Molecular Simulation Elaborating the Structural Mechanism of Spiri forming nitrilase from Bacillus safensis

Nitrilases are indispensable in the biocatalytic hydrolysis of nitrile compounds, which presents promising applications in industrial biocatalysis and environmental remediation. In this study, we conduct an extensive investigation into the structural and functional properties of Bacillus safensis nitrilase (BsNIT), highlighting its assembly, substrate binding mechanisms, stability, evolutionary relationships, and active site conservation. Using a combination of molecular modeling and extensive molecular dynamics simulations, we unveil the intricate architecture of BsNIT, which exhibits a left-handed spiri-forming structure stabilized by interchain interactions and salt-bridge formations. The substrate-binding pocket, surrounded by aromatic residues, displays multifaceted accessibility through distinct channels. Our simulations reveal substrate-specific catalytic orientations, with glutaronitrile and 4-cyanobutanoic acid displaying stable binding, while benzonitrile exhibits a propensity for rapid product diffusion. Analysis of active site conservation emphasizes the functional significance of preserved catalytic residues, providing insights into BsNIT's catalytic efficiency. This comprehensive study offers a thorough understanding of BsNIT's structure-function relationships, paving the way for future advancements in enzyme engineering and bioremediation strategies targeting nitrile pollutants.

Policy-guided Monte Carlo on general state spaces: Application to glass-forming mixtures

This dataset is associated with "Policy-guided Monte Carlo on general state spaces: Application to glass-forming mixtures" by L. Galliano, R. Rende and D. Coslovich. It includes data and workflow to reproduce the figures of the manuscript.

Requirements

A working installation of Julia (tested with version 1.10.4) is the only software required for this workflow. You can install Julia by following the instructions on the Julia website.

Dataset

Some of the simulations for this project ran for more than a week on a cluster. The Trajectories folder contains results from these simulations, which are necessary to reproduce the figures in the paper. Each folder includes a summary file detailing the simulation parameters and other files containing measured quantities such as potential energy, average acceptance, and parameter values. These folders also contain results from postprocessing the original simulation trajectories carried out with atooms-postprocessing.

Instructions

To fully reproduce the analysis from postprocessed data, use the convenience script make at the root of the data set:

./make all

This comprises two main steps:

./make setup
will set up the software environment by checking the Julia installation and installing the required packages in a virtual environment.

./make workflow
will execute the scripts to perform the workflow from the preprocessed trajectory files in the Trajectories folder.

There is also a
./make clean
option, which uninstalls the virtual environment and removes the results of the workflow.

Notes

Figure 3: This figure is the result of a two-dimensional simulation that requires the complete Policy-guided Monte Carlo code. Consequently, it is not reproduced by this workflow.

Figure formats: The Julia scripts generate figures in SVG format. After producing the figures, you can use the
./make pdf
option to convert them to PDF files. This option requires a working installation of Inkscape, which can be downloaded from Inkscape website

Changelog

1.0.0: initial submission

Population in Jakarta 2022 (Source form: Central Bureau of Statistics)

The population pyramid graph above illustrates the population distribution in Jakarta in 2022. The 0-4 age group has a larger population compared to several age groups above it. The 30-34 age group has a slightly larger male population (388,746) than the female population (431,768). For the 65+ age group, the male and female populations are relatively balanced with slightly more females.

This population pyramid shows a young population structure, with a wider base in the younger age group (0-19 years) and then starting to narrow in the older age group. This is an indication that Jakarta still has a fairly young population with the potential for a large population in the future.

OH mid-infrared emission as a diagnostic of H2O UV photodissociation. III. Application to planet-forming disks

This repository contains the grid of MIRI-MRS synthetic spectra presented in Tabone, van Dishoeck, and Black 2024. In this work, we include in the DALI disk model prompt emission of OH following photodissociation of H2O in its B electronic state by photons at λ < 144 nm. The propensity of forming OH in the A’ symmetric states is taken into account. H2O and OH emission is calculated from 9 to 18 micron and convolved at a spectral resolution of R=2500 to be readily compared with JWST data.

The python script plot_model.py can be used to plot a model.

Raw data for optimization and calibration of Micellar liquid chromatography as a sustainable tool to quantify three statins in oral solid dosage forms

A method based on micellar liquid chromatography has been developed to determine rosuvastatin, lovas- tatin and simvastatin in oral solid dosage forms. Samples were solved in mobile phase up to the target concentration, filtered and directly injected. The three statins were resolved in 30 min, using an aqueous solution of 0.10 M sodium dodecyl sulfate –7.0% 1-butanol, buffered at pH 3 with 0.01 M phosphate salt as mobile phase, running under isocratic mode at 1 mL/min through a C 18 column. Detection was at 240 nm. The effect of sodium dodecyl sulfate on elution strength was more important than that of the organic solvent. The procedure was successfully validated by the guidelines of the International Coun- cil for Harmonization in terms of: specificity, linearity ( r 2 > 0.990), calibration range (1.5 - 15 mg/L for rosuvastatin, 0.5–10 mg/L for lovastatin and simvastatin), limit of detection (0.4, 0.2 and 0.15 mg/L for ro- suvastatin, lovastatin and simvastatin, respectively), trueness (98.8–101.7%), precision ( < 2.7%), carry-over effect, robustness, and stability. Values were inside the acceptance criteria of the Methods, Method Veri- fication and Validation, Food and Drug Administration-Office of Regulatory Affairs, thus ensuring the re- liability of the results. The main feature was the low proportion of organic solvent used, thus making the procedure sustainable and green. Besides, it was easy-to-conduct and with high sample-throughput, and then useful for routine analysis in pharmaceutical quality control. Finally, it was applied to commercial pharmaceutical preparations.
