Daily cross-correlation functions for "Time-lapse monitoring of seismic velocity associated with 2011 Shinmoe-dake eruption using seismic interferometry: an extended Kalman filter approach"

<p>The daily cross-correlation functions used in Nishida et al. 2020. We used three-component seismograms recorded at eight stations (six broadband sensors and two short-period sensors with a natural frequency of 1 Hz) from May 1st, 2010 to April 30th, 2018. Five stations were deployed by the Earthquake Research Institute, the University of Tokyo, and the other three were deployed by the National Research Institute for Earth Science and Disaster Prevention (NIED). The data can be found in the HDF5 file. You can also find a python code of an implementation of an extended Kalman filter/smoother for time-lapse monitoring of seismic velocity at GitHub&nbsp;(https://github.com/qnishida/eKlfS). The code estimates the temporal change in seismic velocities using this data set.&nbsp;</p>

Data from: Cognitive correlates of cerebellar resting-state functional connectivity in Parkinson disease.

Objective: The purpose of this cross-sectional study was to investigate the contributions of altered cerebellar resting-state functional connectivity (FC) to cognitive impairment in Parkinson disease (PD). Methods: We conducted morphometric and resting-state functional connectivity MRI (FC-MRI) analyses contrasting 81 PD and 43 age-matched healthy controls using rigorous quality assurance measures. To investigate the relationship of cerebellar FC to cognitive status, we compared PD participants without cognitive impairment (Clinical Dementia Rating scale, CDR=0; n=47) to PD participants with impaired cognition (CDR≥0.5; n=34). Comprehensive measures of cognition across the five cognitive domains were assessed for behavioral correlations. Results: The PD participants had significantly weaker FC between the vermis and peristriate visual association cortex compared to controls, and the strength of this FC correlated with visuospatial function and global cognition. In contrast, weaker FC between vermis and dorsolateral prefrontal cortex was found in the cognitively impaired PD group compared to PD participants without cognitive impairment. This effect correlated with deficits in attention, executive functions and global cognition. No group differences in cerebellar lobular volumes or regional cortical thickness of the significant cortical clusters were observed. Conclusion: These results demonstrate a correlation between cerebellar vermal FC and cognitive impairment in PD. The absence of significant atrophy in cerebellum or relevant cortical areas suggests this could be related to local pathophysiology such as neurotransmitter dysfunction.

Data from: Data set incongruence and correlated character evolution: an example of functional convergence in the hind-limbs of stifftail diving ducks

The unwitting inclusion of convergent characters in phylogenetic estimates poses a serious problem for efforts to recover phylogeny. Convergence is not inscrutable, however, particularly when one group of characters tracks phylogeny and another set tracks adaptive history. In such cases, convergent characters may be correlated with one or a few functional anatomical units and readily identifiable using comparative methods. Stifftail ducks (Oxyurinae) offer one such opportunity to study correlated character evolution and function in the context of phylogenetic reconstruction. Morphological analyses place stifftail ducks as part of a large clade of diving ducks that includes the sea ducks (Mergini), Hymenolaimus, Merganetta, and Tachyeres, and possibly the pochards (Aythyini). Molecular analyses, on the other hand, place stifftails far from other diving ducks and suggest, moreover, that stifftails are polyphyletic. Mitochondrial cytochrome b gene sequences of eight stifftail species traditionally supposed to form a clade were compared with each other and with sequences from 50 other anseriform and galliform species. Stifftail ducks are not the sister group of sea ducks, but lie outside the typical ducks (Anatinae). Of the four traditional stifftail genera, monophyly of Oxyura and its sister group relationship with Nomonyx are strongly supported. Heteronetta probably is the sister group of that clade, but support is weak. Biziura is not a true stifftail. Within Oxyura, Old World species (O. australis, O. leucocephala, O. maccoa) appear to form a clade, with New World species (O. jamaicensis, O. vittata) branching basally. Incongruence between molecules and morphology is interpreted to be the result of adaptive specialization and functional convergence in the hind limbs of Biziura and true stifftails. When morphological characters are divided into classes, only hind-limb characters are significantly in conflict with the molecular tree. Null models of synonomous and nonsynonomous substitution based on patterns of codon-degeneracy and chemical dissimilarity, likewise, indicate that the nucleotide and amino acid changes postulated by the molecular tree are more plausible than those postulated by the morphological tree. These findings teach general lessons about the utility of highly adaptive characters (in particular those related to foraging ecology) and underscore the problems that convergence can pose for attempts to recover phylogeny. They also demonstrate how the concept of natural data partitions and simple models of evolution (e.g., parsimony, likelihood, neutrality) can be used to test the accuracy of independent phylogenetic estimates and provide arguments in favor of one tree topology over another.

Data from: Hindlimb muscle function in turtles: is novel skeletal design correlated with novel muscle function?

Variations in musculoskeletal lever systems have formed an important foundation for predictions about the diversity of muscle function and organismal performance. Changes in the structure of lever systems may be coupled with changes in muscle use and give rise to novel muscle functions. The two extant turtle lineages, cryptodires and pleurodires, exhibit differences in hindlimb structure. Cryptodires possess the ancestral musculoskeletal morphology, with most hip muscles originating on the pelvic girdle, which is not fused to the shell. In contrast, pleurodires exhibit a derived morphology, in which fusion of the pelvic girdle to the shell has resulted in shifts in the origin of most hip muscles onto the interior of the shell. To test how variation in muscle arrangement might influence muscle function during different locomotor behaviors, we combined measurements of muscle leverage in five major hindlimb muscles with data on muscle use and hindlimb kinematics during swimming and walking in representative semiaquatic cryptodires and pleurodires. We found substantial differences in muscle leverage between the two species. Additionally, we found that there were extensive differences in muscle use in both species, especially while walking, with some pleurodire muscles exhibiting novel functions associated with their derived musculoskeletal lever system. However, the two species shared similar overall kinematic profiles within each environment. Our results suggest that changes in limb lever systems may relate to changes in limb muscle motor patterns and kinematics, but that other factors must also contribute to differences in muscle activity and limb kinematics between these taxa.

Data from: Maximizing negative correlations in resting-state functional connectivity MRI by time-lag

This paper aims to better understand the physiological meaning of negative correlations in resting state functional connectivity MRI (r-fcMRI). The correlations between anatomy-based brain regions of 18 healthy humans were calculated and analyzed with and without a correction for global signal and with and without spatial smoothing. In addition, correlations between anatomy-based brain regions of 18 naïve anesthetized rats were calculated and compared to the human data. T-statistics were used to differentiate between positive and negative connections. The application of spatial smoothing and global signal correction increased the number of significant positive connections but their effect on negative connections was complex. Positive connections were mainly observed between cortical structures while most negative connections were observed between cortical and non-cortical structures with almost no negative connections between non-cortical structures. In both human and rats, negative connections were never observed between bilateral homologous regions. The main difference between positive and negative connections in both the human and rat data was that positive connections became less significant with time-lags, while negative connections became more significant with time-lag. This effect was evident in all four types of analyses (with and without global signal correction and spatial smoothing) but was most significant in the analysis with no correction for the global signal. We hypothesize that the valence of r-fcMRI connectivity reflects the relative contributions of cerebral blood volume (CBV) and flow (CBF) to the BOLD signal and that these relative contributions are location-specific. If cerebral circulation is primarily regulated by CBF in one region and by CBV in another, a functional connection between these regions can manifest as an r-fcMRI negative and time-delayed correlation. Similarly, negative correlations could result from spatially inhomogeneous responses of rCBV or rCBF alone. Consequently, neuronal regulation of brain circulation may be deduced from the valence of r-fcMRI connectivity.

Data from: Correlated variability in primate superior colliculus depends on functional class

<p><span>Information read-out from populations of neurons depends strongly on the correlated variability within a population, termed r<sub>SC </sub>(spike count correlations). Traditionally, r<sub>SC</sub> is reported as a single value for a population of neurons comprising a brain area. However, single values, like summary statistics, can obscure underlying features of the constituent elements. We predict that in brain areas consisting of distinct subpopulations of neurons, different subpopulations will exhibit distinct levels of r<sub>SC</sub> not captured by the population r<sub>SC</sub>. We tested this idea by recording from neurons in macaque superior colliculus (SC), a structure that contains several subpopulations (or classes) of neurons based on function. We found that during guided saccade tasks, different classes of neurons exhibited differing degrees of r<sub>SC</sub>, which could not be attributed to variations in behavior. Neurons belonging to the "Delay" class displayed a particularly high r<sub>SC</sub>, especially during the delay epoch of tasks that relied on visual working memory. Our finding that r<sub>SC</sub> depends on functional class, as well as the type of task, demonstrate the importance of taking functional subpopulations into account when attempting to model or infer population coding principles in primate SC, or other areas of the brain that contain subpopulations supporting specific functions.</span></p>
