Eco-evolutionary dynamics of anthelmintic resistance in soil-transmitted helminths

<p>Anthelmintic resistance (AR) of helminth parasites against the most widely available drugs is an ongoing concern for both human and livestock-infecting species. Indeed, there has been substantial evidence of AR in livestock but less in humans, which may be due to a variety of reasons. In this paper, we develop an eco-evolutionary model that couples the life cycle of these parasites with their underlying evolution in a single biallelic genetic locus that confers resistance to treatment drugs. We determine the critical treatment frequency needed to effectively eliminate the population, for a fixed drug efficacy (without evolution) and use this to classify three qualitative distinct behaviors of the eco-evolutionary model. Then, we describe how aspects of the life cycle influence which qualitative outcome is achieved and the spread of the resistance allele, comparing across human- and livestock- infecting species. For all but one species, we find that lower fecundity rates and lower contact rates speed the spread of resistance, while lower larval death slows it down. The life cycle parameters of <em>Ancylostoma duodenale</em> and <em>Ostertagia circumcincta</em> are associated with the fastest and slowest spread of resistance, respectively. We discuss the mechanistic reason for these results.</p>

Data for: Microbe-induced plant resistance alters aphid inter-genotypic competition leading to rapid evolution with consequences for plant growth and aphid abundance

<p>Plants and insect herbivores are two of the most diverse multicellular groups in the world, and both are strongly influenced by interactions with the belowground soil microbiome. Effects of reciprocal rapid evolution on ecological interactions between herbivores and plants have been repeatedly demonstrated, but it is unknown if (and how) the soil microbiome could mediate these eco-evolutionary processes on a shared host plant. We tested the role of a plant-beneficial soil bacterium (<em>Acidovorax radicis</em>) in altering eco-evolutionary interactions between different aphid genotypes (Sitobion avenae; genotypes Sickte and Fescue) feeding on barley (<em>Hordeum vulgare</em>). We measured fecundity, longevity and population growth of two aphid genotypes reared separately or together (population mixture) on three different barley varieties that were inoculated with or without <em>A. radicis</em>. Results showed that across all plant varieties <em>A. radicis</em> increased plant growth and suppressed aphid populations via reduced longevity and fecundity. The strength of effect was dependent on aphid genotype and barley variety, while the direction of effect was altered by aphid population mixture. Using Lotka-Volterra modelling, we demonstrated that while <em>A. radicis</em> inoculation decreased growth rates for both aphid genotypes it increased the competitiveness of one genotype against the other. In general, in the presence of <em>A. radicis</em>, the Fescue aphid genotype became more inhibitory of Sickte aphids, while Sickte aphids facilitated the growth of Fescue aphids. Our work demonstrates that plant rhizosphere microbiomes exert community-level influences by mediating eco-evolutionary interactions between herbivores and host plants. By altering competitive interaction outcomes among aphids and thus impacting processes such as rapid evolution, soil microbes contribute to the short- and long-term structure and functioning of terrestrial habitats.</p>

Data from: Gene expression differences between western redcedar seedlings resistant and susceptible to cedar leaf blight

<p>Western redcedar (<em>T. plicata</em>) is an important Cupressaceae both at economic and cultural levels in the Pacific Northwest of North America. In adult trees, the species produces one of the most weathering-resistant heartwoods among conifers, making it one of the preferred species for outdoor applications. However, young <em>T. plicata</em> plants are susceptible to infection with cedar leaf blight (<em>D. thujina</em>), an important foliar pathogen that can be devastating in nurseries and small-spaced plantations. Despite that, variability in the resistance against <em>D. thujina</em> in <em>T. plicata</em> has been documented, and such a variability can be used to breed <em>T. plicata</em> for resistance against the pathogen. This investigation aimed to discern the phenotypic and gene expression differences between resistant and susceptible <em>T. plicata</em> seedlings to shed light on the potential constitutive resistance mechanisms against cedar leaf blight in western redcedar. The study consisted of two parts. First, the histological differences between four resistant and four susceptible families that were never infected with the pathogen were investigated. And second, the differences between one resistant and one susceptible family that were infected and not infected with the pathogen were analyzed at the chemical (C, N, mineral nutrients, lignin, fiber, starch, and terpenes) and gene expression (RNA-Seq) levels. The histological part showed that <em>T. plicata</em> seedlings resistant to <em>D. thujina</em> had constitutively thicker cuticles and lower stomata densities than susceptible plants. The chemical analyses revealed that, regardless of their infection status, resistant plants had higher foliar concentrations of sabinene and α-thujene, and higher levels of expression of transcripts that code for leucine-rich repeat receptor-like protein kinases and for bark storage proteins. In conclusion, the data collected in this study shows that constitutive differences at the phenotypic (histological and chemical) and gene expression level exist between <em>T. plicata</em> seedlings susceptible and resistant to <em>D. thujina</em>. Such differences have potential use for marker-assisted selection and breeding for resistance against cedar leaf blight in western redcedar in the future.</p>

When does antimicrobial resistance increase bacterial fitness? Effects of dosing, social interactions and frequency dependence on the benefits of AmpC β-lactamases in broth, biofilms and a gut infection model.

<p><span>One of the longstanding puzzles of antimicrobial resistance is why the frequency of resistance persists at intermediate levels.<span>&nbsp; </span>Theoretical explanations for the lack of fixation of resistance include cryptic costs of resistance or negative frequency-dependence but are seldom explored experimentally. <span>&nbsp;</span><em>&beta;</em>-lactamases, which detoxify penicillin-related antibiotics, have well-characterized frequency-dependent dynamics driven by cheating and cooperation.<span>&nbsp; </span>However, bacterial physiology determines whether <em>&beta;</em>-lactamases are cooperative and we know little about the sociality or fitness of <em>&beta;</em>-lactamase producers in infections.<span>&nbsp; </span>Moreover, media-based experiments constrain how we measure fitness, and ignore important parameters such as infectivity and transmission among hosts.<span>&nbsp; </span>Here, we investigated the fitness effects of broad-spectrum AmpC <em>&beta;</em>-lactamases in <em>Enterobacter cloacae</em> in broth, biofilms and gut infections in a model insect. <span>&nbsp;</span>We quantified frequency- and dose-dependent fitness using cefotaxime, a third-generation cephalosporin.<span>&nbsp; </span>We predicted that infection dynamics would be similar to those observed in biofilms, with social protection extending over a wide dose range.<span>&nbsp; </span>We found evidence for the sociality of <em>&beta;</em>-lactamases in all contexts with negative frequency-dependent selection ensuring the persistence of wild-type bacteria although cooperation was less prevalent in biofilms, contrary to predictions.<span>&nbsp; </span>While competitive fitness in gut infections and broth had similar dynamics, incorporating infectivity into measurements of fitness in infections<em> </em>significantly affected conclusions. <span>&nbsp;</span>Resistant bacteria had reduced infectivity which limited the fitness benefits of resistance to infections challenged with low antibiotic doses and having low initial frequencies of resistance. <span>&nbsp;</span>The fitness of resistant bacteria in more physiologically tolerant states (in biofilms, in infections) could be constrained by the presence of wild-type bacteria, high antibiotic doses and limited availability of <em>&beta;</em>-lactamases.<span>&nbsp; </span>One conclusion is that increased tolerance of <em>&beta;</em> -lactams does not necessarily increase selection pressure for resistance.<span>&nbsp; </span>Overall, both cryptic fitness costs and frequency-dependence curtailed the fitness benefits of resistance in this study.<span>&nbsp; </span></span></p> <p><span>&nbsp;</span></p>

Datasets for Electrical Resistivity Tomography HotBENT-Lab experiment

<p>The dataset comprises Electrical Resistivity Tomography (ERT) data from the HotBENT-Lab experiments, which are aimed at understanding moisture dynamics and related swelling effects in bentonite under thermal-hydrological-mechanical-chemical (THMC) conditions. These experiments simulate environmental conditions similar to those in geological repositories for high-level radioactive waste.</p> <ol> <li> <p><strong>calibration.csv</strong>: This file contains ERT data collected from HotBENT-Lab 2, which was designed to closely mimic field conditions by using a higher dry density (1.45 g/cm&sup3;) and reduced initial water content (5.3%). This is of special relevance with climate change and the expected drier growing conditions in the future. Seed adaptation to this cropping method is hypothesised to be a fundamental factor to maximise these benefits, as well as the particular species combined. In this study we compared the performance of four cereal-legume mixed crops (wheat and oat mixed with lupin and lentil in pairs) with their respective monocrops. Each crop was sown using seeds adapted to monoculture and mixed cropping, respectively. Moreover, they were grown under early-season and late-season drought treatments and under control conditions. We measured above-ground vegetative biomass, seed yield and harvest index to evaluate crop production, drought resistance and the effect of seed adaptation on each mixed and monocrop. Our results show that mixed cropping either had a beneficial or neutral effect on crop yield, depending on the species combination and drought conditions, but harvest index was generally higher in monocrops. We also confirmed that seed adaptation to a particular type of cropping is clearly a determining factor in its performance. In accordance with the insurance hypothesis, mixed cropping has the effect of protecting crop yields in the case of a sudden bad performance of one of the species, for example, caused by adverse environmental conditions. It is necessary to focus on effective species combinations which have the best responses to mixed cropping. We show for the first time that wheat-lentil mixtures performed poorly, while wheat-lupin showed the most promising results improving yield and drought resistance. Oat mixed crops did not show differences with the respective monocrops, so they can be a viable cropping option as well and benefit from advantages of crop diversity not measured in this study.</p>

Memory B Cells and Their Transcriptomic Profiles Associated with Belimumab Resistance in Systemic Lupus Erythematosus in the Maintenance Phase

<p>Normalized count of RNA sequences from systemic lupus erythematosus patients treated with belimumab.</p> <p>We collected blood samples from patients with systemic lupus erythematosus (n=44) before and approximately 3 and 6 months after treatment by belimumab, respectively. We also included healthy individuals (n=17). There were no missing samples in the before-treatment specimen for 44 patients; however, five samples were missing at the three-month time, and four were missing at the six-month time after treatment. Whole blood samples were stored in PAXgene tubes (QUIAGEN). RNA was extracted by PAXgene Blood RNA Kit (QUIAGEN). Library preparation was performed using TruSeq stranded Total RNA Library PrepKit with Ribo-Zero Globin Human. Sequencing was conducted by NovaSeq6000 in the 100-bp paired-end mode. Sequencing reads were trimmed using Trimmomatic ver. 0.36 (leading: 20, trailing: 20, slidingwindow: 4:15, minlen: 36) and aligned to hg38 reference genome using STAR (ver. 2.7.3a). Gene counts were generated by RSEM (ver. 1.3.1) using Homo_sapiens.GRCh38.95.gtf from the Ensembl database. Gene counts were normalized by size factor implemented in DESeq2&nbsp;and converted to count per million (CPM), and log<sub>2</sub>(CPM+1) was calculated.&nbsp;</p> <p>Sample names starting with 'R_' indicate responders, while those ending with '_NR' indicate non-responders. '0M' represents before treatment, '3M' represents three months after treatment, and '6M' represents six months after treatment. Data from: The impact of long-term azithromycin on antibiotic resistance in HIV-associated chronic lung disease

<p><b>Background</b>: Selection for resistance to azithromycin (AZM) and other antibiotics such as tetracyclines and lincosamides remains a concern with long-term AZM use for treatment of chronic lung diseases (CLD). We investigated the impact of 48 weeks of AZM on the carriage and antibiotic resistance of common respiratory bacteria among children with HIV-associated CLD.</p> <p><b>Methods</b>: Nasopharyngeal (NP) swabs and sputa were collected at baseline, 48 and 72 weeks from participants with HIV-associated CLD randomised to receive weekly AZM or placebo for 48 weeks and followed post-intervention until 72 weeks. The primary outcomes were prevalence and antibiotic resistance of <i>Streptococcus pneumoniae</i> (SP), <i>Staphylococcus aureus </i>(SA), <i>Haemophilus influenzae </i>(HI), and <i>Moraxella catarrhalis </i>(MC) at these timepoints. Mixed-effects logistic regression and Fisher's exact test were used to compare carriage and resistance respectively.</p> <p><b>Results</b>: Of 347 (174 AZM, 173 placebo) participants (median age 15 years [IQR =13–18], females 49%),NP carriage was significantly lower in the AZM (n=159) compared to placebo (n=153) arm for SP (18% vs 41%, <i>p</i>&lt;0.001)<i>, </i>HI (7% vs 16%, p=0.01)<i>, </i>and MC (4% vs 11%, <i>p</i>=0.02); SP resistance to AZM (62% [18/29] vs 13%[8/63], <i>p</i>&lt;0.0001) or tetracycline (60%[18/29] vs 21%[13/63], <i>p</i>&lt;0.0001) were higher in the AZM arm. Carriage of SA resistant to AZM (91% [31/34] vs 3% [1/31],<i> p</i>&lt;0.0001), tetracycline (35% [12/34] vs 13% [4/31],<i> p</i>= 0.05) and clindamycin (79% [27/34] vs 3% [1/31],<i> p</i>&lt;0.0001) was also significantly higher in the AZM arm and persisted at 72 weeks. Similar findings were observed for sputa.</p> <p><b>Conclusions</b>: The persistence of antibiotic resistance and its clinical relevance for future infectious episodes requiring treatment needs further investigation.</p>

Dataset related to article "Mechanisms of responsiveness to and resistance against trabectedin in murine models of human myxoid liposarcoma"

<p>This record contains data related to article &quot;Mechanisms of responsiveness to and resistance against trabectedin in murine models of human myxoid liposarcoma&quot;.</p> <p>Myxoid liposarcoma (MLPS) is a rare soft-tissue sarcoma characterised by the expression of FUS-DDIT3 chimera. Trabectedin has shown significant clinical anti-tumour activity against MLPS. To characterise the molecular mechanism of trabectedin sensitivity and of resistance against it, we integrated genomic and transcriptomic data from treated mice bearing ML017 or ML017/ET, two patient-derived MLPS xenograft models, sensitive to and resistant against trabectedin, respectively. Longitudinal RNA-Seq analysis of ML017 showed that trabectedin acts mainly as a transcriptional regulator: 15 days after the third dose trabectedin modulates the transcription of 4883 genes involved in processes that sustain adipocyte differentiation. No such differences were observed in ML017/ET. Genomic analysis showed that prolonged treatment causes losses in 4p15.2, 4p16.3 and 17q21.3 cytobands leading to acquired-resistance against the drug. The results dissect the complex mechanism of action of trabectedin and provide the basis for novel combinatorial approaches for the treatment of MLPS that could overcome drug-resistance.</p>
