Square Antiprismatic Ion Chelation Is a Key Determinant for Potassium Channel Selectivity
<p>Files presented here are archives K_DB.tar.gz, MEMB_DB.tar.gz and PDB70.tar.gz.</p> <p>Archives KDB.tar.gz, MEMB_DB.tar.gz and PDB70.tar.gz contain models of indentified sites for potassium channels (dataset #1), other membrane proteins, excluding potassium channels (dataset #2) and non-membrane proteins form PDB70 (dataset #3). The name of a folder in the dataset corresponds to PDB ID of a protein for which calculation were made. Each folder contain the following files:</p> <ul> <li><PDB_ID>.pdb — the original pdb file.</li> <li><PDB_ID>.ref — file that contains oxygens and nitrogens from original pdb that were used for scanning.</li> <li><PDB_ID>_COMBS.txt — combinations of atoms that were used for calculations.</li> <li><PDB_ID>_alignment_X.pdb — original template that was aligned to the protein atoms. X denotes a number of the alignment.</li> <li><PDB_ID>_site_X.pdb — this pdb file contains eight atoms that form the site for K+ and which were used for the corresponding alignment X.</li> <li><PDB_ID>_RES.txt — the combinations of protein atoms that form the site are written in square brackets. The RMSD value for the alignment to this site is written to the right of them.</li> <li><PDB_ID>_RMSD.log — this file contains RMSD values of the template alignment to the corresponding site.</li> </ul>

Mechanical Metamaterial: Square Array of Circular Holes Under Deformation
<p>This repository contains data for a research project involving graph neural networks (GNNs) applied to mechanical metamaterials and their deformations. </p> <p>The mechanical metamaterials of interest consist of a flexible rubber-like material with a square grid of almost-circular holes in it, of various diameters. The holes are not quite circular, because they were made slightly elliptic to avoid the bifurcation point.</p> <p>This data was used to obtain the results in the paper 'Similarity Equivariant Graph Neural Networks for Homogenization of Metamaterials'.</p> <p>The data includes PyTorch Geometric Graph objects, raw data from MATLAB simulations, and files describing the finite element mesh. The Jupyter notebook 'data_create_graphs.ipynb' in the GitHub repository can be used to turn the raw data and mesh information into the graph objects.</p> <p>GitHub repository with the code: <a title="https://github.com/FHendriks11/SimEGNN" href="https://github.com/FHendriks11/SimEGNN">https://github.com/FHendriks11/SimEGNN</a></p> <p>Link to the corresponding paper <em>Similarity Equivariant Graph Neural Networks for Homogenization of Metamaterials</em>: <a href="https://www.sciencedirect.com/science/article/pii/S0045782525001392">https://www.sciencedirect.com/science/article/pii/S0045782525001392</a> (also on ArXiv: <a title="https://arxiv.org/abs/2404.17365" href="https://arxiv.org/abs/2404.17365">https://arxiv.org/abs/2404.17365</a>)</p> <p>The .pkl files are pickle files and can be opened in Python using the standard pickle library. The mesh files, which have the extension .mat, are MatLab files and can be opened either in MatLab or in Python using scipy.io.loadmat from the scipy library.</p>
Square Street Dataset in Unreal with AirSim installed
<p>Thanks to Unreal Engine (UE) Editor, we were able to create custom scenes to test our approach. We created a street in the shape of a square, having 47 buildings spread over 0.16 square kilometers. The environment is feature-rich and, therefore, can be easily used for benchmarking monocular vision-based perception and planning pipelines. The whole environment is modular and can be easily expanded or configured to meet custom requirements.</p> <p> </p> <p>How to use:</p> <p>1. Extract the zip</p> <p>2. Open .uproject file in unreal</p> <p>3. Open SquareStreet Map</p> <p>4. Press Play to start AirSim</p> <p> </p> <p>Unreal Version: 4.25</p> <p>OS: Linux</p>
Collective ferromagnetism of artificial square spin ice
<p>We have studied the temperature and magnetic field dependence of the total magnetic moment of large-area permalloy artificial square spin ice arrays. The temperature dependence and hysteresis behavior are consistent with the coherent magnetization reversal expected in the Stoner-Wohlfarth model, with clear deviations due to inter-island interactions at small lattice spacing. Through micromagnetic simulations, we explore this behavior and demonstrate that the deviations result from increasingly complex magnetization reversal at small lattice spacing, induced by inter-island interactions, and depending critically on details of the island shapes. These results establish new means to tune the physical properties of artificial spin ice structures and other interacting nanomagnet systems, such as patterned magnetic media.</p>

Source: Objaverse 1.0 / Sketchfab

Charterhouse Square Corner Door
An unusual doorway at the south west corner of Charterhouse Square (and Hayne Street), London. The building at this point is very shallow due to the cutting of the Metropolitan (Underground) railway behind. The railway was built in 1865, destroying the original buildings here and I believe the doorway and newer building were constructed after. This area is currently unoccupied and was until recently part of the Farringdon Station Crossrail construction site. However it is not part of the new station and is expected to be occupied by Charterhouse Square School and Nursery in the future. Date: 1876–7 https://www.british-history.ac.uk/survey-london/vol46/pp242-265 140 photos taken in July 2020 with a Sony a6000 and processed in Reality Capture. Source: Objaverse 1.0 / Sketchfab

Magpie Mine Square Chimney
Magpie Mine (Derbyshire, UK) was the last working lead mine in the Peak District. It is probably the best surviving example of a 19th century lead mine in the UK. The Square Chimney is one of the oldest structures on the site, and was originally built in 1840 to serve a steam-powered winding engine. The extensive surface remains have been managed by the Peak District Mines Historical Society since 1962. https://pdmhs.co.uk/magpie-mine-peak-district/ The model was created from 75 aerial photographs.
