Data and code for: Partitioning variance in a signaling trade-off under sexual selection reveals among-individual covariance in trait allocation

Understanding the evolution of traits subject to trade-offs is challenging because phenotypes can (co)vary at both the among- and within-individual levels. Among-individual covariation indicates consistent, possibly genetic, differences in how individuals resolve the trade-off, while within-individual covariation indicates trait plasticity. There is also the potential for consistent among-individual differences in behavioral plasticity, although this has rarely been investigated. We studied the sources of (co)variance in two characteristics of an acoustic advertisement signal that trade off with one another and are under sexual selection in the gray treefrog, Hyla chrysoscelis: call duration and call rate. We recorded males on multiple nights calling spontaneously and in response to playbacks simulating different competition levels. Call duration, call rate, and their product, call effort, were all repeatable both within and across social contexts. Call duration and call rate covaried negatively, and the largest covariance was at the among-individual level. There was extensive plasticity in calling with changes in social competition, and we found some evidence for among-individual variance in call rate plasticity. The significant negative among-individual covariance in trait values is perpendicular to the primary direction of sexual selection in this species, indicating potential limits on the response to selection.

Age-by-maternal-age Markov chain with rewards analysis of variance in LRO in rotifers

This set of data and code files is a supplement to the American Naturalist paper:
van Daalen et al. 2021 The contributions of maternal age heterogeneity to variance in lifetime reproductive output

It provides the user the matrices (as first presented in Hernandez et al., 2020, PNAS) and the code to reproduce our analysis or apply the methods to their own data. Two multistate, age-by-maternal-age matrices with basic demographic information (survival and transitions, and fertility) are provided, as well as data to paramaterize a reward matrix. The code presents a Markov chain with rewards approach to calculating mean and variance in lifetime reproductive output from a multistate matrix model, and a method to decompose variance into contributions by individual heterogeneity (from maternal age) and stochasticity (due to inherent randomness in the outcomes of age-specific survival probabilities and age-specific reproductive output).

Data for: Estimating density dependence, environmental variance and long-term selection on a stage-structured life history

We model growth of a density-dependent stage-structured population undergoing small or moderate fluctuations around a deterministically stable equilibrium in a stochastic environment, assuming that a weighted sum of stage abundances, N, exerts density dependence on the stage-specific vital rates of survival and reproduction. We approximate the dynamics of N as a onedimensional stochastic process with three key parameters: the density-independent growth rate and the net density dependence and environmental variance in the life history. Comparisons of populations and species with different life histories are facilitated using the key parameters, which we show how to estimate from long-term demographic data on fluctuations in the vital rates. We also show that life history evolution is a stochastic maximization of a simple function of the key parameters. Elements in the long-term selection gradient acting on the life history can be expressed as sensitivities of this function with respect to density-independent, density-dependent, and stochastic components of the vital rates. Using years of demographic data on a great tit population, we estimate the key demographic parameters, which accurately predict the observed mean, coefficient of variation, and fluctuation rate of N, and also evaluate the long-term selection gradient on the population.

The natural variance of Arabidopsis secondary metabolism on extended darkness-3

In plants due to their sessile nature, secondary metabolites are important components against different abiotic and biotic stress, such as extended darkness. For this reason, the variation of secondary metabolite content of the Arabidopsis thaliana HapMap natural population following 0- and 6-d darkness treatment were detected and the raw data of different accessions at two timepoints were deposited in the MetaboLights database. Moreover, the annotated secondary metabolites of these samples are presented in this data descriptor, which we believe will be a usefully re-usable resource for future integrative analysis with dark-treated transcripts, proteins or other phenotypic data in order to comprehensively illustrate the multiomic landscape of Arabidopsis in response to the stresses exerted by extended darkness.
