Leaf wound induced ultraweak photon emission is suppressed under anoxic stress: observations of Spathiphyllum under aerobic and anaerobic conditions using novel in vivo methodology

Dataset for paper: ABSTRACT:

Plants have evolved a variety of means to energetically sense and respond to abiotic and biotic environmental stress. Two typical photochemical signaling responses involve the emission of volatile organic compounds and light. The emission of certain leaf wound volatiles and light are mutually dependent upon oxygen which is subsequently required for the wound-induced lipoxygenase reactions that trigger the formation of fatty acids and hydroperoxides; ultimately leading to photon emission by chlorophyll molecules. A low noise photomultiplier with sensitivity in the visible spectrum (300 – 720 nm) is used to continuously measure long duration ultraweak photon emission of dark-adapting whole Spathiphyllumleaves (in vivo). Leaves were mechanically wounded after two hours of dark adaptation in aerobic and anaerobic conditions. It was found that (1) nitrogen incubation did not affect the pre-wound basal photocounts; (2) wound induced leaf biophoton emission was significantly suppressed when under anoxic stress; and (3) the aerobic wound induced emission spectra observed was > 650 nm, implicating chlorophyll as the likely emitter. Limitations of the PMT photocathode’s radiant sensitivity, however, prevented accurate analysis from 700 – 720 nm. Further examination of leaf wounding profile photon counts revealed that the pre-wounding basal state (aerobic and anoxic), the anoxic wounding state, and the post-wounding aerobic state statistics all approximate a Poisson distribution. It is additionally observed that aerobic wounding induces two distinct exponential decay events. These observations contribute to the body of plant wound-induced luminescence research and provide a novel methodology to measure this phenomenon in vivo.

A dataset of completeness of radiosonde humidity observations based on the IGRA

This dataset describes the completeness of radiosonde humidity observations, from the early times until the end of 2016, based on the sounding data of the Integrated Global Radiosonde Archive (IGRA) Version 2 released by the NOAA's National Centers for Environmental Information. The IGRA stations for which we have radiosonde data on at least 5% of the annual soundings (radiosonde and pilot balloon observations) for at least one year were evaluated for every year reported in their periods of record according to specified parameters regarding humidity data in the form of either relative humidity or dewpoint-depression.

The dataset is divided in three components: 1) Statistical metadata describing humidity completeness on a yearly basis for each station; 2) Metadata describing humidity completeness in individual observations from the same stations; 3) List of the 1723 stations represented in the whole dataset, including their geographic coordinates, along with metadata providing information on the observing periods for humidity and the corresponding amounts of observations. The accompanying Readme file describes the data format and file contents.

Aggregated frequencies of transcription initiations observed in FANTOM5 CAGE data on GRCh38, including alignments with low mapping qualities

Overview

Aligned reads of the FANTOM5 CAGE data have been used after filtering (ones with mapping quality less than 20 or percent identity less than 85% were discarded) for general purpose, resulting in the data set consisting of only the reads aligned with confidence. The filtering process made possible to interpret the data without ambiguity, however it also limited interpretation of paralogous or duplicated regions within the genome. Here all of the 5'-ends of the CAGE read alignments, including the ones with low mapping quality, were counted. The counts in the individual profiles were aggregated and summed up.

Special usage note

As noted above, this data derived from the alignments with low mapping qualities, as well as the ones with high mapping qualities. The result has to be examined very carefully: observations on the genome does not support transcription initiation with confidence, and even absence of such observation does not support silence of transcription with confidence. For example, file size on the forward strand is substantially larger than the one on the reverse strand, which is likely caused by an arbitrary preference of the alignment process. It does not mean transcription happens more frequently on the forward strand. Interpretation has to be made always in comparison with the standard data (BED files under http://fantom.gsc.riken.jp/5/datafiles/reprocessed/hg38_v4/basic/ or bigWig files under http://fantom.gsc.riken.jp/5/datahub/hg38/reads/).

Data files

The resulting data files are formatted as bigWig (https://genome.ucsc.edu/FAQ/FAQformat.html#format6.1). '*.fwd.bw' and '*.rev.bw' represent forward and reverse strand on the genome, respectively.

Methods

The BAM files under http://fantom.gsc.riken.jp/5/datafiles/reprocessed/hg38_v4/basic/ were subjected to 5'-end counting by bedtools v2.27.1 (https://github.com/arq5x/bedtools2), followed by conversion into bigWig with jksrc v357 (http://hgdownload.cse.ucsc.edu/admin/).

Observing substructure in circumstellar discs around massive young stellar objects

Synthetic dust continuum and molecular line Atacama Large Millimetre Array (ALMA) observations of massive, self-gravitating disc models surrounding massive young stellar objects are presented here. Semi-analytic models of self-gravitating discs with spiral density waves and clumps/fragments are combined with radiative transfer models, and synthetic observations are produced using CASA software. Models presented here have different disc masses, distances, inclinations, thermal structures, dust distributions, number and orientation of spirals and fragments.

Data is in the FITS format, with filenames starting either with 'line' (synthetic molecular line datacube) or 'cont' (synthetic continuum images), and each filename contains the model ID. Tables of model IDs and model parameters are given in files models_table_spiral.dat and models_table_spiral_fragments.dat for models without and with fragments, respectively. Starting from a fiducial disc model, model parameters were varied one by one, with the exception of disc inclination which is separately set in each model.

For details about the model parameters, detailed presentation of methods, proposed substructure-enhancing filtering methods, discussion and predictions for the upcoming ALMA observations, see Jankovic et al. 2018 (accepted for publication in MNRAS, arxiv.org/abs/1810.11398).

The TRIple-frequency and Polarimetric radar Experiment for improving process observation of winter precipitation dataset

The combined TRIple-frequency and Polarimetric radar Experiment for improving process observation of winter precipitation (TRIPEx) was a joint field experiment of the University of Cologne, the University of Bonn, the Karlsruhe Institute of Technology (KIT), and the Research Center Jülich. TRIPEx took place at the Jülich Observatory for Cloud Evolution (JOYCE) from 11 November 2015 until 04 January 2016. During this experiment, the X-, Ka- and W-band ground-based Doppler radars were used vertically pointing to observe the clouds. Here we provide the level 2 of the dataset collected during this campaign. Several step processing were applied to minimize the radar offset and attenuation. In addition, we provide the attenuation correction and the quality flags for each processing steps to allow the user to retrieve the data without our correction.
