Revealing the Reovirus T1L-NgR1 binding interface using single-molecule approaches

Initial topology, parameter and coordinate files of the molecular dynamics (MD) simulation of human and mouse NgR1 in complex with two σ3 subunits. We used AMBER for the equilibration phase and GROMACS (2022.3) for the production as molecular engines (input_gromacs.mdp). For each system we run three independent replicas of 2.5 µs. Water molecules and ion atoms were removed from the original trajectories and topology prior to upload. All replicas were previously aligned to chain A (NgR1):

system 1: human NgR1 in complex with two σ3 subunits

system 2: murine NgR1 in complex with two σ3 subunits

Observation of robust energy transfer in the photosynthetic protein allophycocyanin using single-molecule pump-probe spectroscopy - single-molecule photon stream

Photon stream used in the article "Observation of robust energy transfer in the photosynthetic protein allophycocyanin using single-molecule pump-probe spectroscopy" to analyze single-molecule fluorescence emission. Detected emission for single-molecule pump-probe experiments with an associated instrument response function (IRF) and background fluoresence (BG). Each detected photon is described by its time within the collected photon stream and its time relative to the excitation laser. Data is organized by sample and by date. Also included is an .xlsx document with fitted timescales for all included molecules and Matalb structure titled 'FinalDataAndStatistics.mat', which includes the final data, and statistics for the data used within the paper.

Data for: Single-blind determination of methane detection limits and quantification accuracy using aircraft-based LiDAR

Methane detection limits, emission rate quantification accuracy, and potential cross-species interference are assessed for Bridger Photonics' Gas Mapping LiDAR (GML) system utilizing data collected during laboratory testing and single-blind controlled release testing. Laboratory testing identified no significant interference in the path-integrated methane measurement from the gas species tested (ethylene, ethane, propane, n-butane, i-butane, and carbon dioxide). The controlled release study, comprised of 650 individual measurement passes, represents the largest dataset collected to date to characterize GML with respect to point-source emissions. Binomial regression is utilized to create detection curves illustrating the likelihood of detecting an emission of a given size under different wind conditions and for different flight altitudes. Wind-normalized methane detection limits (90% detection rate) of 0.25 (kg/h)/(m/s) and 0.41 (kg/h)/(m/s) are observed at a flight altitude of 500 feet and 675 feet above ground level, respectively. Quantification accuracy is also assessed for emissions ranging from 0.15 to 1400 kg/h. When emission rate estimates were generated using wind from High-Resolution Rapid Refresh (HRRR) model (the primary wind source that Bridger uses for their commercial operations), linear regression indicates bias of 8.1% (R2 = 0.89). For 95% of controlled releases above Bridger's stated production-sector detection sensitivity (3 kg/h with 90% probability of detection), accuracy of individual emission rate estimates produced using HRRR wind ranged from -64.1% to 87.0%. Across all controlled releases 38.1% of estimates had error within +/- 20%, and 87.3% of measurements were within a factor of two (-50% to +100% error). At low wind speed (less than 2 m/s) and low emission rates (less than 3 kg/h) emission estimates are biased high; however, when removed do not impact the regression significantly. The aggregate quantification error including all detected emission events was +8.2% using the HRRR wind source. The resulting detection curves and quantification accuracy illustrate important implications which must be considered when using measurements from GML or other remote emission measurement techniques to inform or validate inventory models, or to audit reported emission levels from oil and gas systems.

Data and code info for: Reducing single-use cutlery with green nudges: Evidence from China's food delivery industry

The rising consumer demand for online food delivery has significantly increased the consumption of disposable cutlery, leading to much greater plastic pollution worldwide. This study investigates the impact of green nudges on single-use cutlery consumption in China. Collaborating with Alibaba's food delivery platform Eleme (similar to Uber Eats and DoorDash), we analyzed detailed customer-level data and found that the green nudges — changing the default to "No Cutlery" and rewarding consumers with "green points" — increased the share of "No Cutlery" orders by 648%. The aggregate environmental benefits are significant: if the green nudges were applied to all of China, more than 21.75 billion sets of single-use cutlery could be saved every year, equivalent to a 20.4% of plastic waste reduction in the food delivery industry or a 6.12% reduction in China's total municipal plastic waste.

Single-copy orthologous genes used for Ricefish phylogeny

Ortholog set

We generated a reference set consisting of 8390 single-copy protein-coding genes derived from OrthoDB v.9.1 (Waterhouse et al., 2013) available for the following species: Austrofundulus limnaeus, Centrocoris variegatus, Fundulus heteroclitus, Kryptolebias marmoratus, Nothobranchius furzeri, Oryzias latipes, O. melastigma, Poecilia formosa, P. latipinna ,P. mexicana, P. reticulata and Xiphophorus maculatus (NCBI Accession numbers in Table S7). The hierarchical split was set to Actinopterygii (ID 7898). We used the script “make-ogs-corresponding.pl” to check for inconsistencies between the amino acid sequences and the corresponding nucleotide sequences and removed 96 problematic genes (Tab. S7).

Identification of orthologs for transcripts and genome and alignment of single-copy genes

Ortholog identification among 16 ricefish species and four outgroups (DS1, supplementary tables Tab. S1a) was carried out with Orthograph v0.7.1 (Petersen et al., 2017). Forward search for candidate transcript was left at default. Best reciprocal hit: Ortholog candidate genes needed at least one hit in either O. latipes or O. melastigma and we allowed concatenation of hits if they met the criteria and did not overlap. Max-blast-searches were set to 50, blast-max-hits were also set to 50. “U” in the amino acid sequences was changed to “X” to avoid issues in downstream analysis. The results of the orthology prediction were summarized for all species using a custom perl script coming with the orthograph package. Sequences of only those orthologs with all species present were aligned using MAFFT v7.221 with the L-INS-I algorithm on amino acid level (Katoh & Standley, 2013). 915 orthologs with outliers were identified according to Misof et al. 2014 and were subsequently removed from further analysis. We used the amino-acid alignments as blue print to generate corresponding nucleotide alignments with a modified version of Pal2Nal v14 (Misof et al., 2014; Suyama et al., 2006). To check each amino acid alignment for ambiguously aligned regions, we ran ALISCORE v2.0 with the maximal number of possible sequence selected pairs to analyze (-r) (Kück et al., 2010; Misof et al., 2014; Misof & Misof, 2009). Sites which needed masking were cut out using ALICUT v2.3 (Kück, 2009) from the amino acid alignments and correspondingly also from the nucleotide alignments. For further analyses we only proceeded with the data set on nucleotide level.
