Data from: Correct calculation of CO2 efflux using a closed-chamber linked to a non-dispersive infrared gas analyzer

1. Improved understanding of the carbon (C) cycle is essential to model future climates and how this may feedback to affect greenhouse-gas fluxes. 2 .We summarize previous work quantifying respiration rates of organic substrates and briefly discuss how advances in technology, specifically the use of chambers linked to a non-dispersive infra-red gas analyzer (NDIR), can be applied to assess carbon dynamics from short-term field measurements. This technology hastens measurement and is relatively inexpensive, enabling researchers to increase replication and investigate temporal and spatial variation. 3. We describe the theory behind calculations of CO2 efflux released through organic substrates, when using a closed-chamber linked to a NDIR. These methods can in principle be extended to any chamber-based measurement of gas fluxes, including partially closed chambers as used for soil surface CO2, nitrous oxide or methane effluxes and stem CO2 respiration, although additional assumptions may apply. 4. We show that incorrect application of formulae in some earlier studies resulted in either under- or over-estimation of CO2 effluxes. Of the studies we reviewed measuring the respiration of woody debris, leaf-litter, or woody stems using closed chambers linked to a NDIR, only 22% (11 of 51) provided the equations used to calculate CO2 efflux, and 72% (8 of 11) of those provided contained basic errors. Using our data on the decomposition of woody debris as an example, we found that such mistakes resulted in anywhere from 8% underestimation to 22% overestimation of CO2 efflux. The errors varied among studies and hence may limit understanding of the factors affecting emissions of CO2 and our ability to incorporate this knowledge into global carbon models. 5. We provide formulae for the correct calculation of respiration rates in future studies using closed-chambers and thus provide a basis for comparative studies of factors affecting CO2 efflux from woody debris, leaf litter and other substrates. Ultimately this will contribute to improved parameterization of forest respiration.

Data from: Sex chromosome linked genetic variance and the evolution of sexual dimorphism of quantitative traits

Theory predicts that sex chromsome linkage should reduce intersexual genetic correlations thereby allowing the evolution of sexual dimorphism. Empirical evidence for sex linkage has come largely from crosses and few studies have examined how sexual dimorphism and sex linkage are related within outbred populations. Here we use data on an array of different traits measured on over 10,000 individuals from two pedigreed populations of birds (collared flycatcher and zebra finch) to estimate the amount of sex linked genetic variance (h2z). Out of 17 traits examined, eight showed a non-zero h2Z estimate but only four were significantly different from zero (wing patch size and tarsus length in collared flycatchers, wing length and beak colour in zebra finches). We further tested how sexual dimorphism and the mode of selection operating on the trait relate to the proportion of sex linked genetic variance. Sexually selected traits did not show higher h2Z than morphological traits and there was only a weak positive relationship between h2Z and sexual dimorphism. However, given the relative scarcity of empirical studies it is premature to make conclusions about the role sex chromosome linkage in the evolution of sexual dimorphism.

Data from: Early arrival and climatically-linked geographic expansion of New World monkeys from tiny African ancestors

New World monkeys (platyrrhines) are one of the most diverse groups of primates, occupying today a wide range of ecosystems in the American tropics and exhibiting large variations in ecology, morphology, and behavior. Although the relationships among the almost 200 living species are relatively well understood, we lack robust estimates of the timing of origin, ancestral morphology, and geographic range evolution of the clade. Here we integrate paleontological and molecular evidence to assess the evolutionary dynamics of extinct and extant platyrrhines. We develop novel analytical frameworks to infer the evolution of body mass, changes in latitudinal ranges through time, and species diversification rates using a phylogenetic tree of living and fossil taxa. Our results show that platyrrhines originated 5–10 million years earlier than previously assumed, dating back to the Middle Eocene. The estimated ancestral platyrrhine was small – weighing 0.4 kg – and matched the size of their presumed African ancestors. As the three platyrrhine families diverged, we recover a rapid change in body mass range. During the Miocene Climatic Optimum, fossil diversity peaked and platyrrhines reached their widest latitudinal range, expanding as far South as Patagonia, favored by warm and humid climate and the lower elevation of the Andes. Finally, global cooling and aridification after the middle Miocene triggered a geographic contraction of New World monkeys and increased their extinction rates. These results unveil the full evolutionary trajectory of an iconic and ecologically important radiation of monkeys and showcase the necessity of integrating fossil and molecular data for reliably estimating evolutionary rates and trends.

Data from: Exploitation of the same trophic link favors convergence of larval life-history strategies in complex life cycle helminths

Switching from one host to the next is a critical life history transition in parasites with complex life cycles. Growth and mortality rates are thought to influence the optimal time and size at transmission, but these rates are difficult to measure in parasites. The parasite life cycle, in particular the trophic link along which transmission occurs, may be a reasonable proxy for these rates, leading to the hypothesis that life cycle should shape life history strategy. We compiled data on the size and age at infectivity for trophically-transmitted helminths (i.e. acanthocephalans, cestodes, and nematodes), and then categorized species into trophic links (e.g. planktonic crustaceans to fish, insects to terrestrial vertebrates, etc.). Comparative analyses that explicitly included stabilizing selection within trophic links fit the data significantly better than random walk models, indicating that parasites with different life cycles have different optimal times/sizes for host switching. The major helminth groups have often independently evolved similar life cycles, and we show that this has frequently led to convergent and/or parallel evolution of size and age at infectivity. This suggests that for particular life cycles there are universal optimal transmission strategies, applicable to widely divergent taxa, although the cases of parallelism might indicate that lineage-specific constraints sometimes prevent evolution to a single adaptive peak.

Data from: HIV dynamics linked to memory CD4+ T cell homeostasis

The dynamics of latent HIV is linked to infection and clearance of resting memory CD4+ T cells. Infection also resides within activated, non-dividing memory cells and can be impacted by antigen-driven and homeostatic proliferation despite suppressive antiretroviral therapy (ART). We investigated whether plasma viral level (pVL) and HIV DNA dynamics could be explained by HIV's impact on memory CD4+ T cell homeostasis. Median total, 2-LTR and integrated HIV DNA levels per μL of peripheral blood, for 8 primary (PHI) and 8 chronic HIV infected (CHI) individuals enrolled on a raltegravir (RAL) based regimen, exhibited greatest changes over the 1st year of ART. Dynamics slowed over the following 2 years so that total HIV DNA levels were equivalent to reported values for individuals after 10 years of ART. The mathematical model reproduced the multiphasic dynamics of pVL, and levels of total, 2-LTR and integrated HIV DNA in both PHI and CHI over 3 years of ART. Under these simulations, residual viremia originated from reactivated latently infected cells where most of these cells arose from clonal expansion within the resting phenotype. Since virion production from clonally expanded cells will not be affected by antiretroviral drugs, simulations of ART intensification had little impact on pVL. HIV DNA decay over the first year of ART followed the loss of activated memory cells (120 day half-life) while the 5.9 year half-life of total HIV DNA after this point mirrored the slower decay of resting memory cells. Simulations had difficulty reproducing the fast early HIV DNA dynamics, including 2-LTR levels peaking at week 12, and the later slow loss of total and 2-LTR HIV DNA, suggesting some ongoing infection. In summary, our modelling indicates that much of the dynamical behavior of HIV can be explained by its impact on memory CD4+ T cell homeostasis.

Data from: Contemporaneous radiations of fungi and plants linked to symbiosis

Interactions between fungi and plants, including parasitism, mutualism, and saprotrophy, have been invoked as key to their respective macroevolutionary success. Here we evaluate the origins of plant-fungal symbioses and saprotrophy using a time-calibrated phylogenetic framework that reveals linked and drastic shifts in diversification rates of each kingdom. Fungal colonization of land was associated with at least two origins of terrestrial green algae and preceded embryophytes (as evidenced by losses of fungal flagellum, ca. 720 Ma), likely facilitating terrestriality through endomycorrhizal and possibly endophytic symbioses. The largest radiation of fungi (Leotiomyceta), the origin of arbuscular mycorrhizae, and the diversification of extant embryophytes occurred ca. 480 Ma. This was followed by the origin of extant lichens. Saprotrophic mushrooms diversified in the Late Paleozoic as forests of seed plants started to dominate the landscape. The subsequent diversification and explosive radiation of Agaricomycetes, and eventually of ectomycorrhizal mushrooms, were associated with the evolution of Pinaceae in the Mesozoic, and establishment of angiosperm-dominated biomes in the Cretaceous.
