Enhanced degradability of thiol-ene composites through the inclusion of isosorbide-based polycarbonates

Open reduction internal fixation (ORIF) metal plates and screws remain the established standard-of-care for complex fracture fixation. They however have drawbacks such as limited customization, soft-tissue adhesions and a lack of degradation. Bone cements and composites are being developed as alternative fixation techniques in order to overcome these issues. One such composite is a strong, stiff and shapeable hydroxyapatite-containing material consisting of 1,3,5-triazine-2,4,6-trione (TATO) monomers which cures through high energy visible (HEV) light induced thiol-ene coupling (TEC) chemistry. Previous human cadaver and in vivo studies have shown that patches of this composite provide sufficient fixation for healing bone fractures; however, the composite lacks degradability. To promote degradation through hydrolysis, new allyl-functionalized isosorbide-based polycarbonates have been added into the composite formulation and their impact has been evaluated. Three polycarbonates with allyl functionalities, located at termini (aPC1 and aPC2) or in the backbone (aPC3), were synthesized. Composites containing 1, 3 and 5 wt% of aPCs 1-3 were formulated and evaluated with regards to mechanical properties, water absorption, hydrolytic degradation and cytotoxicity. Allyl-functionalized polycaprolactone (aPCL) was synthesized and used as a comparison. When integrated into the composite, aPC3 significantly impacted the material’s properties, with the 5wt% aPC3 formulation showing a significant increase in degradation of 469 %, relative to the formulation not containing any aPCs after 8 weeks’ immersion in PBS, along with a modest decrease in modulus of 28 % to 4.01 (0.3) GPa. Osteosyntheses combining the aPC3 3 and 5 wt% formulations with screws on synthetic bones with ostectomies matched or outperformed the ones made with previously studied neat composite with regards to bending stiffness and strength in 4-point monotonic bending before and after immersion in PBS. The favorable mechanical properties, increased degradation, and non-toxic characteristics of the materials present aPC3 as a promising additive for the TATO composite formulations. This combination resulted in stiff composites with long-term degradation suitable for bone fracture repair.

Quantifying the Tissue-Specific Regulatory Information within Enhancer DNA Sequences

Tables of mouse embryonic differential enhancers and promoters.

The tables list the genomic coordinates of differential regulatory elements, the tissues in which they are active (labels column), a differential score, and the DNA sequence of the element. Tissues are numbered from 0 to 7, which correspond to heart, kidney, liver, limb, lung, forebrain, midbrain, and hindbrain, respectively. The tool segmentationDifferential from the gonetics library was used to compute differential elements. DIPS-Plus: The Enhanced Database of Interacting Protein Structures for Interface Prediction

This dataset contains replication data for the paper titled "DIPS-Plus: The Enhanced Database of Interacting Protein Structures for Interface Prediction". The dataset consists of pickled Pandas DataFrame files, along with training, validation, and (for DB5-Plus) test filename lists for cross-validation, that can be used to develop and evaluate protein interface prediction models. This dataset also contains the externally generated residue-level PSAIA and HH-suite3 features for users' convenience (e.g. raw MSAs and profile HMMs for each protein complex). Our GitHub repository linked in the "Additional notes" metadata section below provides more details on how we parsed through these files to create our cross-validation datasets. The GitHub repository for DIPS-Plus also includes scripts that can be used to impute missing feature values and convert the final "raw" complexes into DGL-compatible graph objects. Since our final DGL graph representation for each complex uses PyTorch tensors in its construction of residue embeddings, the final representation of each complex can easily be adapted to fit the users' needs (e.g. feeding a complex's 2D residue feature tensors into a convolutional neural network).

Enhanced 3D radiative transfer ACM-RT calculations and output for Cole et al., 2022

For the Earth Cloud, Aerosol, Radiation Explorer (EarthCARE) satellite mission there are a number of algorithms used to process the observations. One of these algorithms, called ACM-RT, is designed to use retrieved geophysical properties to perform forward radiative transfer calculations using 1D and 3D solar and thermal radiative transfer models. The ACM-RT algorithm is documented in an Atmospheric Measurements and Techniques (AMT) article.

To illustrate outputs from ACM-RT, including the benefits of 3D radiative transfer, “enhanced” radiative transfer calculations were performed, relative to calculations that would be performed operationally during the EarthCARE mission. In particular, the 3D Monte Carlo radiative transfer calculations used an increased number of samples to reduce the Monte Carlo uncertainty and calculations were performed for more of the input data.

The relevant publication for these calculations is:

Cole, J. N. S., H. W. Barker, Z. Qu, N. Villefranque and M. W. Shephard : Broadband Radiative Quantities for the EarthCARE Mission: The ACM-COM and ACM-RT Products. Submitted to AMT, November 2022.

Volumetric imaging of cellular dynamics with deep learning enhanced bioluminescence microscopy

The low photon emission of known luciferases, currently limit their widespread use as contrast agents in live cell microscopy because they demand long exposure times that are prohibitive for imaging fast biological dynamics. To increase the versatility of bioluminescence microscopy as an alternative for fluorescence microscopy, we present an improved low-light microscope in combination with deep learning methods to image extremely photon-starved samples enabling subsecond exposures for timelapse and volumetric imaging. Here, we leverage a versatile training data set for deep learning based bioluminescence microscopy including paired images of noisy and ground thruth fluorescence data of body wall muscle labeled Caenorhabditis elegans animals. These data include light-field images and their ground truth reconstructions for training a CNN for fast light fiel deconvolution.

This repository contains several data products associated with the New York Sea Grant project R/CHD-15 entitled Using Hydroclimate Modeling and Social Science to Enhance Flood Resilience on Lake Ontario through the Climate Smart Communities Program. These products include:

1. Estimates of the 25-year, 50-year, and 100-year flood across the New York coastline of Lake Ontario. These design events (reported in feet) are for still water levels that take into account both average water levels across the lake as well as local variations in water level due to storm surge. Wave setup and wave run-up are not considered in these design events. The design events incorporate the effects of water level regulation and the potential impacts of climate change on water supplies to Lake Ontario, and they are tailored for 79 unique locations along the shoreline (identified based on longitude and latitude). These flood levels are presented in an online flood risk assessment tool at: https://kts48.users.earthengine.app/view/lake-ontario-water-level-scenarios

2. Protocols and summary of results for a series of focus groups and structured telephone interviews with local officials from communities along the Lake Ontario shoreline to assess barriers to participation in the New York State Climate Smart Communities Program.

3. A Crosswalk between activities and administrative requirements of the New York State Climate Smart Communities Program and other federal and state flood resiliency programs.

4. A final report summarizing the products above.
