Estimating the inbreeding level and genetic relatedness in an isolated population of critically endangered Sichuan taimen (Hucho bleekeri) using genome wide SNP markers

<p>Sichuan taimen (Hucho bleekeri) is critically endangered fish listed in The Red List of Threatened Species compiled by the International Union for Conservation of Nature (IUCN). Specific locus amplified fragment sequencing (SLAF-seq)-based genotyping was performed for Sichuan taimen with 43 yearling individuals from 3 locations in Taibai River (a tributary of Yangtze River) that has been sequestered from its access to the ocean for more than 30 years since late 1980s. Applying the inbreeding level and genetic relatedness estimation using 15,396 genome wide SNP markers, we found that the inbreeding level of this whole isolated population was at a low level (average F=2.6×10-3±0.079), and the means of coancestry coefficients within and between the three sampling locations were all very low (close to 0), too. Genomic differentiation was negatively correlated with the geographical distances between the sampling locations (p &lt; 0.001) and the 43 individuals could be considered as genetically independent two groups. The low levels of genomic inbreeding and relatedness indicated a relatively large number of sexually mature individuals were involved in reproduction in Taibai River. This study suggested a genomic-relatedness-guided breeding and conservation strategy for wild fish species without pedigree information records.</p>

Heterozygosity–fitness correlations reveal inbreeding depression in neonatal body size in a critically endangered rock iguana

Inbreeding depression, though challenging to identify in nature, may play an important role in regulating the dynamics of small and isolated populations. Conversely, greater expression of genetic load can enhance opportunities for natural selection. Conditional expression concentrates these opportunities for selection and may lead to failure of detection. This study investigates the possibility for age-dependent expression of inbreeding depression in a critically endangered population of rock iguanas, Cyclura nubila caymanensis. We employ heterozygote-fitness correlations to examine the contributions of individual genetic factors to body size, a fitness-related trait. Nonsignificant reductions in homozygosity (up to 7%) were detected between neonates and individuals surviving past their first year, which may reflect natural absorption of inbreeding effects by this small, fecund population. The majority of variation in neonate body size was attributed to maternal or environmental effects (i.e., clutch identity and incubation length); however, heterozygosity across 22 microsatellite loci also contributed significantly and positively to model predictions. Conversely, effects of heterozygosity on fitness were not detectable when adults were examined, suggesting that inbreeding depression in body size may be age dependent in this taxon. Overall, these findings emphasize the importance of taking holistic, cross-generational approaches to genetic monitoring of endangered populations.

Genetic differentiation and overexploitation history of the critically endangered Lehmann's Poison Frog: Oophaga lehmanni

<p>Species conservation with fragmented and endangered populations must be based on a prior and thorough knowledge of the structure and population dynamics. <i>Oophaga lehmanni</i> is a dendrobatid species endemic of Colombia and is restricted to its type locality. This species has a fragmented distribution and is considered as critically endangered mainly due to habitat destruction and overexploitation. <i>Oophaga lehmanni</i> exhibits phenotypic variation in the dorsal color pattern (red and yellow morphs). We reconstructed the overexploitation history that this species has faced in the last 40 years. In addition, we collected genetic and morphological data for the first time in natural populations to describe genetic diversity between and within populations, and to evaluate morphological and genetic differences between red and yellow morphs. Overexploitation data suggest that more than 80.000 (Min=60.047 - Max=102.236) frogs were extracted from the field in the last four decades, probably generating the local extirpation or population decline from the type locality. Genetic data<i> </i>showed reduced genetic diversity. Observed heterozygosity (mean±s.d.=0.599±0.165) is lower than expected (mean±s.d.=0.867± 0.082). We did not find differences in body size and heterozygosity between the two morphs; however, individuals analyzed were assigned to two genetic clusters, which corresponded to the <i>O. lehmanni</i>-yellow and <i>O. lehmanni</i>-red. In addition, F<sub>ST </sub>(0.209) and Nei genetic distance (0.18) values indicated genetic differentiation between the two morphs; therefore, red and yellow morphs should be treated as independent management units. This information will help to define appropriate and long-term conservation units, as a useful tool to mitigate the extinction risk of this species.</p>

High quality genomes produced from single MinION flow cells clarify polyploid and demographic histories of critically endangered Fraxinus (ash) species

<p>With populations of threatened and endangered species declining worldwide, efforts are being made to generate high-quality genomic records of these species before they are lost forever. Here, we demonstrate that data from single Oxford Nanopore Technologies (ONT) MinION flow cells can, even in the absence of highly accurate short DNA-read polishing, produce high-quality <em>de novo</em> plant genome assemblies adequate for downstream analyses, such as synteny and ploidy evaluations, paleodemographic analyses, and phylogenomics. This study focuses on three North American ash tree species in the genus <em>Fraxinus</em> (Oleaceae) that were recently added to the International Union for Conservation of Nature (IUCN) Red List as critically endangered. Our results support a whole genome triplication at the base of the Oleaceae as well as a subsequent whole genome duplication shared by <em>Syringa</em>, <em>Osmanthus</em>, <em>Olea, and Fraxinus</em>. Finally, we demonstrate the use of ONT long-read sequencing data to reveal patterns in demographic history.</p>

Data for: Shifts in plant-invertebrate interactions between wild and ex-situ conservation populations of a critically endangered tree

<p>Ex-situ conservation is an effective approach to prevent the extinction of endangered species. Biotic interactions (eg herbivory and pollination) are critical to ex-situ conservation success, including plant establishment, survival, and reproduction. However, shifts in biotic interactions between wild and ex-situ populations are still poorly understood.  We compared herbivory and pollination characteristics between the only wild population (WP) and three ex-situ populations (LP, local population, nearby WP; NP, north population, ca. 850 km; and SP, south population, ca. 750 km) of a critically endangered tree species (<em>Sinojackia huangmeiensis</em>) to explore the latitudinal changes in plant-invertebrate interactions.  Larvae of the Limacodidae family were the dominant herbivores in WP, LP, and NP, while the only herbivore observed in SP was a snail. Compared to WP, the leaf herbivory rate was unchanged in LP but decreased in NP and SP. Leaf defense traits (total phenols, tannins, leaf thickness, and leaf dry matter content) increased or remained unchanged in the three ex-situ populations. A pollinator (<em>Apis cerana</em>) of <em>S. huangmeiensis</em> was present in the four populations. NP and SP lacked some pollinators that were found in both WP and LP, but they shared one pollinator that was not observed in WP and LP. The pollinator visiting frequency increased in SP, while it did not change significantly in LP and NP. Synthesis and applications: Our results suggested that both herbivory and pollination of <em>S. huangmeiensis</em> changed in ex-situ populations, with complete or partial changes in herbivores, leaf herbivory rate, pollinators, pollinator visiting frequency, and fruit set in the two distant ex-situ populations. This work provides a unique empirical study of shifts in both antagonistic and mutualistic biotic interactions between wild and ex-situ populations. We emphasized that it is essential to integrate herbivore and pollinator management in future ex-situ conservation of plant species.</p>
