Data from: Characterizing and comparing phylogenies from their Laplacian spectrum
Phylogenetic trees are central to many areas of biology, ranging from population genetics and epidemiology to microbiology, ecology, and macroevolution. The ability to summarize properties of trees, compare different trees, and identify distinct modes of division within trees is essential to all these research areas. But despite wide-ranging applications, there currently exists no common, comprehensive framework for such analyses. Here we present a graph-theoretical approach that provides such a framework. We show how to construct the spectral density profile of a phylogenetic tree from its Laplacian graph. Using ultrametric simulated trees as well as non-ultrametric empirical trees, we demonstrate that the spectral density successfully identifies various properties of the trees and clusters them into meaningful groups. Finally, we illustrate how the eigengap can identify modes of division within a given tree. As phylogenetic data continue to accumulate and to be integrated into various areas of the life sciences, we expect that this spectral graph-theoretical framework to phylogenetics will have powerful and long-lasting applications.

<p>Supplementary material for '<strong><em>The Emission Spectrum of the Hot Jupiter WASP-79b from HST/WFC3</em></strong>'.</p> <p>This repository contains posterior probability distributions for the two cases that were investigated using the 'white' light data of WASP-79b captured by the Hubble Space Telescope using the Wide Field Camera 3. It also contains the posterior probability distributions for three spectroscopic channels. </p> <p>The two 'white' light corner plots consider two scenarios: a fixed mid-eclipse time based on the expected occurrence time and a mid-eclipse time set as a free parameter. The three spectroscopic corner plots then look at the observations divided into three equal wavelength bins of width 0.20 μm centered at 1.18, 1.38, and 1.58 μm. The spectroscopic analysis was done under the scenario of a free mid-eclipse time.</p> <p> </p>

Autism Spectrum Disorder and screen time during lockdown
<p><span>Abstract: this dataset contain data from a research conducted during the Italian lockdown due to COVID-19 (March-May 2020). </span>Lockdown due to Covid-19 pandemic brought deep changes to the daily lives of children with Autism Spectrum Disorder (ASD), greatly increasing their amount of time spent at home. Parents of children with ASD filled an online survey. A cohort of 243 parents of children with ASD (2-15 years old) completed an original online survey regarding the child's screen time and the modification of the ASD symptomatology during lockdown to investigate the relationship between them. This data investigated the relation between ASD symptoms modification during lockdown and the amount of time spent with the screen by the children.</p> <p><span>Methods:</span> The data were analyzed with Pycharm (Python language). Descriptive and Spearman correlation statistics were computed on the original survey data. The variables expressed on a Likert scale were transformed into dichotomous variable in order to depict and highlight the effect of any improvements or worsen of child's symptomatology, weakening the negative impact of a relatively low sample size on model accuracy; the time spent in the screen time activity done during lockdown were reparametrized as a percentage of time spent in a specific screen time activity over the total time spent in all screetime.</p>
Data from: Clinical spectrum of CANVAS
<p><span><b>Objective: </b>To elucidate the clinical significance of an intronic biallelic pentanucleotide repeat expansion in the gene encoding Replication Factor C subunit 1<i> (RFC1)</i> in patients with late-onset Cerebellar Ataxia, Neuropathy and Vestibular Areflexia Syndrome (CANVAS), other ataxias and in healthy controls by comprehensive genetic analyses.</span></p> <p><span><b>Methods:</b> In this case-control study, we included 457 individuals comprising 26 patients with complete or incomplete CANVAS, 70 patients with late-onset cerebellar ataxia, 208 healthy controls and 153 individuals from 39 multigenerational non-ataxia families to determine repeat stability. All 96 patients were screened for the repeat expansion by duplex PCR. To further characterize the repeat type and lengths, we used fragment length analysis, repeat-primed PCR, Sanger sequencing, and Southern blotting. Expression of <i>RFC1</i> and the neighboring gene <i>WDR19</i> were determined by quantitative PCR. </span></p> <p><span><b>Results:</b> Massive biallelic pentanucleotide expansions were found in 15/17 complete CANVAS patients (88%), in 2/9 (22%) with incomplete CANVAS, in 4/70 (6%) patients with unspecified, late-onset cerebellar ataxia, but not in controls. In patients, the expansion comprised 800-1,000 mostly AAGGG repeats. Non-massively expanded repeat numbers were in the range of 7 to 137 repeats and relatively stable during transmission. Expression of <i>RFC1</i> and <i>WDR19</i> were unchanged and <i>RFC1</i> intron retention was not found.</span></p> <p><b>Conclusions:</b> A biallelic pentanucleotide repeat expansion is a frequent cause of CANVAS and found in a considerable number of patients with an incomplete clinical presentation or other forms of cerebellar ataxia. The mechanism by which the repeat expansions are causing disease remains unclear and warrants further investigations.</p>

Data for: Long-term changes in habitat selection and prey spectrum in a reintroduced Eurasian lynx (Lynx lynx) population in Switzerland
<p>When wild-caught Euan lynx (Lynx lynx) from the Slovak Carpathian Mountains were reintroduced to Central Switzerland in the early 1970s and spread through the north western Swiss Alps (NWA), they faced a largely unfamiliar landscape with strongly fragmented forests, high elevations and intense human land use. For more than 30 years, radiocollared lynx have been monitored during three different project periods (in the 1980s, 1990s and 2010s). Our study explored, how lynx over generations have learned to adjust to the alpine environment. We predicted that (1) lynx nowadays select more strongly for open habitats, higher elevations and steep slopes compared to the early stages of recolonization and that (2) consequently, there were significant changes in the Eurasian lynx' prey spectrum. To test our predictions, we analysed telemetry data (VHF, GPS) of 13 adult resident lynx in the NWA over 35 years, using Resource Selection Functions. Furthermore, we compared kills recorded from different individuals inhabiting the same region during three project periods. In general, lynx preferred forested areas, but over the years, they avoided open habitat less. Compared to the early stage of the recolonization, lynx in the most recent project period selected for higher elevations and the proportion of chamois in their prey spectrum surmounted that of roe deer. Potential driving factors for the observed changes could be increasing tolerance to human presence, intraspecific competition or fitness benefits through exploitation of new resources. Long-term studies like ours provide important insight into how animals can respond to sudden environmental changes e.g., in the course of translocations into new areas or anthropogenic alterations of their habitats.</p>

Enzyme inhibitors employ different mechanisms to stabilize broad-spectrum antiviral ACE2-Fc fusion proteins
<p>Drugs effective for all variants of a virus are urgently needed to fight current and future pandemics. This can be achieved by creating fusion proteins between the extracellular domains of the virus docking sites on human cells and the Fc part from a human immunoglobulin. The angiotensin-converting enzyme 2 (ACE2) is a viral receptor used by sarbeco betacorona-viruses to infect cells. Fusion proteins comprising extracellular ACE2 domains exhibit high virus neutralization efficiency, but the structure and stability of these molecules are poorly understood. Here we analyzed the structure and stability of an ACE2-IgG4-Fc. We show that the hinge between the ACE2 region and the IgG4-FC is highly flexible, and the conformational dynamics of the fusion protein is restricted by the ACE2 domain[MS1] . Interestingly, chemical compounds inhibiting the enzymatic activity of ACE2 such as DX600 and MLN4760 employ different binding mechanisms to increase the thermal stability of the ACE2 by 8.8 and 14.3 °C, respectively. In particular, MLN4760 induced allosteric effects in the ACE2 domain consistent with structural rearrangements observed in the inhibitor-bound crystal structure. Thus, our findings reveal a general concept for stabilizing the labile receptor segment of therapeutic antiviral fusion proteins[MS2] .</p>

Products and Models for "A JWST transmission spectrum of the nearby Earth-sized exoplanet LHS 475 b"
<p>OVERVIEW: The critical first step in the search for life on exoplanets over the next decade is to determine whether rocky planets transiting small M-dwarf stars possess atmospheres and, if so, what processes sculpt them over time. Because of its broad wavelength coverage and improved resolution compared to previous instruments, spectroscopy with JWST offers a new capability to detect and characterize the atmospheres of Earth-sized, M-dwarf planets. Here we use JWST to independently validate the discovery of LHS 475 b, a warm (586 K), 0.99 Earth-radius exoplanet, interior to the habitable zone, and report a precise 2.9 − 5.3 μm transmission spectrum using the NIRSpec G395H instrument. With two transit observations, we rule out primordial hydrogen-dominated and cloudless pure methane atmospheres. Thus far, the featureless transmission spectrum remains consistent with a planet that has a high-altitude cloud deck (similar to Venus), a tenuous atmosphere (similar to Mars), or no appreciable atmosphere at all (akin to Mercury). There are no signs of stellar contamination due to spots or faculae. Our observations demonstrate that JWST has the requisite sensitivity to constrain the secondary atmospheres of terrestrial exoplanets with absorption features < 50 ppm, and that our current atmospheric constraints speak to the nature of the planet itself, rather than instrumental limits.</p>
ElectroSense PSD Spectrum Dataset
<p>This is the dataset used in the paper A. Scalingi, D. Giustiniano, R. Calvo-Palomino, N. Apostolakis, G. Bovet, <em>"A Framework for Spectrum Classification using Crowdsensing Platforms"</em>. For each site, we collect 6 hours of the full spectrum scan, the RTL-SDR sweeps the full spectrum from 24 MHz to 1.7 GHz hopping over the frequencies with chunks of 2MHz of bandwidth. Then specific spectrum portions of the licence bands are filtered to label the dataset.
