflage were significantly harder to find than a tried-and-tested military design, while those identified as most conspicuous were significantly easier than other patterns. More generally, our method, dubbed the 'Camouflage Machine', will be a useful tool for identifying the optimal phenotype in high dimensional state-spaces.
Data from: Network structure and the optimisation of proximity-based association criteria
<ol> <li>Animal social network analysis (SNA) often uses proximity data obtained from automated tracking of individuals. Identifying associations based on proximity requires deciding on quantitative criteria such as the maximum distance or the longest time interval between visits of different individuals to still consider them associated. These quantitative criteria are not easily chosen based on <i>a priori</i> biological arguments alone.</li> <li>Here we propose a procedure for optimising proximity-based association criteria in SNA, whereby different spatial and temporal criteria are screened to determine which combination detects more network structure. If we assume that biologically-relevant associations among individuals are non-random, and that proximity data are mostly influenced by those associations, then it is logical to select criteria that minimise random associations and show the underlying network structure more clearly.</li> <li>We first used simulations to evaluate which of four simple descriptors of network structure remain unbiased (i.e., do not change directionally) when reducing the number of observations, since unbiased descriptors are necessary for comparing the structure of networks using different association criteria. Then, using two of those descriptors (coefficient of variation of the strength of associations, and network entropy), and empirical proximity data from automated tracking of common waxbills (<i>Estrilda astrild</i>) in a mesocosm environment, we found that the structure-based optimisation procedure selected the most biologically-relevant combination of spatial and temporal proximity criteria, in the sense that those criteria were also the best at distinguishing between previously known social sub-groups of individuals.</li> <li>These results indicate that, provided that the assumptions for structure-based optimisation are met, this procedure can find the most biologically-relevant association criteria. Thus, under the condition that proximity data are shaped by non-random social associations, and if using adequate descriptors of network structure, structure-based optimisation may be a useful tool for SNA, particularly when <i>a priori</i> biological arguments are insufficient to inform the choice of proximity-based association criteria.</li> </ol>

Optimising flower fields as an effective farmland eco-scheme also during non-breeding
<p>1. The Common Agricultural Policy (CAP) of the European Union implements several farmland eco-schemes, but most are considered ineffective in halting the population declines of farmland birds. Sown flower fields are among the few eco-scheme types that rate as clearly beneficial. Yet, current CAP regulations lack minimum criteria for flower fields to qualify as eco-scheme, and thus only partially exploit their potential biodiversity benefits.</p> <p>2. Earlier research on the attraction of farmland birds to different types of sown flower fields has focused on the breeding season. We know far less about relative use of these fields during the non-breeding season, when food limitation can become severe. We therefore compared the attractiveness of four flower field types in SW Germany to 17 bird species during autumn and winter. Based on replicate surveys on 75–168 fields, we analysed bird incidences across these four types, and in relation to vegetation structure and landscape features.</p> <p>3. Flower field types showed little variation in species richness, but striking differences in selection by particular species. Finches and tits were disproportionally abundant on fields in their first year since sowing, buntings and whinchat on fields in later successional stages. Most flower fields established under CAP greening regulations were ploughed between September and November of their first year. Therefore, such fields cannot support farmland birds and other wildlife during a critical phase in their annual cycle.</p> <p>4. Birds were consistently more abundant on larger fields with a differentiated vegetation structure. Flower fields along hedgerows and groves primarily attracted inhabitants of woodland ecotones, while farmland birds had higher incidences on fields embedded in open landscapes.</p> <p>5. 'Policy implications'. EU member states currently revise their farmland eco-schemes. We propose to formulate minimum quality standards to assure that flower fields effectively support farmland birds also during the non-breeding season. These include an at least biennial cycle, more diversified seed mixtures, field sizes exceeding 12 m width or 0.18 ha area, and local diversity in their placement relative to other landscape elements such as hedgerows.</p>
Global Socio-Economic and Environmental data for PyPSA-Earth: An Open Optimisation Model of the Earth Energy System.
<p><strong>PyPSA-Earth </strong>is an open model dataset of the global power system at different network levels that cover our Earth. The African model can be built using the code provided at <a href="https://github.com/pypsa-meets-africa/pypsa-africa">https://github.com/pypsa-meets-africa/pypsa-africa</a>. Other regions follow soon under the same code base.</p> <p>Since the GitHub codebase is not suited for handling large changing files, we provide here separate <strong>data bundles and cutouts</strong> to be downloaded and extracted as noted in the <a href="https://pypsa-meets-africa.readthedocs.io/en/latest/index.html">documentation</a></p> <p>The below-provided<strong> data files </strong>contain various open data for improving energy system modelling decisions. A thorough description with license restrictions will follow soon.</p>

Dataset for: An optimisation approach for designing wildlife corridors with ecological and spatial considerations
<p>The fragmentation of wildlife habitats caused by anthropogenic activities has reduced biodiversity and impaired key ecosystem functions. Wildlife corridors play an important role in linking detached habitats. The optimal design of such corridors considering spatial, ecological, and economic factors is addressed in this paper.</p> <p>We present a novel graph-theoretic optimisation approach and a mixed-integer linear programming model to determine an optimal wildlife corridor connecting two given habitat patches. The model maximises the total quality of the corridor and satisfies pre-specified corridor width and length requirements under a resource constraint.</p> <p>Compared to the corridor design models presented in the literature, our model is conceptually simpler, and it is computationally convenient. We applied the model to a real data set for Eldorado National Forest in California, USA, involving 1,363 irregular land parcels.</p> <p>The model can be extended to design multiple corridors that connect two or more existing habitat patches.</p>

Allometric scaling of a superposition eye optimises sensitivity and acuity in large and small hawkmoths
<p>Animals vary widely in body size within and across species. This has consequences for the function of organs and body parts in both large and small individuals. How these scale, in relation to body size, reveals evolutionary investment strategies, often resulting in trade-offs between functions. Eyes exemplify these trade-offs, as they are limited by their absolute size in two key performance features: sensitivity and spatial acuity. Due to their size polymorphism, insect compound eyes are ideal models for studying the allometric scaling of eye performance. Previous work on apposition compound eyes revealed that allometric scaling led to poorer spatial resolution and visual sensitivity in small individuals, across a range of insect species. Here, we used X-ray microtomography to investigate allometric scaling in superposition compound eyes – the second most common eye type in insects – for the first time. Our results reveal a novel strategy to cope with the trade-off between sensitivity and spatial acuity, as we show that the eyes of the hummingbird hawkmoth retain an optimal balance between these performance measures across all body sizes.</p>
