Strengthening the global environmental assessment seascape in support of ocean sustainability

<p>Ambitious evidence-based policies are urgently needed to redirect mankind&rsquo;s trajectory towards ocean sustainability. While global environmental assessments (GEAs) synthesizing ocean knowledge are multiplying, it is crucial to ensure that their processes and outputs are conducive to social legitimacy, scientific credibility, and are relevant to decision makers&rsquo; needs. Building upon institutional and scientific literature, we consolidate a list of best practices for GEAs to achieve legitimacy, credibility, and salience. We then develop a standardized framework to score the level of implementation of these best practices and to assess the coverage of ocean knowledge in GEAs. Lastly, we apply this framework to review 12 influential reports at the ocean science-policy interface. We found that credibility best practices are well implemented but that all GEAs, and in particular ocean-focused assessments, have significant opportunities to strengthen the implementation of legitimacy and salience best practices. We identify that increasing stakeholder engagement and broadening the diversity of knowledge represented is needed to improve the legitimacy of GEAs. Additionally, we found that GEAs could increase their salience by featuring more actionable knowledge for decision-makers, including futures thinking, multi-scale intervention options, and evaluation of progress towards international targets. Finally, we highlight four recommendations to strengthen the GEA seascape: elevating co-production practices, bridging scales through multi-level approaches, increasing transparency in knowledge choices and gaps, and coordinating assessment processes.</p>

Dataset used in the assessment of the article "Basic urban services fail to neutralise environmental determinants of 'rattiness', a composite metric of rat abundance"

<p>This data was collected in four Brazilian informal settlements located in the city of Salvador - the third largest city of Brazil - in the wet season of the year&nbsp;2018. The data includes the collection of three rat abundance metrics - namely, rat marks on track plates, rats caught in live traps and removed, and presence of rat signs (faecal droppings, trails and active burrows) - in a total of 529 independent sampling locations. In addition to the single rat metrics, which were also used to compose the rattiness outcome, the data contain the baseline environmental and socioeconomic (surveyed and mapped) variables&nbsp;and the BUS variables considered in Carvalho-Pereira et al., 2023. DNA-based assessment of environmental degradation in an unknown fauna: the freshwater macroinvertebrates of the Indo-Burmese hotspot

<p>New methods are required for biomonitoring of poorly known tropical ecosystems, but biological assessments of environmental status are limited by insufficient information on taxonomy, composition, and ecology of local communities. The current work applies DNA-based assessment to establish the impact of various types of anthropogenic disturbances on the freshwater macroinvertebrates in an understudied biodiversity hotspot in South Asia, an area that attracts increasing attention for the loss of aquatic ecosystems.</p> <p>We sampled 16 river systems in the Chittagong Hill Tracts region of Bangladesh and characterised habitat intactness based on a set of 14 environmental parameters associated with habitat quality and human activities. Whole-community metabarcoding was used to investigate the distribution of hypothetical species-level clusters (Operational Taxonomic Units, OTUs) across sites of different impacts.</p> <p>We found &gt;900 DNA clusters of insects, decapods and molluscs, dominated by Diptera, which revealed significant variation (p&lt;0.001) in richness across sites. The presumed sensitive Ephemeroptera-Plecoptera-Trichoptera (EPT) represented 15.6% of total OTU richness. The type and strength of anthropogenic stressors varied greatly across streams but did not affect total OTU diversity. In contrast, EPT richness decreased by ~50% in response to habitat degradation. Partial-network analysis revealed 26 OTUs that may serve as potential indicators for either good or poor ecological status. Overall, our results document high diversity, local endemicity and pronounced responses to disturbance in these largely unexplored but threatened habitats.</p> <p><em>Synthesis and applications</em>: The proposed methodology combines local habitat surveys across sites of various degrees of disturbance with species-level metabarcoding, as a model for biological evaluation of water bodies in poorly known and inaccessible places across the world. Implemented here for the Indo-Burmese hotspot, the approach will have great value for applied conservation management as a step towards building a biomonitoring system in this region where currently little is known about the taxonomy, diversity and endemicity in both intact and disturbed ecosystems.</p>

Assessing the performance and efficiency of environmental DNA/RNA capture methodologies under controlled experimental conditions

<p>Growing interest and affordability of environmental DNA and RNA (eDNA and eRNA) approaches for biodiversity assessments and monitoring of complex ecosystems have led to the emergence of manifold protocols for nucleic acids (NAs) isolation and processing. Although there is no consensus on a standardized workflow, the common practice for water samples is to concentrate NAs via filtration using varying pore size membranes. Using the smallest pore is assumed to be most efficient for NAs capture from a wide range of material (including sub-cellular particles), however a trade-off must occur between detection of a meaningful molecular signal and cost/time effort when processing samples using fine pore membranes.</p> <p>Comparative studies involving formal efficiency assessments are lacking, which restricts informed decision-making around an optimized sampling approach for applications such as biosurveillance (i.e., detection and monitoring of target taxa - nuisance organisms, endangered and indicator taxa or other species of economic or cultural importance). Here, we present an experimental study using an easily cultured microalgal species (<em>Alexandrium pacificum</em>) to test different filter membranes for capturing NAs in the context of cost/time effort and cell fractions encountered in nature (whole cells, partially lysed, and naked NAs).</p> <p>The results showed no statistically significant difference between membrane types for capturing target eDNA signal from intact and partially lysed cell treatments. In terms of time effort and volume processed, higher efficiency ratings were obtained with the larger pore size (5 µm) cellulose membranes. Positively charged nylon demonstrated enhanced capture of naked NAs, and especially eRNA signal, across treatments.</p> <p>Our findings support using coarse pore size filters for adequate capture of target NA signal (from both eDNA and eRNA) with less processing time. The framework presented here can provide a quick and robust feasibility check and comparative assessment of new and existing NA processing technologies, and allows sufficient control over multiple parameters, including physical-chemical water properties, temporal scales, and concentration and type of input material.</p>

Data: Use of environmental DNA in assessment of fish functional and phylogenetic diversity

<p><strong>Abstract</strong></p> <p>Assessing the impact of global changes and protection effectiveness is a key step in monitoring marine fishes. Most traditional census methods are demanding or destructive. Nondisturbing and nonlethal approaches based on video and environmental DNA are&nbsp;alternatives to underwater visual census or fishing. However, their ability to detect multiple biodiversity factors beyond traditional taxonomic diversity is still unknown. For bony fishes and elasmobranchs, we compared the performance of eDNA metabarcoding and long-term remote video to assess species&rsquo; phylogenetic and functional diversity. We used 10 eDNA samples from 30 L of water each and 25 hours of underwater videos over 4 days on Malpelo Island (pacific coast of Colombia), a remote marine protected area. Metabarcoding of eDNA detected 66% more molecular operational taxonomic units (MOTUs) than video. We found 66 and 43 functional entities with a single eDNA marker and videos, respectively, and higher functional richness for eDNA than videos. Despite gaps in genetic reference databases, eDNA also detected a higher fish phylogenetic diversity than videos; accumulation curves showed how 1 eDNA transect detected as much phylogenetic diversity as 25 hours of video. Environmental DNA metabarcoding can be used to affordably, efficiently, and accurately census biodiversity factors in marine systems. Although taxonomic assignments are still limited by species coverage in genetic reference databases, use of MOTUs highlights the potential of eDNA metabarcoding once reference databases have expanded.</p> <p><strong>Methods</strong></p> <p>We sampled around the Sanctuary of Fauna and Flora in Malpelo, a remote oceanic island 490 km off the Colombia in the eastern tropical Pacific (Fig. 1), for 4 days (25-28 March 2018) at 1 site (El Arrecife). Malpelo is surrounded by deep water and fishing activities are prohibited in the surrounding 8,757 km2 (Edgar et al. 2011). The reef ecosystem around the island is influenced by major oceanic currents (Rodríguez-Rubio et al. 2003) and local upwelling, and the benthos is bare rock with low coral cover (Quimbayo et al. 2017). Malpelo Island is one of the most pristine and vulnerable reef ecosystems in the tropical eastern Pacific. Fish biomass and biodiversity are high (&gt;250 vertebrates species) and provide a baseline for undisturbed assemblages in this marine province (Quimbayo et al. 2017).</p> <p>We deployed 1 long-duration remote underwater video system (RUV) (Extrem-Vision, Rivesaltes, France) that films up to 12 hours (screenshots in Appendix S1). The camera was 40 cm above the seafloor (13 m deep, 04.00600&deg;, -81.60433&deg;) and had a 90&deg; field of view in which benthic and pelagic areas were recorded over 10 m2. Resolution was 1920 x 1080 pixels, and 30 frames/second were shot. Recording occurred on 25 (day and night) and 28 March (day) (Fig 1c). Cameras filmed 24 hours and 50 minutes of video. At night 2 dive lights illuminated the camera&rsquo;s view. A Hero 5 (GoPro, San Mateo, California) was mounted on top the RUVs to film in the opposite direction for the first 2 hours of deployment of each daylight recording. Three hours and 30 minutes were recorded with the GoPros. During video recordings, we sampled eDNA above the camera in round surface transects. We did 5 identical transects at different times, corresponding to 10 samples (i.e., eDNA filters) (Fig. 1) because we collected 2 samples/transect. Transects sampled from a boat, and we pumped 30 L of water/sampled. We used an Athena peristaltic pump (Proactive Environmental Products, Bradenton, Florida) (nominal flow 1.0 L/minute) on each side of the boat to filter water through a VigiDNA 0.20 &mu;m cross-flow filtration capsule (SPYGEN, le Bourget du Lac, France). To avoid contamination, we used only disposable sterile tubing and gloves for each filtration capsule. Immediately after filtration, the filter units were filled with CL1 Conservation buffer (SPYGEN, le Bourget du Lac, France) and stored at room temperature (20-25&deg; C) for 5.5 months until DNA extraction.</p> <p>For video processing, two frames/second were extracted from all videos. Fishes were identified at the lowest taxonomic level possible, following Fishbase taxonomy (Froese &amp; Pauly 2000), by trained personnel, who recorded the first occurrence of each species in each of the videos (i.e., number of individuals per species was not recorded).</p> <p><strong>Usage Notes</strong></p> <p>* eDNA</p> <p>Pre and post-processed eDNA metabarcoding data for the three markers used in the study (teleo, chon, vert01) alongside metadata.&nbsp;</p> <p>* Videos&nbsp;</p> <p>Recording of each fish species&#39; first occurence.&nbsp;</p> <p>Please see the README.md file for more information on the files.</p>
