Figure 9. Experimental Page Rank dependency on Markov Chain length with balanced distribution-Study of a Random Navigation on the Web Using Software Simulation

This paper explored different implementation choices for analyzing the most important
parameters about a web. Many researchers explored the use of new search engines for studying the
evolution of the web (Ntoulas, Cho and Olston, 2004). Another important research is realized about
the Link Structure Graph (LSG). The LSG captures a complete hyperlink structure from the web
and models link associations reflected in the page layout (Rodrigues, Milic-Frayling and Fortuna,
2007). For further works ideas like extrapolation methods for accelerating page rank calculation can
be developed (Kamvar et al., 2003).

A comparative study of experimental configurations in synchrotron pair distribution function

Raw data for: Synchrotron X-ray pair distribution function analysis of tricalcium silicate pastes; doi: https://doi.org/10.3390/ma12081347

The identification and quantification of amorphous components, and nanocrystalline phases with very small crystal sizes, smaller than ~3 nm, within samples containing crystalline phases is very challenging. However, this is important as there are several type of systems that contain these matrices: building materials, glass-ceramics, some alloys, etc. Total scattering synchrotron pair distribution function (PDF) can be used to characterize the local atomic order of the nanocrystalline components and to carry out quantitative analyses in complex mixtures. Although the resolution in momentum transfer space has been widely discussed, the resolution in the interatomic distance space has not been discussed to the best of our knowledge. Here, we report synchrotron PDF data collected at three beamlines in different experimental configurations and X-ray detectors. We not only discuss the effect of the resolution in Q-space, Qmax ins of the recorded data and Qmax of the processed data, but we also discuss the resolution in the interatomic distance (real) space. A thorough study for single phase crystalline nickel used as standard was carried out. Then, selected cement-related samples including anhydrous tricalcium and dicalcium silicates, and pastes derived from the hydration of tricalcium silicate and ye’elimite with bassanite were analyzed.

Bead tracking experimental ground truth for studying size segregation in bedload sediment transport

Video sequences to study size segregation in bedload transport were recorded. Experiments consisted in mixtures of two-size spherical glass beads entrained by a turbulent supercritical free surface water flow over a mobile bed. The aim is to track all beads over time to obtain trajectories, particle velocities and concentrations, for studying bedload granular rheology, size segregation and associated morphology.

This upload consists in :

a 1000-frame experimental image sequence recorded at 130 fps with approximately 400 beads per frame (about 300 coarse and 100 small beads). The image resolution is 1280x320;

the ground truth in the directory \result . It was obtained based on a tracking algorithm with subsequent expert modification. The tracking algorithm was developed by H. Lafaye de Micheaux et al. The code implementing the tracking algorithm is available on https://github.com/hugolafaye/BeadTracking. The ground truth is a '.mat' file containing in particular the variable 'trackData' being a cell array of tracking matrices. There is one tracking matrix for each image of the sequence. Complete information on data format is given in the file readme.txt in the github BeadTracking package.

In addition it contains three files allowing the user to run the BeadTracking package specifically on the experimental sequence :

sequence_param.txt : parameter file

sequence_base_mask.tif : to remove the base

template_transparent_bead_rOut10_rIn6.mat : a template for bead detection

A comparative study of the effectivity of MSC-based, NP-based and combined therapies in an experimental model of NaIO3-induced retinal degeneration

Background

Mesenchymal stem cells (MSCs) are currently tested as one of the promising options for the therapy of retinal diseases, due to their immunomodulatory and neuroprotective abilities. However, there are several limitations associated with this type of treatment. Therefore, combinations of MSCs with other therapeutic agents are being considered. One of such approaches is represented by the application of MSCs with nanoparticles (NPs), which are widely used in medicine for their antimicrobial and immunomodulatory properties. Nevertheless, there is a possibility of negative effects of NPs on MSCs.

Methods

In this study, we tested the in vitro and in vivo effect of silver (Ag) NPs on the properties of MSCs in an experimental mouse model of chronic retinal degeneration induced by sodium iodate.

Results

The results showed that simultaneous intravitreal administration of MSCs with AgNPs had no effect on the survival of MSCs in the eye, but a less effective regulation of Iba-1 (activated microglia/macrophages) and interleukin-1β expression in the retinal tissue compared to MSCs or AgNP only treated groups was observed. However, all treated groups had decreased expression of the gene for galectin-3 compared to the untreated control. In addition, MSCs applied alone or in combination with AgNPs and sorted from the degenerated retina on day 7 after application had increased expression of genes for specific retinal markers, and for transforming growth factor-β and insulin-like growth factor-1 compared to untreated naïve MSCs. On the contrary, the increased expression of the gene for glial cell-derived growth factor was observed only in the MSCs combined with AgNPs. However, the application of MSCs with AgNPs triggered increased expression for the IL-6 gene in the CD45 cells separated from the retina.

Conclusion

Overall, the results show that the application of MSCs or AgNPs has an immunomodulatory effect in chronic retinal degeneration, but the combined application of MSCs and AgNPs could decrease the effects of a single therapy.

Complex excitability and ``flipping" of granule cells: an experimental and computational study

Electrophysiology dataset for Complex excitability and ``flipping" of granule cells: an experimental and computational study.

In response to prolonged depolarizing current steps, different classes of neurons display specific firing characteristics (i.e., excitability class), such as a regular train of action potentials with more or less adaptation, delayed responses, or bursting. In general, one or more specific ionic transmembrane currents underlie the different firing patterns. Here, we sought to investigate the influence of artificial sodium-like (Na channels) and slow potassium-like (KM channels) voltage-gated channels conductances on firing patterns and transition to depolarization block (DB) in Dentate Gyrus granule cells with dynamic clamp - a computer-controlled real-time closed-loop electrophysiological technique, which allows to couple mathematical models simulated in a computer with biological cells. Our findings indicate that the mimicked extra Na/KM channels significantly affect the firing rate of low frequency cells, but not in high-frequency cells. Moreover, we have observed that 44 percent of recorded cells exhibited what we have called a ``flipping'' behavior. This means that these cells were able to overcome the DB and generate trains of action potentials at higher current injection steps. We have developed a mathematical model of ``flipping" cells to explain this phenomenon. Based on our computational model, we conclude that the appearance of ``flipping" is linked to the number of states for the sodium channel of the model.

fMRI study of experimental endotoxemia in humans

This dataset was acquired at Hannover Medical School, Hanover, Germany. The study complied with the Declaration of Helsinki, and was approved by the local ethics committee (#7427). All subjects gave written informed consent, and consent to publish their data anonimously.

Using high-resolution functional magnetic resonance imaging (fMRI) we recorded brain activity in healthy male subjects undergoing experimental inflammation from intravenous endotoxin. Four fMRI runs covered key phases of the developing inflammation: pre-inflammatory baseline, onset of endotoxemia, onset of proinflammatory cytokinemia, and peak of proinflammatory cytokinemia. We informed the participants that they would either receive an endotoxin or saline injection at some point during the fMRI experiment. However, all subjects received the endotoxin with the start of the second fMRI acquisition.

General exclusion criteria included a body mass index of <18 and >30 kg/m², any concurrent medical condition, history of allergies, current use of prescription and non-prescription medications, smoking, and regular high alcohol use. To exclude any inflammatory diseases that may aggravate through the HEM, each subject was interviewed and examined by a physician before being admitted to the study.

Data acquisition
Experimental design [min]

-30 -> -10: Baseline fMRI

-5: Baseline blood levels

0: Endotoxin administration

0-20: Second fMRI

20, 30: Blood sampling

30-50: Third fMRI

50, 60, 70, 80: Blood sampling

80-100: Fourth fMRI

100, 110, 120, 180, 240, 300, 360: Blood sampling

Human endotoxemia model
All subjects received an intravenous bolus injection of endotoxin over one minute through an intravenous catheter in an antecubital forearm vein. GMP-grade lipopolysaccharide from Escherichia coli O:113:H10:K-strain (Lot 94332B1) provided by National Institute of Health Clinical Center, Bethesda, MD, USA was prepared for human use by reconstitution with sterile water for injection, shaking for 15 minutes on a vortex shaker and final dilution. We used a dose of 1ng/kg (0,02 ml/kg) body weight. All endotoxin solutions were administered immediately after their preparation. Subjects were injected between nine and ten o’clock in the morning and discharged six to eight hours later, when their symptoms had receded, all altered physiological parameters had demonstrated consistent reduction toward baseline values, and the physical exam was normal.

MRI data
All MR images were acquired on a Siemens 3T MAGNETOM Skyra using a 64-channel head/neck coil. The scanning protocol consisted of the following sequences (see Sequences.ods):

func_i: Functional whole brain gradient-echo echo-planar images (EPI) (TR=1180 ms; TE=32 ms; 2 mm isotropic resolution; simultaneous multi-slice factor=6; partial Fourier=7/8)

func_ref: Reference scan for motion correction and template formation; equivalent to func but without multi-band acceleration (TR=6770 ms)

SE_pe1_pe2: Reference scans for unwarping: Two spin-echo images matched to func in distortion without multi-band acceleration; one with the same, the other one with inverted phase encoding direction.

t1: T1-weighted magnetisation-prepared rapid acquisition gradient-echo image (MPRAGE) (TR=2400 ms; TE=2.13 ms; TI=1000 ms; 1 mm isotropic resolution; in-plane acceleration factor=2)

t2: T2-weighted image (TR=3200 ms; TE=564 ms; 1 mm isotropic resolution; in-plane acceleration factor=2)

fMRI data preprocessing
Our preprocessing pipleine (JPreprocessing) is optimised for the brainstem and hypothalamus by avoiding superfluous resampling steps and unnecessary smoothing. On that account, motion correction (MCFLIRT [Jenkinson et al., 2002]) and unwarping (topup [Andersson et al.,2003]) are applied in a single transformation. Afterwards, brain extraction (BET [Smith, 2002]), grand mean scaling and high pass filtering (0.005 Hz) are applied. The data are not smoothed.

Two study templates were generated using Advanced Normalization Tools (ANTs [Avants et al., 2008] using antsMultivariateTemplateConstruction2.sh). The first one using the unwarped EPI reference images (func_ref); the second one using the T1-images.

Physiological data
The following physiological measures were acquired with an MR-compatible BIOPAC MP150 system

Blood pressure (systolic and dyastolic): Non-invasive continuous blood pressure of the digital artery (pulse decomposition analysis using CareTaker)

Electrodermal activity

Photoplethysmography

Respiration (belt)

Electrocardiography

Subject information
01 m 25 a 175 cm 70 kg
02 m 44 a 192 cm 84 kg
03 m 27 a 188 cm 85 kg
04 m 19 a 183 cm 99 kg
05 m 20 a 183 cm 90 kg
06 m 26 a 180 cm 78 kg
07 m 21 a 189 cm 80 kg

Missing data

sub01: functional data during run3 and run4 is shorter

Data structure
data.csv

Contains blood parameters, symptom ratings, as well as blood pressure measurements for all subjects.

sequences.ods

MRI sequence parameters

subXX

acqparams.txt: Acquisition parameters needed for topup

func_i: raw functional data

func_ref: Reference image for motion correction and template generation

physio.acq: Physiological measurements

Trigger

Blood pressure (systolic and dyastolic)

Electrodermal activity

Photoplethysmogram

Respiration

Electrocardiogram

physio_cuts.txt: time points in the physio data that correspond to fMRI blocks (start-time end-time TR #volumes)

SE_pe1_pe2: auxiliary image for unwarping

slicetiming_i.txt: Slice timing information in seconds

t1: Defaced T1-weighted image (undefaced images were used for template generation)

t2: Defaced T1-weighted image

templates

EPI-template: Generated from unwarped func_ref images

Transformations for all subjects (can be applied using antsApplyTransforms)

wb_mask

EPI-2-T1: Transformation from EPI to T1-template

MNI-template: T1-template warped into MNI_152

wb_mask

T1-template: Generated from t1 images

hyp_mask

wb_mask

T1-2-MNI: Transformation from T1 to MNI_152-template

JPreprocessing
Preprocessing pipeline

Validated names for experimental studies on race and ethnicity

A large and fast-growing number of studies across the social sciences use experiments to better understand the role of race in human interactions, particularly in the American context. Researchers often use names to signal the race of individuals portrayed in these experiments. However, those names might also signal other attributes, such as socioeconomic status (e.g., education and income) and citizenship. If they do, researchers need pre-tested names with data on perceptions of these attributes. Such data would permit researchers to draw correct inferences about the causal effect of race in their experiments. In this paper, we provide the largest dataset of validated name perceptions based on three different surveys conducted in the United States. In total, our data include over 44,170 name evaluations from 4,026 respondents for 600 names. In addition to respondent perceptions of race, income, education, and citizenship from names, our data also include respondent characteristics. Our data will be broadly helpful for researchers conducting experiments on the manifold ways in which race shapes American life.

License: CC-By Attribution 4.0 International
