Flat thin films forward simulations (Complex fresnel rs and rp). Rough thin film of sio2, sweeped in thickness about 1micron (Intensity and raw rs and rp.) Both as measured with 0 to NA = 0.9 angles.

This dataset is part of a project under the ATMOC consortium, involving case studies of various simple one-material layers and their optical properties, particularly focusing on their interaction with light in terms of reflectivity. It encompasses samples , studied by institutions like UT Twente, IMEC, and CEA. These samples include flat surfaces coated with materials like Si, Mo, Ru, Al, Ru, Ni, Mo, Nb, Pt, Ta, Cr, TiN, and and rough thermal SiO2 on Si wafers, with thicknesses ranging from a few nanometers to several micrometers, applied through processes like PVD deposition and thermal oxidation at high temperatures.

The dataset leverages refractive index data from the online resource "refractiveindex.info" to simulate the optical properties of these layers. The reflection of light is primarily determined by the Fresnel reflection coefficient, with additional simulations for rough surfaces using JCMWave's Finite Element Method (FEM) to understand the effects of surface roughness on light reflection. Primary setup it represents is prototype of Coherent Fourier Scatterometry (typically used for critical parameters of grating reconstruction|).

Data are stored in .mat and .csv formats, with MATLAB scripts for generating visualizations of the model results, such as pcolor plots of intensity reflections based on variables like cover thickness and k-axis normalization. Python examples are also provided for loading and visualizing the data. The datasets aim to offer a comprehensive understanding of the optical properties of these materials and structures, supporting the development of standards and models for optical measurements and applications. Additionally, the dataset includes references to further studies and methodologies, such as the T-matrix approach and the Fabry-Perot formula extension, indicating a scholarly foundation in optical physics and engineering research.

Population genomics of flat-tailed horned lizards (Phrynosoma mcallii) informs conservation and management across a fragmented Colorado Desert landscape

Phrynosoma mcallii (flat-tailed horned lizards) is a species of conservation concern in the Colorado Desert of the United States and Mexico. We analyzed ddRADseq data from 45 lizards to estimate population structure, infer phylogeny, identify migration barriers, map genetic diversity hotspots, and model demography. We identified the Colorado River as the main geographic feature contributing to population structure, with the populations west of this barrier further subdivided by the Salton Sea. Phylogenetic analysis confirms that northwestern populations are nested within southeastern populations. The best-fit demographic model indicates Pleistocene divergence across the Colorado River, with significant bidirectional gene flow, and a severe Holocene population bottleneck. These patterns suggest that management strategies should focus on maintaining genetic diversity on both sides of the Colorado River and Salton Sea. We recommend additional lands in the U.S. and Mexico that should be considered for similar conservation goals as those in the Rangewide Management Strategy (RMS). We also recommend periodic rangewide genomic sampling to monitor ongoing attrition of diversity, hybridization, and changing structure due to habitat fragmentation, climate change and other long-term impacts.

Anomalous magnetic noise in an imperfectly flat landscape in the topological magnet Dy_2Ti_2O_7

Noise generated by motion of charge and spin provides a unique window into materials at the atomic scale. From temperature of resistors to electrons breaking into fractional quasiparticles , “listening” to the noise spectrum is a powerful way to decode underlying dynamics. Here, we use ultrasensitive SQUIDS to probe the puzzling noise in a frustrated magnet, the spin-ice compound Dy2Ti2O7 (DTO), revealing cooperative and memory effects. DTO is the first topological magnet in three dimensions–characterised by an emergent magnetostatics and tell-tale fractionalized magnetic monopole quasiparticles–whose real-time dynamical properties have been an enigma from the very beginning. We show that DTO exhibits highly anomalous noise spectra, differing significantly from the expected Brownian noise of monopole random walks, in three qualitatively different regimes: equilibrium spin ice, a ‘frozen’ regime extending to ultra-low temperatures, as well as a high-temperature ‘anomalous’ paramagnet. We present several distinct mechanisms which give rise to varied coloured noise spectra. In addition, we identify the structure of the local spin-flip dynamics as a crucial ingredient for any modelling. Thus, the dynamics of spin ice reflects the interplay of local dynamics with emergent topological degrees of freedom and a frustration-generated imperfectly flat energy landscape, and as such points to intriguing cooperative and memory effects for a broad class of magnetic materials

Salt flat microbial diversity and population structure along a salinity gradient

In this study, we examined the abundance of microbial communities in coastal sabkha and sabkha-shore regions in Abu Dhabi, UAE using 16s rDNA, and performed whole-genome metagenome analysis to elucidate the genetic heterogeneity of microbial species. Based on the 16s rDNA based prokaryotic microbial profile, we identified unusual coastal sabkha-specific microbial communities, consistent with the whole genome metagenome analysis. Out of 225 assembled microbial metagenomes, we analyzed 82 of the most abundant assembled genomes at the order and class taxonomic levels. We observed diversity was higher for some microbial populations on the inner regions of the sabkha as well as outside it, although the overall population diversity was higher within the sabkha. Our results show genetic structure over local spatial scales, different level of homologous recombination for different species as well as gene-specific selective sweeps. These results pave the way to understanding the ecological roles, salt stress tolerance mechanisms, and potential applications of sabkha microbial genes.

Genome content flat files for comparative genomic analysis of seadragons and relatives

Seadragons are widely recognized for their derived and novel traits. Research and conservation efforts involving these unique fish species and their relatives have been hindered by a lack of genomic resources. From this project we present full, annotated genomes of leafy and weedy seadragons, which help uncover surprising features of gene family and genome architecture evolution that likely relate to extreme phenotypic traits in seadragons, pipefishes, and seahorses. These genomes are important research resources for the Syngnathidae, a diverse, morphologically exceptional group of vertebrates, and for comparative genomic study of vertebrates in general.

Data from: Recovery of macrobenthic communities in tidal flats following the Great East Japan Earthquake

Extreme geo-climatic events can occur everywhere in the world. The Great East Japan Earthquake, with a moment magnitude scale of 9.0 M on March 11, 2011, was one of these events and caused huge tsunamis that changed largely tidal communities on the Pacific coast of eastern Japan. However, subsequent long-term changes in the communities after such an extreme geo-climatic event have rarely been examined. Therefore, we performed the biological monitoring over a ten-year span, before and after the earthquake, that was supported by citizen volunteers. The results revealed that the most tidal communities returned to their original states in less than a decade, indicating that the nearshore communities were highly resilient to large physical disturbances like tsunamis if the surrounding environmental conditions were unchanged.

Genetic parentage reconstruction as a practical tool applied to aquaculture and restoration programs for the European flat oyster, Ostrea edulis

Preserving and maximizing genetic diversity in conservation programs, including for restocking, are of high importance. The threatened European flat oyster (Ostrea edulis) is currently the subject of several applied conservation and restocking programs, but concerns have been raised over potential negative side effects of these programs, for example due to our limited knowledge about the genetic effects in natural populations of releasing offspring of hatchery origin. Here, we developed a cost-effective, easily applicable and highly reliable method to assess the genetic diversity and parental contributions in flat oyster hatchery production based on analyses of 17 microsatellite loci. We analyzed broodstock and hatchery-produced spat (total n = 289) and compared diversity to that in wild samples of adults and spat from the broodstock source in the Limfjorden (total n = 190). Based on four hatchery tank experiments, we found that five swarming events (larval releases) were characterized by a single maternal and multiple paternal contributions, and that the number of contributing parents varied greatly both among individual tanks, and between swarming events within tank. On average, the effective number of breeders was only one third of the actual broodstock size. Although the broodstock exhibited high genetic variation, the high reproductive skew resulted in produced seed representing only a relatively small subset of this variation. The work demonstrates potential impact of hatchery reared offspring on decreasing genetic diversity in wild populations, but also that genetic monitoring can be integrated in conservation programs to minimize negative effects on restoration and supplementary restocking programs that utilize hatchery reared spats to support natural populations.

A single genomic region involving a putative chromosome rearrangement in flat oyster (Ostrea edulis) is associated with differential host resilience to the parasite Bonamia ostreae

European flat oyster (Ostrea edulis) is an ecologically and economically important marine bivalve, that has been severely affected by the intracellular parasite Bonamia ostreae. In this study, a flat oyster SNP array (~14,000 SNPs) was used to validate previously reported outlier loci for divergent selection associated with B. ostreae exposure in the Northeast Atlantic Area. A total of 134 wild and hatchery individuals from the North Sea, collected in naïve (NV) and long-term affected (LTA) areas, were analysed. Genetic diversity and differentiation were related to the sampling origin (wild vs hatchery) when using neutral markers, and to bonamiosis status (NV vs LTA) when using outlier loci for divergent selection. Two genetic clusters appeared intermingled in all sampling locations when using outlier loci and their frequency was associated with their bonamiosis status. When both clusters were compared, outlier datasets showed high genetic divergence (FST > 0.25) unlike neutral loci (FST not ≠ 0). Moreover, the cluster associated with LTA samples showed much higher genetic diversity and significant heterozygote excess with outlier loci, but not with neutral data. Most outliers mapped on chromosome 8 (OE-C8) of the flat oyster genome, supporting a main genomic region underlying resilience to bonamiosis. Furthermore, differentially expressed genes previously reported between NV and LTA strains showed higher mapping density on OE-C8. A range of relevant immune functions were specifically enriched among genes annotated on OE-C8, providing hypotheses for resilience mechanisms to an intracellular parasite. The results suggest that marker-assisted selection could be applied to breed resilient strains of O. edulis to bonamiosis, if lower parasite load and/or higher viability of the LTA genetic cluster following B. ostreae infection is demonstrated.
