Identification of the regulatory circuit governing corneal epithelial fate determination and disease trackhub and additional data

<p>The transparent corneal epithelium in the eye is maintained through the homeostasis regulated by limbal stem cells, while the non-transparent epidermis relies on epidermal keratinocytes for renewal. Despite their cellular similarities, the precise cell fates of these two types of epithelial stem cells, which give rise to functionally distinct epithelia, remain unknown. We performed a multi-omics analysis of human limbal stem cells from the cornea and keratinocytes from the epidermis, and characterized their molecular signatures, highlighting their similarities and differences. Through gene regulatory network analyses, we identified shared and cell type-specific transcription factors that define specific cell fates, and established their regulatory hierarchy. Single-cell RNA-seq analyses of the cornea and the epidermis confirmed these shared and cell type-specific transcription factors. Notably, the shared and limbal stem cell-specific transcription factors can cooperatively target genes associated with corneal opacity. Importantly, we discovered that <em>FOSL2</em>, a direct PAX6 target gene, is a novel candidate associated with corneal opacity, and it regulates genes implicated in corneal diseases. Data from: The role of governance in rewilding the United States to stem the biodiversity crisis

<p class="p1">A critical, yet underattended, feature of the biodiversity crisis is the contraction of geographic range experienced by most studied terrestrial vertebrates. In the United States, the primary policy tool for mitigating the biodiversity crisis is the Endangered Species Act (ESA). For the past two decades, the federal agencies that administer the ESA have interpreted the act in a manner that precludes treating this geographic element of the crisis. Therefore, the burden of mitigating the biodiversity crisis largely falls on state wildlife agencies, which are obligated to operate on behalf of the interests of their constituents. We present survey research indicating that most constituents expect state agencies to prioritize species restoration over other activities, including hunting. This prioritization holds even among self-identified hunters, which is significant since state agencies often take the provisioning of hunting opportunities as their top priority. By prioritizing rewilding efforts that restore native species instead, state agencies could unify hunting and non-hunting constituents while simultaneously stemming the biodiversity crisis.</p>

Data from: Use of web-based species occurrence information systems by academics and government professionals

<p>Web-based information systems designed to increase access to species occurrence data for use in research and natural resource decision-making have become more prevalent over the past few decades. The effectiveness of these systems depends on their usability and extent of use by their intended audiences. We conducted an online survey of academics and government professionals in the United States to compare their species occurrence data needs and their perceptions and use of web-based species occurrence information systems. Our results indicate that although views and perceptions held by academics and government professionals about the importance, usefulness, and ease of use of these information systems tend to be similar, there were differences in their use of species occurrence data and web-based species occurrence information systems. The baseline information obtained in this study will help inform future directions for improvements in species occurrence information systems.</p>

Data from: Geographic variations in eco-evolutionary factors governing urban birds: the case of university campuses in China

<ol> <li><span>Urbanization alters natural habitats, restructures biotic communities, and serves as a filter for selecting species from regional species pools. However, empirical evidence of the specific traits that allow species to persist in urban areas yields mixed results. More importantly, it remains unclear which traits are widespread for species utilizing urban spaces (urban utilizers) and which are environment-dependent traits. </span></li> <li><span>Using 745 bird species from 287 university/institute campuses in 74 cities and their species pools across China, we tested whether species that occur in urban areas are correlated with regards to their biological (body mass, beak shape, flight capacity, and clutch size), ecological (diet diversity, niche width, and habitat breadth), behavioral (foraging innovation), and evolutionary (diversification rate) attributes. </span></li> <li><span>We used Bayesian phylogenetic generalized linear mixed models to disentangle the relative roles of these predictors further and to determine the extent to which the effects of these predictors varied among different cities. </span></li> <li><span>We found that urban birds were more phylogenetically clustered than expected by chance, and were generally characterized by a larger habitat breadth, faster diversification rate, more behavioral innovation, and smaller body size. Notably, the relative effects of the attributes in explaining urban bird communities varied with city temperature and elevation, indicating that the filters used to determine urban species were environment-dependent. </span></li> <li><span>We conclude that, while urban birds are typically small-sized, generalists, innovative, and rapidly-diversifying, the key traits that allow them to thrive vary spatially, depending on the climatic and topographic conditions of the city. These findings emphasize the importance of studying species communities within specific cities to better understand the contextual dependencies of key traits that are filtered by urban environments.</span></li> </ol>

QTL mapping: insights into genomic regions governing component traits of yield under combined heat and drought stress in wheat

<p>The mapping population comprises of 180 RILs developed from a cross between GW322 and KAUZ.</p> <p><strong>Phenotypic data</strong><br>Phenotypic evaluation was conducted across two consecutive crop seasons (2021-22 and 2022-23) under late sown irrigation (LSIR) and late sown restricted irrigation (LSRI) conditions at ICAR-IARI, New Delhi. Various physiological and agronomic traits of importance were measured. The component traits of yield including days to heading (DH), normalized difference vegetation index (NDVI), SPAD chlorophyll content (SPAD), plant height (PH), spike length (SL), thousand-grain weight (TGW), grain weight per spike (GWPS), biomass (BM) and grain yield per plot (PY) were measured under heat and combined stress conditions.</p> <p><strong>Genotypic data</strong><br>DNA was isolated from 21-day-old seedlings using the CTAB method (Murray and Thompson, 1980). DNA quality check was done using 0.8% agarose gel electrophoresis. The Axiom Breeders' array containing 35K Single Nucleotide Polymorphism (SNP) was employed for the genotyping of RILs and parents.</p>

Mapping of the QTLs governing grain micronutrients and thousand kernel weight in wheat (Triticum aestivum L.) using high density SNP markers

<p>The mapping population consists of 166 recombinant inbred lines (RILs) derived from a cross between HD3086 and HI1500.</p> <p><strong>Phenotypic data</strong><br>The RILs population along with parents were evaluated under four conditions namely timely sown irrigation (TSIR) taken as control, timely sown restricted irrigation (TSRI), late sown irrigation (LSIR), and late sown restricted irrigation (LSRI) conditions at Delhi, and under restricted irrigation condition at Indore. From each plot, 20 random spikes were harvested and spikes from each plot were threshed separately. While cleaning, care was taken to prevent metal and dust contamination. The grain iron concentration (GFeC) and grain zinc concentration (GZnC) were measured using Energy Dispersive X-ray Fluorescence (ED-XRF) machine (model X-Supreme 8000 M/s Oxford Inc, USA).  The thousand kernel weight (TKW) was recorded by counting 1000 grains manually and weighted with an electronic balance.</p> <p><strong>Genotypic data</strong><br>DNA was extracted from 21 days old seedlings using CTAB method (Murray and Thompson, 1980). Genomic DNA quality was determined using 0.8% agarose gel electrophoresis with λ DNA as the standard and quantified using nanodrop. The 35K SNP Axiom breeders' array was used for genotyping of parents and the RILs population.</p>

Data from: Phosphorylation, disorder, and phase separation govern the behavior of Frequency in the fungal circadian clock

<p>Circadian clocks are composed of molecular oscillators that pace rhythms of gene expression to the diurnal cycle. Therein, transcriptional-translational negative feedback loops (TTFLs) generate oscillating levels of transcriptional repressor proteins that regulate their own gene expression. In the filamentous fungus Neurospora crassa, the proteins Frequency (FRQ), the FRQ-interacting RNA helicase (FRH) and Casein-Kinase I (CK1) form the FFC complex that represses expression of genes activated by the White-Collar complex (WCC). A key question concerns how FRQ orchestrates molecular interactions at the core of the clock despite containing little predicted tertiary structure. We present the reconstitution and biophysical characterization of FRQ and the FFC in unphosphorylated and highly phosphorylated states. Site-specific spin labeling and pulse-dipolar ESR spectroscopy provides domain-specific structural details on the full-length, 989-residue intrinsically disordered FRQ and the FFC. FRQ contains a compact core that associates and organizes FRH and CK1 to coordinate their roles in WCC repression. FRQ phosphorylation increases conformational flexibility and alters oligomeric state but the changes in structure and dynamics are non-uniform. Full-length FRQ undergoes liquid-liquid phase separation (LLPS) to sequester FRH and CK1 and influence CK1 enzymatic activity. Although FRQ phosphorylation favors LLPS, LLPS feeds back to reduce FRQ phosphorylation by CK1 at higher temperatures. Live imaging of Neurospora hyphae reveals FRQ foci characteristic of condensates near the nuclear periphery. Analogous clock repressor proteins in higher organisms share little position-specific sequence identity with FRQ; yet, they contain amino-acid compositions that promote LLPS. Hence, condensate formation may be a conserved feature of eukaryotic circadian clocks. </p>
