Raw data for NMR-POISE: On-the-fly, Sample-tailored Optimisation of NMR Experiments

Chem.</em> <strong>2021,</strong> <em>93</em> (31), 10735–10739 (DOI: <a href="https://doi.org/10.1021/acs.analchem.1c01767">10.1021/acs.analchem.1c01767</a>).</p> <p>The majority of one- and multi-dimensional NMR experiments, indispensable to chemists in many areas of research, are often run with generic or "compromise" parameter values that are not optimised. This is particularly problematic when robust, automated acquisition on a variety of samples is desired. Here we present a Python package, NMR-POISE (Parameter Optimisation by Iterative Spectral Evaluation), with full integration into Bruker’s TopSpin software, that utilises feedback control for on-the-fly, sample-tailored optimisation of NMR experiments. POISE provides a highly extensible and user-friendly framework which allows its core optimisation algorithms to be implemented in a wide variety of scenarios.</p> <p>The data attached herein provide examples of optimisation procedures where POISE can be used to great effect. The raw NMR data is attached here, together with all of the scripts used for processing and plotting this data (which can be used to directly regenerate the figures in the manuscript).</p> <p>The raw NMR data is in the "datasets" directory, and the processing scripts in the "figures" directory. The scripts can be run as long as this directory structure is maintained, but require v0.4.1 of the "penguins" Python package: this can be installed using the command "pip install penguins=0.4.1" (without quotes). Please refer to the Supporting Information of the POISE paper for more details, including a full description of the individual datasets.</p> <p><strong>Changelog</strong></p> <p>v1.1.0 of this dataset contains extra raw data and figures added during revision of the manuscript.</p>
Impact of nonlinear hydrodynamic modelling on geometric optimisation of a spherical heaving point absorber
<p>Due to the amount of iterative computation involved, researchers involved in geometric optimisation of wave energy devices typically employ linear hydrodynamic models. However, the exaggerated motion of wave energy devices, aided by energy maximising control action, challenges the assumptions upon which linear hydrodynamic modelling relies. Furthermore, the optimal device geometry is also sensitive to the nature of the energy-maximisation controller employed, and to the set of wave conditions over which the optimisation is carried out.<br> <br> In order to focus on the essential issues, this study takes the simplest possible device for optimisation, a heaving sphere (with just one free parameter), but one which exhibits nonlinear hydrodynamic characteristics, due to the non-uniform cross-sectional area. The study examines the sensitivity to the inclusion of nonlinear Froude-Krylov forces. In addition, the sensitivity of the optimal device size to differences in the applied control algorithm is also studied, as are effects due to different representative sea state representations and performance evaluation criteria.</p>

Data from: Optimising the hatching success of artificially incubated eggs for use in a conservation program for the western saw-shelled turtle (Myuchelys bellii)
<p>Artificial incubation of eggs and the release of hatchlings into the wild is a common conservation intervention designed to augment threatened turtle populations. We investigate a range of incubation temperatures to establish an optimal temperature for maximum hatching success of western saw-shelled turtle (<em>Myuchelys</em> <em>bellii</em>) eggs. We report on the influence of incubation temperature on incubation duration and hatching success and describe two experimental incubation methods which, for the same incubation temperature, resulted in 77% and 97% hatching success, respectively. Eggs were incubated at constant temperatures (27°C, 28°C and 29°C) to determine the influence of temperature on incubation period, hatchling morphology and external residual yolk. Incubation duration was negatively correlated with incubation temperature. We report on the morphology of eggs and hatchlings and show that their dimensions are positively correlated with maternal adult size and mass. A constant incubation temperature of 27°C produced the highest hatching success and smallest external residual yolk on hatching and is therefore recommended for incubation of eggs for population reinforcement programs. Our study is the first to optimise artificial incubation procedures for <em>M</em>. <em>bellii</em> and will be a valuable resource for <em>M</em>. <em>bellii</em> and other threatened freshwater turtle conservation initiatives.</p>

Bridging the gap: Optimising connectivity solutions for an arboreal gliding mammal
<p>Connectivity modelling tools are important for developing mitigation strategies to alleviate negative impacts on animal movement caused by road networks. Arboreal gliding mammals are especially vulnerable to road widening as they are unable to cross gaps beyond their gliding capacity. However, there are limitations of conventional raster-based modelling techniques when applied on this group. We developed and applied a new model that quantifies the changes in connectivity for an arboreal gliding species, the Sunda colugo, in Singapore using information on species-specific glide performance through a vector-based GIS approach. We also incorporated a genetic algorithm to determine optimal locations for sets of glide poles that could be installed to improve connectivity. Expectedly, connectivity was heavily impacted by the road widening works, with a 93.3% decrease in the total number of feasible glide paths connecting roadside trees. Nine glide poles installed during the construction phase of the project were initially uninformed by the connectivity model and they provided 26 additional connections only. Comparatively, the top nine pole locations identified through the genetic algorithm provided 247 additional connections, almost 10 times more than the amount supplied by the initial nine glide pole locations determined through qualitative methods. The multi-objective capacity of the genetic algorithm also reduced large connectivity gaps post-development, with simulated glide poles increasing the percentage of pixels covered with connectivity from 16.1% to 27.7%. </p> <p>Synthesis and applications: Our model fills a knowledge gap in connectivity modelling for arboreal gliding mammals whose movements are affected by varying habitat alterations. We demonstrated that locations of mitigation structures greatly influence the success of mitigation efforts and the locations can be optimized by incorporating the glide performance of the species into the genetic algorithm. Given limited conservation resources, this approach would benefit managers in formulating cost-effective efforts for arboreal gliding mammals.</p>

Optimising the xWORM Assay for Monitoring Hookworm Larvae Motility
<p>Parasitic worms (helminths) infect almost all taxa across the animal kingdom, and pose significant challenges to public health and economies, particularly in developing countries. To address this problem, researchers have developed various tools to measure the motility and viability of helminths. However, the conditions used in anthelmintic screening assays are often not optimised, and they can vary considerably between research teams. These un-optimised conditions can impact new drug screens as little is known about the effect of different conditions on the health of the target parasites. To improve future research this study determined the effect of key assay parameters such as media type, media concentration, in-well parasite density, and assay duration on the infective third-stage larva (L3) of two types of hookworms, <em>Nippostrongylus brasiliensis</em> in rodents and <em>Necator americanus </em>in humans. Conditions were screened over several days using the xWORM assay, a real time impedance-based helminth motility assay using the xCELLigence system with 96-well microplates. While results varied depending on the species and media used, the study found that 500-1000 L3/200µL well volume and a media concentration of 3.13 – 25% generally produced good to excellent assay conditions. This data set provides the outcomes for all conditions tested by this study. This study’s findings can guide future selection of xWORM assay parameters for novel drug trials involving these parasite species and serve as a suggested model for optimising trial conditions for alternate parasite targets and assays.</p>
Ensemble of optimised machine learning algorithms for predicting surface soil moisture content at global scale (v1.0)
<p>This study investigates the estimation of daily SSM using eight optimised ML algorithms and ten ensemble models (constructed via model bootstrap aggregating techniques and five-fold cross-validation). The algorithmic implementations were trained and tested using the international soil moisture network (ISMN) data collected from 1722 stations distributed across the World. </p>
Data from: Optimisation design and analysis of mobile pump truck frame using response surface methodology
<p><span>In order to realize the lightweight design of mobile pump truck, this paper takes the frame of a certain type of mobile pump truck as the research object. The response surface method is used to carry out lightweight design of the longitudinal beam structure of the frame, and the finite element method is used to establish the finite element model to analyze and compare the frame before and after optimization.The results show that the height, width and thickness of the optimized longitudinal beam section are reduced by 10 mm, 11 mm, and 0.8 mm respectively, and the weight of the whole frame is reduced by 35.8 kg.</span> <span>Before and after optimization, the displacement and stress changes of the frame are small in four motion situations, which meet the lightweight requirements of optimization design.</span></p>
