β-Carotene alleviates substrate inhibition of a transferase caused by asymmetric cooperativity
<p>Initial topology, parameter and coordinates files of the Molecular dynamics (MD) simulations of <em>Nb</em>UGT72AY1. Five systems were simulated and analysed:</p> <p><em>Nb</em>UGT72AY1 (PDB 9J9K, complex V):</p> <ul> <li>system 1: structure APO</li> <li>system 2: structure in complex with scopoletin </li> <li>system 3: structure in complex with UDPG</li> <li>system 4: structure in complex with UDPG and scopoletin</li> </ul> <p>We used ACEMD3 (v3.7.1) as the molecular engine and AMBER as the force field. The three replicas of 1 µs (xtc files) were concatenated in a single trajectory for each system. Water molecules and ions atoms were remove from the original trajectories and topology before the upload (dry_trj.pdb).</p>
Hydroxyurea inhibits proliferation and stimulates apoptosis through inducible nitric oxide synthase in erythroid cells.
<p><a name="_Hlk164856369"></a><span>Hydroxyurea (HU) arrests cells in S-phase through the inhibition of ribonucleotide reductase and DNA synthesis, which is contributed significantly by the release of nitric oxide (NO). </span><span><span>W</span></span><span><span>e investigated the mediation of inducible NO synthase (NOS2) in HU c</span></span><span><span>ytostatic effects</span></span><span><span>, <a name="_Hlk165036602"></a>using <em>in vitro</em> shRNA-induced knock-down of NOS2 or </span></span><span><span><span>specific</span></span></span><span><span><span> </span></span></span><span><span><span>NOS2 inhibitor (1400W), and supported by Nos2 knockout mice (Nos2<sup>-/-</sup>) to observe <em>ex vivo</em> murine erythroid progenitors (mERP).</span></span><a name="_Hlk165036694"></a></span><span><span><span>As a long-term effect, HU increased NOS2 expression in human erythroleukemic HEL92.1.7 cells (via NFκB signaling) and mERP. As a short-term result, HU increased the activity of purified and HEL92.1.7 cell-derived NOS2</span></span></span><span><span>, as confirmed by NO / citrulline production and <em>in silico</em> molecular docking via hydrogen bonds.</span> </span><span><span>Molecular dynamic simulation showed a slight decrease in NOS2 receptor rigidity upon HU binding, confirming the stability of HU at the active site of the NOS2 receptor. Both 1400W and shRNA prevented the <em>in vitro</em> reduction of proliferation and induction of apoptosis of HEL92.1.7 cells by HU. Thus, shRNA blocked preferentially early apoptosis and only shRNA overcame HU-induced S-phase arrest of HEL92.1.7 cells. Both 1400W and Nos2 knockout prevented the <em>in vivo</em> decrease in proliferation and induction of apoptosis of mERP by HU from wild-type and Nos2-/- mice, respectively. Therefore, HU increased NOS2 activity and expression via NFκB signaling. This study demonstrated the NOS2 dependance in the HU inhibition of</span></span><span><span> </span></span><span><span>proliferation and stimulation of</span></span><span><span> apoptosis of erythroid cells. </span></span></p>
Cdt1 inhibits CMG helicase in early S phase to separate origin licensing from DNA synthesis
A fundamental concept in eukaryotic DNA replication is the temporal separation of G1 origin licensing from S phase origin firing. Re-replication and genome instability ensue if licensing occurs after DNA synthesis has started. In humans and other vertebrates, the E3 ubiquitin ligase CRL4Cdt2 starts to degrade the licensing factor Cdt1 after origins fire, raising the question of how cells prevent re-replication in early S phase. Here, using quantitative microscopy, we show that Cdt1 inhibits DNA synthesis during an overlap period when cells fire origins while Cdt1 is still present. Cdt1 inhibits DNA synthesis by suppressing CMG helicase progression at replication forks through the MCM-binding domain of Cdt1, and DNA synthesis commences once Cdt1 is degraded. Thus, instead of separating licensing from firing to prevent re-replication in early S phase, cells separate licensing from DNA synthesis through Cdt1-mediated inhibition of CMG helicase after firing.
Modulation of the tumour promoting functions of cancer associated fibroblasts by phosphodiesterase type 5 inhibition increases the efficacy of chemotherapy in human preclinical models of esophageal adenocarcinoma
<p>These are whole-slide digital pathology images of esophageal adenocarcinoma (EAC) patient-derived xenograft models. EAC biopsy specimens were cultured <em>in vitro</em> before implanting into immuno-deficient mice. Mice were then divided into the following treatment groups and treated with combinations of chemotherapy and PDE5 inhibitors as follows:</p> <ol> <li>Untreated</li> <li>Epirubicin + Cisplatin + Capecitabine (ECX)</li> <li>ECX + Vardenafil</li> <li>ECX + Tadalafil</li> </ol> <p>All whole slide images are in Olympus .vsi format and can be opened using the BioFormats library in QuPath. We have also included classifiers and scripts for performing the digital pathology analysis in QuPath, and information to link each mouse with treatment groups and corresponding whole slide images.</p> <p>File metadata:</p> <p>classifiers.zip - Folder containing pixel classifiers used for segmentation of IHC stains. These classifiers are to be important into QuPath for the respective analysis of Periostin (POSTN) and alpha Smooth Muscle Actin (SMA) staining using the included Groovy scripts in the scripts folder.</p> <p>SMA.zip - Folder containing whole slide images of mouse patient-derived xenograft tumours in .vsi format (Olympus VS110). Immunohistochemistry with anti-alpha Smooth Muscle Actin antibody.<br> POSTN.zip - Folder containing whole slide images of mouse patient-derived xenograft tumours in .vsi format (Olympus VS110). Immunohistochemistry with anti-Periostin antibody.</p> <p>scripts.zip - Folder containing all groovy scripts used in QuPath for tissue detection (Whole Section Tissue Detection.groovy), and segmentation of POSTN (POSTN Quantification Mice.groovy) and SMA staining tissue areas (SMA Quantification Mice.groovy).</p> <p>POSTN.xlsx - Data on the mice for which anti-POSTN IHC is available. Arthrogenic Muscle Inhibition - decomposed EMG
<p>ACL-injured and healthy controls performed isometric contractions (10-50% maximal voluntary contractions) while EMG was being measured of the quadriceps and hamstrings. The EMG was decomposed to individual motor unit characteristics. </p>
