Data from: Lianas abundance is positively related with the avian acoustic community in tropical dry forests

Dry forests are important sources of biodiversity where lianas are highly abundant given their ability to grow during times of drought and as a result of secondary growth processes. Lianas provide food and shelter for fauna such as birds, but there are no studies assessing the influence of liana abundance on birds in dry forests. Here we evaluate the influence of liana abundance on the avian acoustic community in the dry forests of Costa Rica at Santa Rosa National Park. We selected forest sites with different levels of liana abundance and set up automated sound recorders for data collection, analysis and estimation of the avian acoustic community. When the number of lianas increases, the avian acoustic community becomes more complex. Lianas could provide important direct and indirect resources for birds such as structure for shelter, protection, nesting and roosting, and food. The positive relationship that lianas have with birds is particularly important in dry forests where lianas are becoming highly abundant due to the level of forest disturbance and climate change, especially for some bird species that are restricted to this ecosystem. By validating the number of bird species detected in the recordings with the acoustic complexity index, we found that a higher acoustic complexity means higher species richness.

Data from: Positive allosteric modulation of the α7 nicotinic acetylcholine receptor as a treatment for cognitive deficits after traumatic brain injury

<p><span>Cognitive impairments are a common consequence of traumatic brain injury (TBI). The hippocampus is a subcortical structure that plays a key role in the formation of declarative memories and is highly vulnerable to TBI. The α7 nicotinic acetylcholine receptor (nAChR) is highly expressed in the hippocampus and reduced expression and function of this receptor are linked with cognitive impairments in Alzheimer's disease and schizophrenia. Positive allosteric modulation of α7 nAChRs with AVL-3288 enhances receptor currents and improves cognitive functioning in naïve animals and healthy human subjects. Therefore, we hypothesized that targeting the α7 nAChR with the positive allosteric modulator AVL-3288 would enhance cognitive functioning in the chronic recovery period of TBI. To test this hypothesis, adult male Sprague Dawley rats received moderate parasagittal fluid-percussion brain injury or sham surgery. At 3 months after recovery, animals were treated with vehicle or AVL-3288 at 30 min prior to cue and contextual fear conditioning and the water maze task. Treatment of TBI animals with AVL-3288 rescued learning and memory deficits in water maze retention and working memory. AVL-3288 treatment also improved cue and contextual fear memory when tested at 24 hr and 1 month after training, when TBI animals were treated acutely just during fear conditioning at 3 months post-TBI. Hippocampal atrophy but not cortical atrophy was reduced with AVL-3288 treatment in the chronic recovery phase of TBI. AVL-3288 application to acute hippocampal slices from animals at 3 months after TBI rescued basal synaptic transmission deficits and long-term potentiation (LTP) in area CA1. Our results demonstrate that AVL-3288 improves hippocampal synaptic plasticity, and learning and memory performance after TBI in the chronic recovery period. Enhancing cholinergic transmission through positive allosteric modulation of the α7 nAChR may be a novel therapeutic to improve cognition after TBI.</span></p>

Data from: The cranial morphology, phylogenetic position and biogeography of the upper Permian dicynodont Compsodon helmoedi van Hoepen (Therapsida, Anomodontia)

Compsodon helmoedi is an obscure dicynodont originally described based on a single specimen from the upper Permian of the Karoo Basin. The discovery of three new specimens of Compsodon from the Luangwa Basin of Zambia and two additional specimens from South African museum collections facilitates a reassessment of its cranial morphology and phylogenetic position. Compsodon is diagnosed by an autapomorphic secondary palate morphology: medial depression at anterior end of premaxillary secondary palate; medial anterior palatal ridges absent; lateral anterior palatal ridges prominent and extend to posterior end of secondary palate; Y-shaped anterior end of posterior median palatal ridge; embayment of palatal rim anterior to caniniform process divided into two depressions by a posteromedially-trending ridge. Other important characters include the presence of maxillary 'postcanines' and a postcaniniform keel; long interpterygoid vacuity; palatine pad smooth and pierced by a foramen; pineal foramen flanked by swollen eminences of parietals; parietals fused and narrowly exposed between broad postorbitals on dorsal surface of skull; and pocket-like depression on lateral surface of maxilla. Phylogenetic analysis demonstrates that Compsodon is a member of Emydopoidea, but underscores major outstanding problems in our understanding of Permian dicynodont phylogeny that require further attention. The cranial morphology of Compsodon converges on that of cryptodonts like Tropidostoma, and as such represents a unique emydopoid morphotype. The stratigraphic range of Compsodon probably spans the upper Cistecephalus and lower Daptocephalus assemblage zones, and its presence in South Africa and Zambia reinforces a pattern of small Permian dicynodonts with wide geographical ranges in southern Gondwana.

Body size, trophic position, and the coupling of different energy pathways across a saltmarsh landscape

<p>Here, we listed the bulk stable isotope values (δ13C and δ15N) and body size measurements of organisms that were analyzed in the manuscript "Body size, trophic position, and the coupling of different energy pathways across a saltmarsh landscape", published in Limnology and Oceanography Letters. Our dataset is a compilation of samplings obtained by the Southern Louisiana marsh food webs project within the Coastal Waters Consortium (CWC) II (Lopez-Duarte et al. 2017a [https://doi.org/10.7266/N7XS5SGD], Lopez-Duarte et al. 2017b [https://doi.org/10.7266/N79W0CJW], Polito et al. 2019 [https://doi.org/10.7266/n7-6277-1216]). The dataset consists of 1563 individual samples from 77 taxa, including basal sources (plants, phytoplankton, detritus, and microphytobenthos), fishes, invertebrates (insects, crustaceans, and spiders), infauna, seaside sparrows (Ammospiza maritima), and marsh rice rats (Oryzomys palustris). Samplings were conducted in three sites, Bay Sansbois, Bay Batiste, and West Pointe à la Hache, located in northeastern Barataria Bay. Bay Sansbois and Bay Batiste were sampled in May and October 2015, and May 2016, whereas West Pointe à la Hache was sampled only in May 2016. Body size measurements are available for 59% of all samples (52 taxa) while δ13C and δ15N are available for all samples.</p>

List of known SNP positions (based on SNP chip data) for base quality score recalibration of alignments for whole-genome resequencing and whole-genome bisulfite sequencing data from great tits (Parus major)

<p>The profiling of epigenetic marks like DNA methylation has become a central aspect of studies in evolution and ecology. Bisulfite sequencing is commonly used for assessing genome-wide DNA methylation at single nucleotide resolution but these data can also provide information on genetic variants like single nucleotide polymorphisms (SNPs). However, bisulfite conversion causes unmethylated cytosines to appear as thymines, complicating the alignment and subsequent SNP calling. Several tools have been developed to overcome this challenge, but there is no independent evaluation of such tools for non-model species, which often lack genomic references. Here, we used whole-genome bisulfite sequencing (WGBS) data from four female great tits (<i>Parus major</i>) to evaluate the performance of seven tools for SNP calling from bisulfite sequencing data. We used SNPs from whole-genome resequencing data of the same samples as baseline SNPs to assess common performance metrics like sensitivity, precision, and the number of true positive, false positive, and false negative SNPs for the full range of variant and genotype quality values. We found clear differences between the tools in either optimizing precision (Bis-SNP), sensitivity (biscuit), or a compromise between both (all other tools). Overall, the choice of SNP caller strongly depends on which performance parameter should be maximized and whether ascertainment bias should be minimized to optimize downstream analysis, highlighting the need for studies that assess such differences.</p>
