Part of the project: "Unveiling the role of miRNAs from MSC-EVs in neuroinflammation and behavioral impairments induced by chronic alcohol consumption."

This dataset contains small RNA sequencing data derived from extracellular vesicles (EVs) isolated from human adipose tissue-derived mesenchymal stem cells (MSC-EVs). The data was generated to study the potential therapeutic effects of repeated intravenous administration of MSC-EVs on neuroinflammation, cognitive dysfunction, and addictive-like behaviors induced by chronic alcohol consumption.

Total RNA from MSC-EVs was extracted using the Total Exosome RNA Isolation Kit (Invitrogen). Small RNA libraries were constructed with the Small RNA-Seq Library Prep Kit (Lexogen) and sequenced on the Illumina NextSeq 550 platform with a 1 x 150 bp read length. Spatially resolved single-cell atlas unveils a distinct cellular signature of fatal lung COVID-19 in a Malawian population

This record contains all the fully processed single cell RNA sequencing objects included in the paper Nyirenda et al (2024) 'Spatially resolved single-cell atlas unveils a distinct cellular signature of fatal lung COVID-19 in a Malawian population'.

Abstract

Postmortem single-cell studies have transformed understanding of lower respiratory tract diseases (LRTD) including Covid19, but there is minimal data from African settings where HIV, malaria and other environmental exposures may affect disease pathobiology and treatment targets. We used histology and high-dimensional imaging to characterise fatal lung disease in Malawian adults with (n=9) and without (n=7) Covid19, and generated single-cell transcriptomics data from lung, blood and nasal cells. Data integration with other cohorts showed a conserved Covid19 histopathological signature, driven by contrasting immune and inflammatory mechanisms: in USA, European and Asian cohorts by type I/III interferon responses, particularly in blood-derived monocytes, in the Malawi cohort, by response to interferon-gamma (IFN-γ) in lung-resident macrophages. HIV status had minimal impact on histology or immunopathology. Our study provides a data resource and highlights the importance of studying the cellular mechanisms of disease in underrepresented populations, indicating shared and distinct targets for treatment.

Figure 3

COSMIC_Lung_Atlas.h5ad

COSMIC_Lung_Stromal_Atlas.h5ad

COSMIC_Lung_Immune_Atlas.h5ad

Figure 4

COSMIC_HCLA_Integration.rds

Figure 5

COSMIC_Nasal_Atlas.h5ad

COSMIC_Blood_Atlas.h5ad

Total Post-mortem COVID-19 Lung Autopsy Papers Integration

This data object was generated whereby all publicly available fatal COVID-19 lung single cell cohorts were integrated together. Data from: Unveiling the paths of COVID-19 in a large city based on public transportation data

Human mobility plays a key role in the dissemination of infectious diseases around the world. However, the complexity introduced by commuting patterns in the daily life of cities makes such a role unclear, especially at the intracity scale. Here, we propose a multiplex network fed with 9 months of mobility data with more than 107 million public bus validations in order to understand the relation between urban mobility and the spreading of COVID-19 within a large city, namely, Fortaleza in the northeast of Brazil. Our results suggest that the shortest bus rides in Fortaleza changed ≈ 25% more than the longest ones after an epidemic wave. Such a result is the opposite of what has been observed at the intercity scale. We also find that mobility changes among the neighborhoods are synchronous and geographically homogeneous. Furthermore, we find that the most central neighborhoods in mobility are the primary targets for infectious disease outbreaks, which is quantified here in terms of the linear relation between the disease arrival time and the average of the closeness centrality ranking. These central neighborhoods are also the top neighborhoods in the number of reported cases at the end of an epidemic wave as indicated by the exponential decay behavior of the disease arrival time in relation to the number of accumulated reported cases with decay constant λ ≈ 33 days. We believe that these results can help in the development of new strategies to impose restriction measures in the cities guiding decision-makers with smart actions in public health policies, as well as supporting future research on urban mobility and epidemiology.

On the use of antibiotics in plasticity research: gastropod shells unveil a tale of caution

1) Through phenotypic plasticity, individual genotypes can produce multiple phenotypes dependent on the environment. In the modern world, anthropogenic influences such as man-made pharmaceuticals are increasingly prevalent. They might alter observable patterns of plasticity and distort our conclusions regarding the adaptive potential of natural populations.

2) Antibiotics are nowadays nearly ubiquitous in aquatic environments and prophylactic antibiotic use is also becoming more common to optimize animal survival and reproductive output in artificial settings. In the well-studied plasticity model system Physella acuta, prophylactic erythromycin treatment acts against gram-positive bacteria and thereby reduces mortality.

3) Here, we study its consequences for inducible defence formation in the same species. In a 2×2 split-clutch design, we reared 635 P. acuta in either the presence or absence of this antibiotic, followed by 28-day exposure to either high or low predation risk as perceived through conspecific alarm cues.

4) Under antibiotic treatment, risk-induced increases in shell thickness, a well-known plastic response in this model system, were larger and consistently detectable. Antibiotic treatment reduced shell thickness in low-risk individuals, suggesting that in controls, undiscovered pathogen infection increased shell thickness under low risk. Family variation in risk-induced plasticity was low, but the large variation in responses to antibiotics among families suggests different pathogen susceptibility between genotypes. Lastly, individuals that developed thicker shells had reduced total mass, which highlights resource trade-offs.

5) Antibiotics thus have the potential to uncover a larger extent of plasticity, but might counterintuitively distort plasticity estimates for natural populations where pathogens are a part of natural ecology.
