Artificial reefs geographical location matters more than shape, age and depth for sessile invertebrate colonization in the Gulf of Lion (NorthWestern Mediterranean Sea)
<p>Artificial reefs (ARs) have been used to support fishing activities. Sessile invertebrates are essential components of trophic networks within ARs, supporting fish productivity. However, colonization by sessile invertebrates is possible only after effective larval dispersal from source populations, usually in natural habitat. While most studies focused on short term colonization by pioneer species, we propose to test the relevance of geographic location, shape, age and depth of immersion on the ARs long term colonization by species found in natural stable communities in the Gulf of Lion. We recorded the presence of five sessile invertebrates species, with contrasting life history traits and regional distribution in the natural rocky habitat, on ARs with different shapes deployed during two immersion time periods (1985 and the 2000s) and in two depth ranges (<20m and >20m). At the local level (~5kms), neither shape, depth nor immersion duration differentiated ARs assemblages. At the regional scale (>30kms), colonization patterns differed between species, resulting in diverse assemblages. This study highlights the primacy of geographical positioning over shape, immersion duration and depth in ARs colonization, suggesting it should be accounted for in maritime spatial planning.</p>

(2023) Nature Astronomy publication when making use of these data, to fully describe the data processing, as well as this Zenodo DOI.</p>
Sex-specific changes in autosomal methylation rate in ageing common terns - Data
<p>In the manuscript "<strong>Sex-specific changes in autosomal methylation rate in aging common terns</strong>" published in Frontiers Ecology And Evolution, we investigate sex-specific age effects in global DNA methylation patterns in aging common terns in a longitudinal study. We collected blood at 1-, 3- and/or 4-year intervals, extracted DNA from the erythrocytes and estimated autosomal DNA methylation by mapping Reduced Representative Bisulfite Sequencing reads to a de novo assembled reference genome. </p> <p>The raw RRBS reads can be found at: https://www.ebi.ac.uk/ena, PRJEB48910 and the genome at https://www.ncbi.nlm.nih.gov/, PRJNA560234.</p> <p>This document contains the final data frame used for the GLMM. We further share a markdown document summarising the various scripts and programs used for the Reduced Representative Bisulfite Sequencing data analyses and GLMMs (e.g. RefFreeDMA, picard, bismark, and R) under another DOI: 10.5281/zenodo.7493357. </p>

SVAD Age Data: Brazil
<p><strong>Description</strong></p> <p>The dental data were collected from anonymized radiographic images generated at the Universidade de São Paulo (FOUSP). Individuals are between 6 years and 15 years of age. As part of the SVAD age indicator template, there are 64 age variables (columns) in the dataset, which include diaphyseal lengths and breadths, epiphyseal fusion/appearance of ossification centers, and dental development. However, because this data is collected from two dimensional panoramic radiographs, only dental data are included; all other variables have a 'NA'. The data collection methodology can be found in Stull and Corron (2022) and Corron et al. Large SEM-BSE images of hydrated belite of ages from 14 days up to 1 year
<p>This dataset contains 8-Bit SEM-BSE images of commercially available dicalcium silicate (C2S; belite; Vustah, Czech Republic). The belite was mixed with a water/binder ratio of 0.5. The paste was the cast in small sealed containers, which were submersed with water. The specimens were stored at 22 ± 2°C.</p> <p>After the desired hydration times (14, 28, 84, 365 days) the hydration was stopped by immersing the prisms in isopropanol and drying them at 60°C for 12 hours. The dried prisms were then embedded in low viscosity epoxy resin and mechanically polished using diamond paste with a grain size down to 0.25 µm. Finally, the specimens were coatet with a thin layer of carbon to avoid charging.</p> <p>The images were acquired at 12 kV using a CBS (concentric backscatter) detector within a Thermofischer Helios G4 UX.</p> <p><strong>Table 1</strong>: Basic information like resolution, size and phase composition of the images.</p> <table> <tbody> <tr> <td><strong>file</strong></td> <td><strong>age</strong></td> <td><strong>size</strong></td> <td><strong>size</strong></td> <td><strong>area</strong></td> <td><strong>pores</strong></td> <td><strong>hydrates</strong></td> <td><strong>clinker</strong></td> </tr> <tr> <td> </td> <td>in days</td> <td>in px</td> <td>in µm</td> <td>in mm²</td> <td>area-%</td> <td>area-%</td> <td>area-%</td> </tr> <tr> <td>C2S 14d.tif</td> <td>14</td> <td>36864 x 36864</td> <td>1554.0 x 1554.0</td> <td>2.41</td> <td>31.4</td> <td>43.5</td> <td>25.2</td> </tr> <tr> <td>C2S 28d.tif</td> <td>28</td> <td>36864 x 36864</td> <td>1554.0 x 1554.0</td> <td>2.41</td> <td>15.9</td> <td>62.6</td> <td>21.5</td> </tr> <tr> <td>C2S 84d.tif</td> <td>84</td> <td>36864 x 36864</td> <td>1554.0 x 1554.0</td> <td>2.41</td> <td>19.3</td> <td>65.6</td> <td>15.2</td> </tr> <tr> <td>C2S 365d.tif</td> <td>365</td> <td>36864 x 36864</td> <td>1554.0 x 1554.0</td> <td>2.41</td> <td>23.8</td> <td>64.4</td> <td>12.0</td> </tr> </tbody> </table> <p>The proportions of pores, hydrates and unhydrated clinker shown in table 1 are the result of manual thresholding of denoised versions of these images and may therefore differ to own measurements.</p> <p>The scaling is backed into the file and can be read using ImageJ/Fiji.</p> <p>The unstitched files are provded as 7z archives. GAMMA: Galactic Attributes of Mass, Metallicity, and Age Dataset
<p>We introduce the <strong>GAMMA</strong> (<strong>G</strong>alactic <strong>A</strong>ttributes of <strong>M</strong>ass, <strong>M</strong>etallicity, and <strong>A</strong>ge) dataset, a comprehensive collection of galaxy data tailored for Machine Learning applications. This dataset offers detailed 2D maps and 3D cubes of 11 727 galaxies, capturing essential attributes: stellar age, metallicity, and mass.</p><p>Together with the dataset we publish our code to extract any other stellar or gaseous property from the raw simulation suite to extend the dataset beyond these initial properties, ensuring versatility for various computational tasks. Ideal for feature extraction, clustering, and regression tasks, <strong>GAMMA</strong> offers a unique lens for exploring galactic structures through computational methods and is a bridge between astrophysical simulations and the field of scientific machine learning (ML).</p><p>As a first benchmark, we apply Principal Component Analysis (PCA) on this dataset. We find that PCA effectively captures the key morphological features of galaxies with a small number of components. We achieve a dimensionality reduction by a factor of ∼200 (∼3650) for 2D images (3D cubes) with a reconstruction accuracy below 5%.</p><p>We calculate UMAP (Uniform Manifold Approximation and Projection for Dimension Reduction) on the lower dimensional PCA scores of the 2D images to visualize the image space. An interactive version of this plot can be accessed using an online <a href="https://umap-dashboard.onrender.com/">Dashboard</a> (hover over a point to see the galaxy image and the IllustrisTNG Subhalo ID).</p><p>All the code to generate this dataset and load the data structure is publicly available on <a href="https://github.com/ufuk-cakir/GAMMA">GitHub</a>, with an additional documentation page hosted on <a href="https://gamma-dataset.readthedocs.io/en/latest/">ReadTheDocs</a>.</p><p> </p>
