Estimation of species divergence times in presence of cross-species gene flow

Cross-species introgression can have significant impacts on phylogenomic reconstruction of species divergence events. Here, we used simulations to show how the presence of even a small amount of introgression can bias divergence time estimates when gene flow is ignored in the analysis. Using advances in analytical methods under the multispecies coalescent (MSC) model, we demonstrate that by accounting for incomplete lineage sorting and introgression using large phylogenomic data sets this problem can be avoided. The multispecies-coalescent with-introgression (MSci) model is capable of accurately estimating both divergence times and ancestral effective population sizes, even when only a single diploid individual per species is sampled. We characterize some general expectations for biases in divergence time estimation under three different scenarios: 1) introgression between sister species, 2) introgression between non-sister species, and 3) introgression from an unsampled (i.e., ghost) outgroup lineage. We also conducted simulations under the isolation-with-migration (IM) model, and found that the MSci model assuming episodic gene flow was able to accurately estimate species divergence times despite high levels of continuous gene flow. We estimated divergence times under the MSC and MSci models from two published empirical datasets with previous evidence of introgression, one of 372 target enrichment loci from baobabs (Adansonia), and another of 1,000 transcriptome loci from fourteen species of the tomato relative, Jaltomata. The empirical analyses not only confirm our findings from simulations, demonstrating that the MSci model can reliably estimate divergence times, but also show that divergence time estimation under the MSC can be robust to the presence of small amounts of introgression in empirical datasets with extensive taxon sampling.

A streamlined approach for fluorescence labelling of low copy-number plasmids for determination of conjugation frequency by flow cytometry

Bacterial conjugation plays a major role in the dissemination of antibiotic resistance and virulence traits through horizontal transfer of plasmids. Robust measurement of the conjugation frequency of plasmids between bacterial strains and species is therefore important to understand the transfer dynamics and epidemiology of conjugative plasmids. In this study, we present a streamlined experimental approach for fluorescence labelling of low copy-number conjugative plasmids that allows plasmid transfer frequency during filter mating to be measured by flow cytometry. A blue fluorescence gene is inserted into a conjugative plasmid of interest using a simple homologous recombineering procedure. A small non-conjugative plasmid, which carries a red fluorescence gene with a toxin-antitoxin system that functions as a plasmid stability module, is used to label the recipient bacterial strain. This offers the dual advantage of circumventing chromosomal modifications of recipient strains and ensuring that the red fluorescence gene-bearing plasmid can be stably maintained in recipient cells in an antibiotic-free environment during conjugation. A strong constitutive promoter allows the two fluorescence genes to be strongly and constitutively expressed from the plasmids, thus allowing flow cytometers to clearly distinguish between donor, recipient and transconjugant populations in a conjugation mix for monitoring conjugation frequencies more precisely over time.

Flow velocity measurements over a migrating train of dunes in a flume in the laboratory

Acoustic Doppler Velocimeter (ADV) measurements conducted over a migrating train of dunes in a flume in the laboratory. The files with an .ntk extension are the raw data as measured and recorded by the instrument (Nortek Vectrino Profiler) and those with an extension .mat are the raw data as exported from the original software into a MatLab readable file format.
The data was used to create a streamwise flow velocity profile in the publication associated with this dataset.
File names have a nominal distance to the bed in mm expressed by the numbers at the end of the name. For example, 00_10 indicates measurements from 0 to 10 mm. However, as the measurements were conducted over a migrating train of dunes, those numbers are not as precise. However, the instrument records the distance to the bed and it is available inside the files. The distance inside the files is the one used to create the figure for the publication.

In the upcoming publication the data was used to plot figure 4(d)

The figure is available as 4D in the preprint found in this link: https://www.researchsquare.com/article/rs-1370465/v1

Controlling rheology via boundary conditions in dense granular flows

Boundary shape, particularly roughness, strongly controls the amount of wall slip in dense granular flows. We aim to quantify and understand which aspects of a dense granular flow are controlled by the boundary conditions and to incorporate these observations into a cooperative nonlocal model characterizing slow granular flows. To examine the influence of boundary properties, we perform experiments on a quasi-2D annular shear cell with a rotating inner wall and a fixed outer wall; the latter is selected among 6 walls with various roughnesses, local concavity, and compliance. Measuring flow field and stress field throughout the material in experimental studies of granular materials is an ongoing challenge due to the complex nature of these materials. Here, we use innovative techniques to quantify stress field and flow field when different boundaries were used. We find that we can successfully capture the full flow profile using a single set of empirically determined model parameters, with only the wall slip velocity set by direct observation. Through the use of photoelastic particles, we observe how the internal stresses fluctuate more for rougher boundaries, corresponding to a lower wall slip, and connect this observation to the propagation of nonlocal effects originating from the wall. Our measurements indicate a universal relationship between dimensionless fluidity and velocity.
