Profiling, monitoring and conserving caterpillar fungus in the Himalayan region using anchored hybrid enrichment markers

The collection of caterpillar fungus accounts for 50-70% of the household income of thousands of Himalayan communities and has an estimated market value of $5-11 billion across Asia. However, Himalayan collectors are at multiple economic disadvantages compared with collectors on the Tibetan plateau because their product is not legally recognized. Using a customized hybrid-enrichment probe set and market-grade caterpillar fungus (with samples up to 30 years old) from 94 production zones across Asia, we uncovered clear geography-based signatures of historical dispersal and significant isolation-by-distance among caterpillar fungus hosts. This high-throughput approach can readily distinguish samples from major production zones with definitive geographical resolution, especially for samples from the Himalayan region that form monophyletic clades in our analysis. Based on these results, we propose a two-step procedure to help local communities authenticate their produce and improve this multi-national trade route without creating opportunities for illegal exports and other forms of economic exploitation. We argue that policy makers and conservation practitioners must encourage the fair trade of caterpillar fungus in addition to sustainable harvesting to support a transboundary conservation effort that is much needed for this natural commodity in the Himalayan region.

Gradients4-TN397-Hyperpro-Profiles_2022-04-15_v1.0

Cruise Name: Gradients 4 , TN397

Vessel: R/V Thompson

Funding: Simons Collaboration on Ocean Processes and Ecology (SCOPE)

Dataset description:

This dataset was collected on the R/V Thompson during the Gradients IV cruise which departed from San Diego, CA and ended in Honolulu, HI. A transect was performed on the 140 degree longitude line from roughly 19 degrees N to 2.5 degrees S before heading to Honolulu. The Satlantic (now Seabird) HyperPro is an in-situ free-fall profiling unit designed to measure the apparent optical properties of the ocean with concurrent measurements of temperature, salinity, chlorophyll and dissolved matter fluorescence, and optical backscattering (a proxy for total particle load). The unit is equipped with one up-looking and one down-looking hyperspectral (350-800nm) radiometer with 10 ± 0.3 nm resolution, a WET Labs ECO-Puck Triplet, and temperature, pressure, and conductivity sensors. It also incorporates a ship-mounted surface (air) hyperspectral radiometer. These data are collated from the vertical profiles. Note that lat/lon was pulled from the Station ID and may not exactly match the ship's cruise log.

Population changes in a whale breeding ground revealed by citizen science noninvasive genetics unique microsatellite profiles of southern right whales

Historical exploitation, and a combination of current anthropogenic impacts, such as climate change and habitat degradation, impact the population dynamics of marine mammalian megafauna. Right whales (Eubalaena spp.) are large cetaceans recovering from hunting, whose reproductive and population growth rate appear to be impacted by climate change. We apply noninvasive genetic methods to monitor southern right whale (E. australis, SRW) and test the application of noninvasive genetics to minimise the observer effects on the population. Our aim is to describe population structure, and interdecadal and interannual changes to assess species status in the Great Acceleration period of Anthropocene. As a basis for population genetic analyses, we collected samples from sloughed skin during post-migration epidermal moult. Considering the exploration-exploitation dilemma, we collaborated with whale-watching companies, as part of a citizen science approach and to reduce ad hoc logistic operations and biopsy equipment. We used mitochondrial and microsatellite data and population genetic tools. We report for the first time the genetic composition and differentiation of the Namibian portion of the range. Population genetic parameters suggest that South Africa hosts the largest population. This corresponds with higher estimates of current gene flow from Africa compared to older samples. We have observed considerable interannual variation in population density at the breeding ground and an interdecadal shift in genetic variability, evidenced by an increase in the point estimate inbreeding. Clustering analyses confirmed differentiation between the Atlantic and Indo-Pacific, presumably originating during the ice ages. We show that population monitoring of large whales, essential for their conservation management, is feasible using noninvasive sampling within non-scientific platforms. Observed patterns are concurrent to changes of movement ecology and decline in reproductive success of the South African population, probably reflecting a large-scale restructuring of pelagic marine food webs.

Processed microphysical profiles of convective cloud scenes from satellite over ATTO

We present a new approach of analyzing and interpreting vertical profiles of cloud microstructure obtained by satellite remote sensing. The method is based on a spectral bin microphysics adiabatic parcel model and aims to elucidate the effects of aerosols on the evolution of convective clouds and related microphysical processes, including the activation of cloud condensation nuclei (CCN), the growth of cloud droplets, and the formation of precipitation. Characteristic features in the vertical profiles of effective radius (re) and temperature (T) reveal different microphysical zones in convective clouds related to the change increase of re with decreasing T. The classification of the different microphysical zones includes the (1) condensational growth of droplets, (2) growth by coalescence, (3) rainout, (4) secondary droplet activation zone (SAZ), (5) mixed-phase of ice particles and water droplets and (6) glaciation of the cloud. The detection of the SAZ is introduced here for the first time. This method allows us to identify the activation of aerosol particles above cloud base and their role in the invigoration of deep convective clouds.

Molecular deciphering of primary liver neuroendocrine neoplasms confirms its distinct existence with foregut-like profile

Isolated hepatic localizations of neuroendocrine tumors (NETs) are generally considered as metastatic NETs of unknown primary but could correspond to primary hepatic NETs (PHNETs), a poorly explored entity. We aimed to describe the clinicopathological and molecular features of PHNETs and compare them with other primary NETs. We assembled a retrospective cohort of patients managed for hepatic localization of NET without extra-hepatic primary tumor after exhaustive clinical, imaging and immunohistochemical characterization. We performed whole-exome sequencing with mutational and copy number analysis. Transcriptomic profiles were compared to pancreatic (n=31), small-bowel (n=22) and lung (n=15) NETs using principal component analysis, unsupervised clustering and gene-set enrichment analysis.Among 27 screened patients, 16 had PHNET (solitary tumor in 63%, median size 11 cm, G2 NETs in 81%) following clinical and pathological review. DNA analyses showed “foregut-like” genomic profiles with frequent alterations in pathways of Fanconi DNA repair (75%), histone modifiers (58%), adherens junctions (58%) and cell cycle control (50%). The most frequently involved genes were KMT2A (58%), ATM (42%), CDH1, CDKN2C, FANCF and MEN1 (33% each). Transcriptomic analyses showed that PHNETs clustered closer to foregut (pancreatic, lung) NETs than to midgut (small-bowel) NETs, while remaining a distinct entity with specific profile. Assessment of potentially predictive biomarkers suggested efficacy of treatments usually active in foregut NETs. In conclusion, PHNETs display a foregut-like molecular profile distinct from other types of NETs, with recurrent molecular alterations. Upon exhaustive work-up to exclude unrecognized primary tumor, PHNETs should not be considered metastatic NETs from an unknown primary.

Respirometry protocols for avian thermoregulation at high air temperatures: stepped and steady-state profiles yield similar results

Relationships between air temperature (Tair) and avian body temperature (Tb), resting metabolic rate (RMR) and evaporative water loss (EWL) during acute heat exposure can be quantified through respirometry using several approaches. One involves birds exposed to a stepped series of progressively increasing Tair setpoints for short periods (< 20-30 min), whereas a second seeks to achieve steady-state conditions by exposing birds to a single Tair for longer periods (> 1-2 h). To compare these two approaches, we measured Tb, RMR and EWL over Tair = 28 C to 44 C in the dark-capped bulbul (Pycnonotus tricolor). The two protocols yielded indistinguishable values of Tb, RMR and EWL and related variables at most Tair values, revealing that both are appropriate for quantifying avian thermal physiology during heat exposure over the range of Tair in the present study. The stepped protocol, however, has several ethical and practical advantages.
