CREdb: A comprehensive database of Cis-Regulatory Elements and their activity in human cells and tissues

<p>Cis-regulatory elements (CREs) play a pivotal role in gene expression regulation, allowing cells to serve diverse functions and respond to external stimuli. To address this gap, we have created CREdb, a comprehensive database of over 10 million human regulatory elements across 1,058 cell types and 315 tissues.&nbsp;Data from 11 sources were curated and mapped to standard ontological terms. 11,223,434 combined elements are present in the final database, and these were merged into 5,666,240 consensus elements representing the combined ranges of the individual elements informed by their overlap. Each consensus element contains metadata including the number of elements supporting it and a hash linking to the source databases. The inferred activity of each consensus element in various cell-type and tissue context is also provided.</p>

Human activities data in Wolong National Nature Reserve

<p>Wolong National Nature Reserve (hereafter Wolong) is an internationally renowned giant panda (<em>Ailuropoda melanoleuca</em>) reserve. Meanwhile, the reserve is also a popular tourist destination in Giant Panda National Park. It encompasses two major towns, Wolong and Gengda, home to approximately 5,000 residents. Agriculture, tourist economy, and livestock grazing remain important income sources for the residents. Here, we combine ongoing survey data on human activity areas in Wolong and make two layers of major human activities in Wolong. The two datasets are human pressure and livestock grazing. Among them, the human pressure layer combines roads and settlement data. We use this dataset to reflect the extent of human activities in Wolong and as an important indicator to assess its interference with wildlife.</p>

DAGHAR: A Benchmark for Domain Adaptation and Generalization in Smartphone-Based Human Activity Recognition

<p>DAGHAR benchmark is a curated dataset collection designed for domain adaptation and domain generalization studies in HAR tasks, using inertial sensors such as accelerometers and gyroscopes, from "A benchmark for domain adaptation and generalization in smartphone-based human activity recognition" work.&nbsp;It features raw inertial sensor data sourced exclusively from smartphones. Six public datasets were selected and standardized in terms of accelerometer units of measurement, sampling rate, gravity component, activity labels, user partitioning, and time window size. FGF-2-dependent signaling activated in aged human skeletal muscle promotes intramuscular adipogenesis

<p><span><span><span><span><span><span><span><span><span><span><span>Aged skeletal muscle is markedly affected by fatty muscle infiltration and strategies to reduce the occurrence of intramuscular adipocytes are urgently needed. Here, we show that fibroblast growth factor-2 (FGF-2) not only stimulates muscle growth, but also promotes intramuscular adipogenesis. Using multiple screening assays upstream and downstream of microRNA (miR)-29a signaling, we located the secreted protein and adipogenic inhibitor SPARC to an FGF-2 signaling pathway that is conserved between skeletal muscle cells from mice and humans and that is activated in skeletal muscle of aged mice and humans. FGF-2 induces the miR-29a/SPARC axis through transcriptional activation of FRA-1, which binds and activates an evolutionary conserved AP-1 site element proximal in the miR-29a promoter. Genetic deletions in muscle cells and AAV-mediated overexpression of FGF-2 or SPARC in mouse skeletal muscle revealed that this axis regulates differentiation of fibro/adipogenic progenitors <i>in vitro</i> and intramuscular adipose tissue (IMAT) formation <i>in vivo</i>. Skeletal muscle from human donors aged &gt; 75 years versus &lt; 55 years showed activation of FGF-2-dependent signaling and increased IMAT. Thus, our data highlights a disparate role of FGF-2 in adult skeletal muscle and reveals a novel pathway to combat fat accumulation in aged human skeletal muscle.</span></span></span></span></span></span></span></span></span></span></span></p>

Dataset for the study Sensitive period for the plasticity of alpha activity in humans

<p>Raw EEG data in european data format (EDF) format. Descriptive and clinical data of the subjects in textual tab delimited format. Columns report for each subject: group (blind/severely impaired, BSI or sighted, S), code, gender, age expressed in decimal years, age bin, degree of visual impairment, diagnosis, motor coordination impairment classification (MCI, 1 = not impaired, 2 = impaired), and hypotonia classification (1 = not impaired, 2 = impaired).&nbsp; NA correspond to undefined classification.</p> <p>Visual experience is crucial for the development of neural processing. For example, alpha activity development is a vision-dependent mechanism. Indeed, studies report no alpha activity is present in blind adults. Nevertheless, studies have not investigated the developmental trajectory of this activity in infants and children with blindness. Here, we hypothesize that the difference in neural activity of blind compared to sighted subjects is: absent at birth, progressive with age, specifically occipital and linked to a gradual motor impairment. Therefore, we consider spectral power of resting-state EEG and its association with motor impairment indices, in blind subjects and in sighted controls between 0 and 11 years of age. Blind subjects show posterior alpha activity during the first three years of life, although weaker and slower maturing compared to sighted subjects. The first great differentiation between blind and sighted subjects occurs between 3 and 6 years of age. Starting in this period, reduced alpha activity increases the probability of motor impairment in blind subjects, likely because of impaired perception/interaction. These results show that visual experience mediates the neural mechanisms generating alpha oscillations during the first years of life, suggesting that it is a sensitive period for the plasticity of this process.</p>

Data from: Historical human activities reshape evolutionary trajectories across both native and introduced ranges

<p>The same vectors that introduce species to new ranges could move them among native populations, but how human‐mediated dispersal impacts native ranges has been difficult to address because human‐mediated dispersal and natural dispersal can simultaneously shape patterns of gene flow. Here, we disentangle human‐mediated dispersal from natural dispersal by exploiting a system where the primary vector was once extensive but has since ceased. From 10th to 19th Centuries, ships in the North Atlantic exchanged sediments dredged from the intertidal for ballast, which ended when seawater ballast tanks were adopted. We investigate genetic patterns from RADseq‐derived SNPs in the amphipod <i>Corophium volutator</i> (<i>n</i> = 121; 4,870 SNPs) and the annelid <i>Hediste diversicolor</i> (<i>n</i> = 78; 3,820 SNPs), which were introduced from Europe to North America, have limited natural dispersal capabilities, are abundant in intertidal sediments, but not commonly found in modern water ballast tanks. We detect similar levels of genetic subdivision among introduced North American populations and among native European populations. Phylogenetic networks and clustering analyses reveal population structure between sites, a high degree of phylogenetic reticulation within ranges, and phylogenetic splits between European and North American populations. These patterns are inconsistent with phylogeographic structure expected to arise from natural dispersal alone, suggesting human activity eroded ancestral phylogeographic structure between native populations, but was insufficient to overcome divergent processes between naturalized populations and their sources. Our results suggest human activity may alter species' evolutionary trajectories on a broad geographic scale via regional homogenization and global diversification, in some cases precluding historical inference from genetic data.</p>

Human activities favour prolific life histories in both traded and introduced vertebrates

<p>Species' life histories determine population demographics and thus the probability that introduced populations establish and spread. Life histories also influence which species are most likely to be introduced, but how such 'introduction biases' arise remains unclear. Here, we investigate how life histories affect the probability of trade and introduction in phylogenetic comparative analyses across three vertebrate classes: mammals, reptiles and amphibians. We find that traded species have relatively high reproductive rates and long reproductive lifespans. Within traded species, introduced species have a more extreme version of this same life history profile. Species in the pet trade also have long reproductive lifespans but lack 'fast' traits, likely reflecting demand for rare species which tend to have slow life histories. We identify multiple species not yet traded or introduced but with life histories indicative of high risk of future trade, introduction and potentially invasion. Our findings suggest that species with high invasion potential are favoured in the wildlife trade and therefore that trade regulation is crucial for preventing future invasions.</p>

Raw Data for the article: Cigarette smoke promotes inflammasome-independent activation of caspase-1 and -4 leading to gasdermin D cleavage in human macrophages

<p>Mechanisms and consequences of gasdermin D (GSDMD) activation in cigarette smoke (CS)-associated inflammation and lung disease are unknown. GSDMD is a downstream effector of caspase-1, -8, and -4. Upon cleavage, GSDMD generates pores into cell membranes. Different degrees of GSDMD activation are associated with a range of physiological outputs ranging from cell hyperactivation to pyroptosis. We have previously reported that in human monocyte-derived macrophages CS extract (CSE) inhibits the NLRP3 inflammasome and shifts the response to lipopolysaccharide (LPS) towards the TLR4-TRIF axis leading to activation of caspase-8, which, in turn, activates caspase-1. In the present work, we investigated whether other ASC-dependent inflammasomes could be involved in caspase activation by CSE and whether caspase activation led to GSDMD cleavage and other downstream effects. Presented results demonstrate that CSE promoted ASC-independent activation of caspase-1 leading to GSDMD cleavage and increased cell permeability, in the absence of cell death. GSDMD cleavage was strongly enhanced upon stimulation with LPS+CSE, suggesting a synergistic effect between the two stimuli. Noteworthy, CSE promoted LPS internalization leading to caspase-4 activation, thus contributing to increased GSDMD cleavage. Caspase-dependent GSDMD cleavage was associated with mitochondrial superoxide generation. Increased cleaved GSDMD was found in lung macrophages of smokers compared to ex-smokers and non-smoking controls. Our findings revealed that ASC-independent activation of caspase-1, -4, and -8 and GSDMD cleavage upon exposure to CS may contribute to macrophage dysfunction and feed the chronic inflammation observed in the smokers&#39; lung.</p>

<p>This dataset is associated with the manuscript &quot;Nonlinear decoding models enable music reconstruction from human auditory cortex activity&quot;, and provides all preprocessed files necessary to replicate&nbsp;the results.</p> <p>In this study, we recorded&nbsp;intracranial EEG data (specifically, ECoG) in 29 patients with pharmacoresistant epilepsy while they were passively listening to a Pink Floyd song.</p> <p>The present dataset consists of preprocessed neural activity (High-Frequency Activity, 70-150 Hz), electrode coordinates (in MNI template space) and auditory stimulus (raw wave file, and 32- and 128-frequency-bin auditory spectrogram). HFA and both auditory spectrograms have a sampling rate of 100 Hz, and are temporally aligned (duration of 190.72 s).</p> <p>The code we used to preprocess and analyze the data is hosted on GitHub, <a href="https://github.com/ludovicbellier/PF_HFAdecoding">here</a> for the manuscript and <a href="https://github.com/ludovicbellier/PF_HFAdecoding">there</a> for the predictive modeling functions.</p>

Rain, recreation, and risk: Human activity and ecological disturbance create seasonal risk landscapes for the prey of an ambush predator

<p>Predation risk and prey responses exhibit fluctuations in space and time. Seasonal ecological disturbances can alter landscape structure and permeability to influence predator activity and efficacy, creating predictable patterns of risk for prey (seasonal risk landscapes). This may create corresponding seasonal shifts in antipredator behavior, mediated by species ecology and trade-offs between risk and resources. Yet, how human recreation interacts with seasonal risk landscapes and antipredator behavior remains understudied.</p> <p><strong>Goals</strong> – In South Florida, we investigated the impact of a seasonal ecological disturbance, specifically flooding, which is inversely related to human activity, on interactions between Florida panthers (<em>Puma concolor coryi</em>) and white-tailed deer (<em>Odocoileus</em> <em>virginianus</em>). We hypothesized that human activity and ecological disturbances would interact with panther-deer ecology, resulting in the emergence of two distinct seasonal landscapes of predation risk and the corresponding antipredator response. We conducted camera trap surveys across southwestern Florida to collect detection data on humans, panthers, and deer. We analyzed the influence of human site use and flooding on deer and panther detection probability, co-occurrence, and diel activity during the flooded and dry seasons. Flooding led to decreased panther detections and increased deer detections, resulting in reduced deer-panther co-occurrence during the flooded season. Panthers exhibited increased nocturnality and reduced diel activity overlap with deer in areas with higher human activity. Supporting our hypothesis, panthers' avoidance of human recreation and flooding created distinct risk schedules for deer, driving their antipredator behavior. Deer utilized flooded areas to spatially offset predation risk during the flooded season while increasing diurnal activity in response to human recreation during the dry season.</p> <p><strong>Significance to the field </strong>– We highlight the importance of understanding how competing risks and ecological disturbances influence predator and prey behavior, leading to the generation of seasonal risk landscapes and antipredator responses. We emphasize the role of cyclical ecological disturbances in shaping dynamic predator-prey interactions. Furthermore, we highlight how human recreation may function as a 'temporal human shield,' altering seasonal risk landscapes and antipredator responses to reduce encounter rates between predators and prey. </p>

Data from: Human activities modulate reciprocal effects of a subterranean ecological engineer rodent, Tachyoryctes macrocephalus, on Afroalpine vegetation cover

<p class="MsoNormalCxSpFirst"><span>Human activities, directly and indirectly, impact ecological engineering activities of subterranean rodents. As engineering activities of burrowing rodents are affected by, and reciprocally affect vegetation cover via feeding, burrowing and mound building, human influence such as settlements and livestock grazing, could have cascading effects on biodiversity and ecosystem processes such as bioturbation. However, there is limited understanding of the relationship between human activities and burrowing rodents. The aim of this study was therefore to understand how human activities influence the ecological engineering activity of the giant root-rat (<em>Tachyoryctes macrocephalus</em>), a subterranean rodent species endemic to the Afroalpine ecosystem of the Bale Mountains of Ethiopia. We collected data on human impact, burrowing activity and vegetation during February and March of 2021. Using path analysis, we tested (1) direct effects of human settlement on the patterns of livestock grazing intensity, (2) direct and indirect impacts of humans and livestock grazing intensity on the root-rat burrow density, and (3) whether human settlement and livestock grazing influence the effects of giant root-rat burrow density on vegetation and <em>vice versa</em>. We found lower levels of livestock grazing intensity further from human settlement than in its proximity. We also found a significantly increased giant root-rat burrow density with increasing livestock grazing intensity. Seasonal settlement and livestock grazing intensity had an indirect negative and positive effect on giant root-rat burrow density, respectively, both via vegetation cover. Analysing the reciprocal effects of giant root-rat on vegetation, we found a significantly decreased vegetation cover with increasing density of giant root-rat burrows, and indirectly with increasing livestock grazing intensity via giant root-rat burrow density. Our results demonstrate that giant root-rats play a synanthropic engineering role that affects vegetation structure and ecosystem processes. </span></p>

Mapping the epigenomic landscape of human monocytes following innate immune activation reveals context-specific mechanisms driving endotoxin tolerance

Data for: Human activity coupled with climate change strengthens the role of lakes as an active pipe of dissolved organic matter

<p>This dataset contains data from an investigation to resolve the relative importance of multiple environmental drivers on the quantity and quality of chromophoric DOM in lakes at the continental scales. The study is described in the paper: "Du Y., Chen F., Zhang Y., He H., Wen S., Huang X., Song C., Li. K., Wang J., Kellings D., and Lu Y. 2023. Human activity coupled with climate change strengthens the role of lakes as an active pipe of dissolved organic matter, Earth's Future, in press". </p> <p>The primary objectives of the study were to (i) quantity the magnitude of environmental drivers modulating lacustrine DOM quantity and quality at a continental scale, including climate, land cover, societal development, and water retention time, and (ii) unravel individual and interactive effects of the environmental drivers.</p> <p>Firstly, we constructed a structural equation model framework that incorporated both direct and indirect pathways.</p> <p>Secondly, we collected a continental-scale dataset of lake DOM quantity and quality, along with the corresponding environmental driver variables from a group of carefully selected lakes (n=182).</p> <p>Lastly, we established structure equation models to analyze DOM quantity and quality variations as a function of the four environmental drivers.</p> <p>The main results include: (1) land cover and societal development both exhibit positive direct effects on lake CDOM quantity, highlighting the significant role of well-vegetated soils and anthropogenic activities as sources of lake DOM on a continental scale. (2) Climate has two strong but opposite effects –a warming and wet climate facilitates soil OM production and export but also enhances CDOM in-lake transformation. (3) Three proxies are proposed as indicators of the magnitude of biogeochemical drivers influencing lake DOM across ecoclimatic zones, including fluorescent DOM/DOC indicating economic activity, percentages of a degraded fluorescent DOM component indicating solar irradiation, and percent tyrosine-like DOM reflecting DOM processing time within the watershed and lake.</p>
