Figures, plotting scripts, and data for "A fast, low-cost, and stable memory algorithm for implementing multicomponent transport in direct numerical simulations"

This dataset contains the figures, as well as the necessary plotting scripts and data to reproduce them, for the article "A fast, low-cost, and stable memory algorithm for implementing multicomponent transport in direct numerical simulations" by Aaron J. Fillo, Jason Schlup, Guillaume Beardsell, Guillaume Blanquart, and Kyle E. Niemeyer (2019). In addition, the code used to generate the eigenvalues in Table 1 is included.

The scripts were run in Matlab 2019a, though none of the versions used should be version-dependent. Furthermore, non-standard functions are included with dependencies hard-coded. We used export_fig (https://github.com/altmany/export_fig) to generate high-quality figures, and redistribute the version used here for reproducibility (export_fig was developed by Oliver J. Woodford and Yair M. Altman, and made available openly under the BSD 3-Clause License).

The code included in this dataset is released under the BSD 3-Clause License (see LICENSE.txt for details), other than the source of export_fig, as described. The figures are shared under the Creative Commons Attribution 4.0 International License (CC BY 4.0, https://creativecommons.org/licenses/by/4.0/).

Lab Study Dataset: Fast and Secure Contact Exchange in Groups

This record contains the lab study dataset and evaluation R source code from the paper "Sounds Good? Fast and Secure Contact Exchange in Groups" by Florentin Putz, Steffen Haesler, and Matthias Hollick in Proceedings of the ACM on Human-Computer Interaction (CSCW '24).

Abstract:

Trustworthy digital communication requires the secure exchange of contact information, but current approaches lack usability and scalability for larger groups of users. We evaluate the usability of two secure contact exchange systems: the current state of the art, SafeSlinger, and our newly designed protocol, PairSonic, which extends trust from physical encounters to spontaneous online communication. Our lab study (N=45) demonstrates PairSonic's superior usability, automating the tedious verification tasks from previous approaches via an acoustic out-of-band channel. Although participants significantly preferred our system, minimizing user effort surprisingly decreased the perceived security for some users, who associated security with complexity. We discuss user perceptions of the different protocol components and identify remaining usability barriers for CSCW application scenarios.

Dataset:

Our pseudonymous dataset contains usability, security, and preference scores, completion times, reported usage of nine types of social and collaborative tools, and seven demographic and control variables, for each of our 45 participants.

Analysis source code:

Our R Markdown source code includes the full reproducible code of our analysis. This code generates all statistical figures from our paper. The code can also be used to reproduce our quantitative results and tables.

Please refer to the README.md file and our paper for further details about the dataset and the lab study.

Acknowledgments:

This work has been funded by the LOEWE initiative (Hesse, Germany) within the emergenCITY center [LOEWE/1/12/519/03/05.001(0016)/72].

Humatch - fast, gene-specific joint humanisation of antibody heavy and light chains

Antibodies are a popular and powerful class of therapeutic due to their ability to exhibit high affinity and specificity to target proteins. However, the majority of antibody therapeutics are not genetically human, with initial therapeutic designs typically obtained from animal models. Humanisation of these precursors is essential to reduce immunogenic risks when administered to humans.

To aid humanisation we developed Humatch, a computational tool designed to offer experimental-like joint humanisation of heavy and light chains in seconds. Humatch consists of three lightweight Convolutional Neural Networks (CNNs) trained to identify human heavy V-genes, light V-genes, and well-paired antibody sequences with near-perfect accuracy. We show that these CNNs, alongside germline similarity, can be used for fast humanisation that aligns well with known experimental data. Throughout the humanisation process, a sequence is guided towards a specific target gene and away from others via multiclass CNN outputs and gene-specific germline data. This guidance ensures final humanised designs do not sit `between' genes, a trait that is not naturally observed. Humatch's optimisation towards specific genes and good VH/VL pairing increases the chances that final designs will be stable and express well and reduces the chances of immunogenic epitopes forming between the two chains.

Here we share the data used to train and evaluate Humatch and the CNN weights and germline likeness lookup arrays that guide its humanisation.

Comparative transcriptomics of tropical woody plants supports fast and furious strategy along the leaf economics spectrum in lianas

Lianas, climbing woody plants, influence the structure and function of tropical forests. Climbing traits have evolved multiple times, including ancestral groups such as gymnosperms and pteridophytes, but the genetic basis of the liana strategy is largely unknown. Here, we use a comparative transcriptomic approach for 47 tropical plant species, including ten lianas of diverse taxonomic origins, to identify genes that are consistently expressed or downregulated only in lianas. Our comparative analysis of full-length transcripts enabled the identification of a core interactomic network common to lianas. Sets of transcripts identified from our analysis reveal features related to functional traits pertinent to leaf economics spectrum in lianas, including upregulation of genes controlling epidermal cuticular properties, cell wall remodeling, carbon concentrating mechanism, cell cycle progression, DNA repair and a large suit of downregulated transcription factors and enzymes involved in ABA-mediated stress response as well as lignin and suberin synthesis. Altogether, these genes are known to be significant in shaping plant morphologies through responses such as gravitropism, phyllotaxy and shade avoidance.
