HD array with genoypes of a cross Iberian x Duroc pigs
<p>Nine candidate Duroc sires and 55 Iberian dams producing 214 Duroc × Iberian barrows were typed for the HD porcine Affymetrix array. This file contains the genotypes after using the AXIOM Analysis Suite. The format of the file is tped. The first four columms are chro: chromosome number; rr: not in use and can be deleted; marker: marker name according to Affymentrix; pos: position in base pairs in the chromosome (Sscrofa 11.1). The last 562 columns correspond to the genotypes of 281 animals. Individuals with a name incuding "H" are crossbred barrows. Animals with a name including "padres" or "madres" are Iberian females. The last ones can also have H in the name. The rest of animals are Duroc sires. </p> <p> </p>
Data from: A mix of old British and modern European breeds: Genomic prediction of breed composition of smallholder pigs in Uganda
<p>Pig herds in Africa comprise genotypes ranging from local ecotypes to commercial breeds. Many animals are composites of these two types and the best levels of crossbreeding for particular production systems are largely unknown. These pigs are managed without structured breeding programs and inbreeding is potentially limiting. The objective of this study was to quantify ancestry contributions and inbreeding levels in a population of smallholder pigs in Uganda. The study was set in the districts of Hoima and Kamuli in Uganda and involved 422 pigs. Pig hair samples were taken from adult and growing pigs in the framework of a longitudinal study investigating productivity and profitability of smallholder pig production. The samples were genotyped using the porcine GeneSeek Genomic Profiler (GGP) 50K SNP Chip. The SNP data was analyzed to infer breed ancestry and autozygosity of the Uganda pigs. The results showed that exotic breeds (modern European and old British) contributed an average of 22.8% with a range of 2–50% while "local" blood contributed 69.2% (36.9–95.2%) to the ancestry of the pigs. Runs of homozygosity (ROH) greater than 2 megabase (Mb) quantified the average genomic inbreeding coefficient of the pigs as 0.043. The scarcity of long ROH indicated low recent inbreeding. We conclude that the genomic background of the pig population in the study is a mix of old British and modern pig ancestries. Best levels of admixture for smallholder pigs are yet to be determined, by linking genotypes and phenotypic records.</p>
Small intestinal microbiota data of pigs receiving control or pharmaceutical levels of ZincOxide
<p>To improve our understanding of host and intestinal microbiome interaction, this research investigated the effects of a high level zinc oxide in the diet as model intervention on the intestinal microbiome and small intestinal functionality in clinically healthy post-weaning piglets.</p> <p>In study 1 piglets received either a high concentration of zinc as zinc oxide (Zn, 2690 mg/kg) or a low Zn concentration (100 mg/kg) in the diet during the post weaning period (d 14-23). We investigated the effects on the piglet’s small intestinal microbiome and functionality of intestinal tissue. In study 2 we investigated the impact of timing of the dietary zinc intervention, i.e. between d 0-14 and/or d 14-23 post weaning, and the consecutive effects on the piglet’s intestinal functionality. We acquired data on the microbiota composition in small intestinal digesta and gene expression profiles of both jejunum and ileum tissue.</p> <p>Overall, we observed differences in the small intestinal functionality during the post weaning period between piglets receiving a diet with a low or high concentration ZnO content.</p>

A Comparison of Passive and Active Dust Sampling Methods for Measuring Airborne MRSA in Pig Farms

Smit</p> <p> Methicillin resistant strains of <em>Staphylococcus aureus </em>(MRSA) are resistant to most b-lactam antibiotics. Pigs are an important reservoir of livestock associated MRSA (LA-MRSA), which is genetically distinct from both hospital and community acquired MRSA. Occupational exposure to pigs on farms can lead to LA-MRSA carriage by workers. There is a growing body of research on MRSA found in the farm environment, the airborne route of transmission, and its implication on human health. This study aims to compare two sampling methods used to measure airborne MRSA in the farm environment; passive dust sampling with electrostatic dust fall collectors (EDCs), and active inhalable dust sampling using stationary air pumps with Teflon filters.</p> <p>Paired dust samples using EDCs and GSP samplers, totaling 87 samples, were taken from seven Dutch pig farms, in multiple compartments housing pigs of varying ages. Total nucleic acids of both types of dust samples were extracted and targets indicating MRSA (<em>femA, nuc, mecA</em>) and total bacterial count (16S rRNA) were quantified using quantitative Real Time PCRs.</p> <p>MRSA could be measured in all stationary pump samples and in 94% of the EDCs, additionally MRSA was present on every farm sampled. There was a strong positive relationship between the paired MRSA levels found in EDCs and those measured on filters (Normalized by 16S rRNA; Pearson’s correlation coefficient r=0.94, Not Normalized; Pearson’s correlation coefficient r=0.84).</p> <p>This study suggests that EDCs can be used as an affordable and easily standardized method for quantifying airborne MRSA levels in the pig farm setting.</p>

Inflammatory responses induced by the monophasic variant of Salmonella typhimurium in pigs play a role in the high shedder phenotype and fecal microbiota composition
<p>Pigs infected with <em><span>Salmonella</span></em> may excrete large amounts of <em><span>Salmonella</span></em>, increasing the risk of spread of this pathogen in the food chain. Identifying <em><span>Salmonella</span></em> high shedder pigs is therefore required to mitigate this risk. We analyzed immune-associated markers and composition of the gut microbiota in specific-pathogen-free pigs presenting different shedding levels after an oral infection with <span>Salmonella</span>. Immune response was studied through total blood cell counts, production of anti-<em><span>Salmonella</span></em> antibodies and cytokines, and gene expression quantification. Total <em><span>Salmonella</span></em> shedding for each pig was estimated and hierarchical clustering was used to cluster pigs into high, intermediate, and low shedders. Gut microbiota compositions were assessed using 16S rRNA microbial community profiling. Comparisons were made between control and inoculated pigs, then between high and low shedders pigs. Prior to infection, high shedders had similar immunological profiles compared to low shedders. As soon as 1 day postinoculation (dpi), significant differences in the cytokine production level and on the expression level of several host genes related to a proinflammatory response were observed between high and low shedders. Infection with <em><span>Salmonella</span></em> induced an early and profound remodeling of the immune response in all pigs, but the intensity of the response was stronger in high shedders. In contrast, low shedders seroconverted earlier than high shedders. Just after induction of the proinflammatory response (at 2 dpi), some taxa of the fecal microbiota were specific to the shedding phenotypes. This was related to the enrichment of several functional pathways related to anaerobic respiration in high shedders. In conclusion, our data show that the immune response to <em><span>Salmonella</span></em> modifies the fecal microbiota and subsequently could be responsible for shedding phenotypes. Influencing the gut microbiota and reducing intestinal inflammation could be a strategy for preventing <em><span>Salmonella</span></em> high shedding in livestock.</p>

Domestication shapes the pig gut microbiome and immune traits from the scale of lineage to population
<p><span>Animal ecology and evolution have long been known to shape host physiology, but more recently, the gut microbiome has been identified as a mediator between animal ecology and evolution and health</span><span>. The gut microbiome has been shown to differ between wild and domestic animals, but the role of these differences for domestic animal evolution remains unknown. </span><span>Gut microbiome responses to new animal genotypes and local environmental change during domestication may promote specific host phenotypes that are adaptive (or not) to the domestic environment. Because the gut microbiome supports host immune function, understanding the effects of animal ecology and evolution on the gut microbiome and immune phenotypes is </span><span>critical. </span><span>We investigated how domestication affects the gut microbiome and host immune state in multiple pig populations across five domestication contexts representing domestication status and current living conditions: free-ranging wild, captive wild, free-ranging domestic, captive domestic in research or industrial settings. We observed that domestication context explained much of the variation in gut microbiome composition, pathogen abundances, and immune markers, yet the main differences in the repertoire of metabolic genes found in the gut microbiome were between the wild and domestic genetic lineages. We also documented population-level effects within domestication contexts, demonstrating that fine scale environmental variation also shaped host and microbe features. Our findings highlight that understanding </span><span>which gut microbiome and immune traits respond to host genetic lineage and/or scales of local ecology could inform </span><span>targeted interventions that manipulate the gut microbiome to achieve beneficial health outcomes. </span></p>
Genotype data of Philippine native pigs, Duroc, Landrace, Large White and Berkshire, using 20 ISAG-FAO recommended microsatellite markers
<p>Microsatellite genotyping is a cost-effective method for the genetic diversity analysis of under-studied populations, such as the Philippine native pigs. We genotyped <em>n</em> = 196 pigs representing 7 Philippine native pig populations (<em>n </em>= 20 to 27 for each population) and 4 commercial transboundary breeds (<em>n</em> = 9 to 11 for each population). Twenty microsatellite markers, recommended by the International Society of Animal Genetics (ISAG)-FAO, were used to generate the dataset for population analysis (S0005, S0155, S0026, S0355, Sw830, Sw2410, Swr1941, Sw632, Sw24, S0228, Sw936, S0097, Sw857, Sw122, Sw2406, IGF1, Sw240, S0090, S0226, Sw72). S0218 was used as a sex marker (data not shown). All loci, except Sw24, did not deviate from Hardy Weinberg equilibrium. Each marker showed an average <em>PIC </em>of 0.779. A total of 260 alleles of length 86 to 272 bp were obtained. Using this dataset, we determined population structure and conservation priorities in the Philippine native pigs. This dataset contains both the raw files (.fsa) and the processed file (.txt). This dataset can be used by colleagues to increase their research coverage and achieve multi-population and multi-country comparisons, especially among Asian indigenous pigs.</p>
Rooting motivation in growing-finishing pigs
<p>Rooting is a strongly motivated, species-specific behaviour of pigs. Most housing systems do not provide appropriate materials that enable the full expression of this behaviour, and it remains unclear whether straw is an appropriate rooting material. We therefore investigated the suitability of small (minimal) and large (deep) amounts of straw as well as large amounts of compost to satisfy rooting motivation in pigs. Fifty-seven growing-finishing pigs were housed in three pens, each providing permanent access to one of the three treatment substrates. Eight pigs per group were tested individually in a conditioned place preference test (CPPT) and another eight pigs in a classical preference test (PT). In the tests, pigs could show their preference to consume freely available food ("feed") or food hidden in sawdust ("root"). In the CPPT, food was only present during training but not during testing. Pigs were exposed to the test situation twice, with approximately 72 kg and 115 kg body weight. In both tests, the following variables were measured and used as outcome variables in linear mixed effect models: first decision to choose one of the two stimuli ("feed" or "root"), duration of time spent in proximity to "root", number of changes between stimuli, and latency to the first decision. Overall, the pigs' first decision (<i>P</i> = 0.076) and the duration in proximity to "root" (<i>P</i> = 0.034) varied among treatments: Pigs housed with minimal straw were more likely to choose "root" first (post hoc comparison; <i>P</i> = 0.090) and spent more time in proximity to "root" (<i>P</i> = 0.030) than pigs housed with compost, whereas pigs housed with deep straw were intermediate. Interestingly, the patterns of response to the treatment differed depending on the behavioural tests for both, first decision (interaction; <i>P</i> = 0.032) and duration in proximity to "root" (interaction; <i>P</i> = 0.006). In addition, pigs in the PT changed more often between stimuli than pigs in the CPPT (<i>P</i> < 0.001). There was an interactive effect between test and treatment for latency to first decision (interaction; <i>P</i> = 0.082), though pairwise comparisons did not reveal any differences. We concluded that in this study housing with permanent access to compost satisfied rooting motivation in pigs more than housing with minimal amounts of straw.</p>
