Photon time-of-flight histograms measured with a photon-counting diffuse LiDAR on Crook Glacier and Collier Glacier, Oregon

This data set contains photon time-of-flight histograms measured in September 2021 on Crook Glacier, Oregon, and two sites on Collier Glacier, Oregon (USA). Each data file is associated with a single measurement using a photon-counting diffuse LiDAR. The files contain a header with geo-location (WGS84) and instrument settings as well as the raw count numbers and integration time for each temporal bin. The given arrival times represent the center of each temporal bin. The color naming scheme of the file names represents the used laser wavelength (blue=405nm, green=520nm, red=640nm), the last number in each filename represents the distance between laser and detector (i.e. 1.8m at 520nm for file "green5_1.8.txt").

The data is organized in folders for each site plus an additional folder containing Matlab-code needed for data evaluation. The code uses this folder structure for relative path referencing. Data is evaluated using ExampleDataEvalV2.m, which employs the other three files as helper functions. The helper function ReadTofHisto.m reads the raw data from the measurement files and provides a named structure with the header information.

If you wish to use this data set please contact Markus Allgaier at markusa@uoregon.edu with a description of the work and any questions so that we may offer guidance in regards to the best usage of our dataset. Laboratory validation of a smartphone-based sensor for diffuse optical volume properties

This data set contains raw image data for laboratory validation of a diffuse-optical, smartphone-based sensor. The measurements were taken using scattering phantoms with known scattering and absorption coefficient. The raw image files have been converted to an uncompressed Adobe-.dng file format, file names indicate whether the file contains data for the three scattering phantoms (One, Two, Three) or spatial calibration data using a 9mm x 9mm calibration pattern (calib). The raw images are located in the folder ./calib. Matlab code is contained in the filder ./matlab. It can be run on Matlab R2021b.

For analyzing the raw data set, use "CameraBatchCalib.m". It wraps around the function "CameraAnalysisCalib.m", which performs the image analysis and least-square fit to resorted and rescaled data, employing in turn the model function "theosurfG.m". The resulting data is plotted for comparison with the nominal attenuation length of the scattering phantoms.

If you wish to use this data set please contact Markus Allgaier at markusa@uoregon.edu with a description of the work and any questions so that we may offer guidance in regards to the best usage of our dataset and code. ATP binding facilitates target search of SWR1 chromatin remodeler by promoting one-dimensional diffusion on DNA

One-dimensional (1D) target search is a well-characterized phenomenon for many DNA-binding proteins but is poorly understood for chromatin remodelers. Herein, we characterize the 1D scanning properties of SWR1, a conserved yeast chromatin remodeler that performs histone exchange on +1 nucleosomes adjacent to a nucleosome-depleted region (NDR) at gene promoters. We demonstrate that SWR1 has a kinetic binding preference for DNA of NDR length as opposed to gene-body linker length DNA. Using single and dual color single-particle tracking on DNA stretched with optical tweezers, we directly observe SWR1 diffusion on DNA. We found that various factors impact SWR1 scanning, including ATP which promotes diffusion through nucleotide binding rather than ATP hydrolysis. A DNA-binding subunit, Swc2, plays an important role in the overall diffusive behavior of the complex, as the subunit in isolation retains similar, although faster, scanning properties as the whole remodeler. ATP-bound SWR1 slides until it encounters a protein roadblock, of which we tested dCas9 and nucleosomes. The median diffusion coefficient, 0.024 μm2/s, in the regime of helical sliding, would mediate rapid encounter of NDR-flanking nucleosomes at length scales found in cellular chromatin.
