Training material for de novo transcriptome reconstruction from RNA-seq data

The data provided here are part of a Galaxy tutorial that analyzes RNA-seq data from a study published by Wu et al., 2014 (DOI:10.1101/gr.164830.113). The goal of this study was to investigate "the dynamics of occupancy and the role in gene regulation of the transcription factor Tal1, a critical regulator of hematopoiesis, at multiple stages of hematopoietic differentiation." To this end, RNA-seq libraries were constructed from multiple mouse cell types including G1E - a GATA-null immortalized cell line derived from targeted disruption of GATA-1 in mouse embryonic stem cells - and megakaryocytes. This RNA-seq data was used to determine differential gene expression between G1E and megakaryocytes and later correlated with Tal1 occupancy. This dataset (GEO Accession: GSE51338) consists of biological replicate, paired-end, polyA selected RNA-seq libraries. Because of the long processing time for the large original files, we have downsampled the original raw data files to include only reads that align to chromosome 19 and a subset of interesting genomic loci identified by Wu et al.

Sketches and Diagrams in Practice — Supplementary Material

Sketches and diagrams play an important role in the daily work of software developers. In our paper "Sketches and Diagrams in Practice" we present the results of our research on the usage of sketches and diagrams in software engineering practice. We focused especially on their relation to the core elements of a software project, the source code artifacts. Furthermore, we wanted to assess how helpful sketches are for understanding the related source code. We intended to find out if, how, and why sketches and diagrams are archived and are thereby available for future use. Software is created with and for a wide range of stakeholders. Since sketches are often a means for communicating between these stakeholders, we were not only interested in sketches and diagrams created by software developers, but by all software practitioners, including testers, architects, project managers, as well as researchers and consultants. In a survey with 394 software ‘practitioners’, we mainly asked questions about the the last sketch or diagram that they had created. Contrary to our expectations and previous work, the majority of sketches and diagrams contained at least some UML elements. However, most of them were informal. The most common purposes for creating sketches and diagrams were designing, explaining, and understanding, but analyzing requirements was also named often. More than half of the sketches and diagrams were created on analog media like paper or whiteboards and have been revised after creation. Most of them were used for more than a week and were archived. About half of the sketches were rated as helpful to understand the related source code artifact(s) in the future. Our study complements a number of existing studies on the use of sketches and diagrams in software development, which analyzed the above aspects only in parts and often focused on an academic environment, a single company, open source projects, or were limited to a small group of participants.

The questionnaire for the online survey was online from August 28, 2013 until December 31, 2013. Further information on our research design and research questions can be found in the referenced paper. This dataset contains the questionnaire, the data we collected during this survey, and a basic R script that can be used as a starting point for validating our results and further exploring the data. This data set has been reviewed and accepted by the Artifact Evaluation Committee of FSE 2014. Since we assured our participants that their data is handled confidentially, only the quantitative data is directly available here. If you are also interested in the qualitative data from our survey, don’t hesitate to contact the authors.

pofatu/pofatu-data: Pofatu, a curated and open-access database for geochemical sourcing of archaeological materials

Geochemical fingerprinting of artefacts and sources has proven to be the most effective way to use material evidence in order to reconstruct strategies of raw material procurement, exchange systems, and mobility patterns among past societies. In order to facilitate access to this growing body of data and to promote comparability and reproducibility in provenance studies, we designed Pofatu, the first online and open-access database presenting geochemical compositions and contextual information for archaeological sources and artefacts.

The data repository includes a compilation of geochemical data and supporting analytical metadata, as well as the archaeological provenance and context for each sample. All information on Samples related to sources and artefacts can be accessed on this platform or downloaded from Zenodo or GitHub.

While most prehistoric quarries and surface procurement sources used in the past have yet to be identified, provenance studies must also integrate wide and reliable geological data. For this reason, we advise Pofatu users to also consult other open-access repositories focusing specifically on geological samples, such as GeoRoc and EarthChem.

The Sensitivity of SSVEPs to Variations in Numerical Material for Automatic Processing of Small Magnitudes

We investigated the human ability to automatically process small magnitude information, using an oddball fast-periodic visual stimulation paradigm featuring a periodic alteration of magnitude (2 vs. 4) at a frequency of 1.25 Hz. Participants were exposed to various types of numerical content, such as biological (fingers), analogical (dots), and symbolic (Arabic digits), presented either in their conventional format (canonical) or in alternative formats (non-canonical), all synchronized at a base rate of 6.25 Hz. Our primary objective was to ascertain the sensitivity of steady-state visual evoked potentials (SSVEPs) to subtle small magnitude variations in relation to the specific type of numerical material.

SSVEPs were consistently observed at the base rate, corresponding to the presentation of the visual stimuli. Variations across conditions in terms of their location is examined, as well as the amplitude of the SSVEPs which is influenced by the type of material presented. Additionally, oddball SSVEPs emerged at a frequency of 1.25 Hz (and its harmonics) for each numerical content, suggesting the ability to discriminating the change of magnitude in each instance. However, the neural response exhibited distinctive characteristics based on the type of material presented.

These findings demonstrate that SSVEPs, while maintaining consistency in their presence across conditions, exhibit a sensitivity to variations in the type of numerical material, shedding light on the neural processes involved in the automatic processing of small magnitude information.

CaliParticles: A Benchmark Standard for Experiments in Granular Materials

Granular materials are discrete particulate media that can flow like a liquid but also be rigid like a solid. This complex mechanical behavior originates in part from the particles shape. How particle shape affects mechanical behavior remains poorly understood. Understanding this micro-macro link would enable the rational design of potentially cheap, light weight or robust materials. To aid this development, we have produced a set of standard particle shapes that can be used as benchmarks for granular materials research. Here we describe the collection of benchmark shapes. Some part of the particles are modeled on superquadrics, others are custom designed. The particles used so far were made from polyoxymethylene (POM) and Thermoplastic elastomers (TPE) whose specifications are also listed. The benchmark shapes are available as molds in a plastics manufacturing company, whose contact information is also included. The company is capable of making other molds as well, giving access to more particle shapes. The same particle shapes can thus also be made in different types of (colored) plastic, and in amounts of 50.000 particles or more, larger than conveniently be produced with a 3D printer. We also provide the associated .step and .stl files in the repository in which this document is included.

Supplementary Material - The conservation status of the Cretan Endemic Arthropods under Natura 2000 network

Arthropod decline has been globally and locally documented, yet they are still not sufficiently protected. Crete (Greece), a Mediterranean biodiversity hotspot, is a continental island renowned for its diverse geology, ecosystems and endemicity of flora and fauna, with continuous research on its Arthropod fauna dating back to the 19th century. Here we investigate the conservation status of the Cretan Arthropods using Preliminary Automated Conservation Assessments (PACA) and the overlap of Cretan Arthropod distributions with the Natura 2000 protected areas. Moreover we investigate their endemicity hotspots and propose candidate Key Biodiversity Areas. In order to perform these analyses, we assembled occurrences of the endemic Arthropods in Crete located in the collections of the Natural History Museum of Crete together with literature data. These assessments resulted in 75% of endemic Arthropods as potentially threatened. The hotspots of endemic taxa and the candidate Key Biodiversity Areas are distributed mostly on the mountainous areas where the Natura 2000 protected areas have great coverage. Yet human activities have significant impact even in those areas, while some taxa are not sufficiently covered by Natura 2000. These findings call for countermeasures and conservation actions.

The code is available here https://github.com/savvas-paragkamian/arthropods_assessment_crete and a zipped version of the repository is included here (arthropods_assessment_crete-1.2.0.tar).

Supplementary Material 1 is the Supplementary-material-1.xlsx file which contains the Arthropod occurrences as compiled from the literature and the specimens of the NHMC. In addition all references of the literature are included in a separate sheet.

Supplementary Material 2 1 is the Supplementary-material-2.docx which contains two (2) supplementary figures and two (2) supplementary tables.

Database for machine learning of hydrogen storage materials properties

Database for machine learning of hydrogen storage materials properties

Matthew Witmana, Mark Allendorfa, Vitalie Stavilaa

aSandia National Laboratories, Livermore, CA

Description

This ML-HydPARK dataset provides a csv file of metal hydride compositions, capacities, and thermodynamic values that can be used as target properties for building, training, and testing machine learning models. It has been parsed and cleaned from the DOE’s original publicly available HydPARK database according to the procedure in [1] to make it more suitable for immediate use with data-driven models. Generally, this removed duplicate entries, removed entries missing critical data, and attempted to fix various entries with obvious errors in the data. It is continuously updated under version control as new metal alloy hydrides are published in the open literature. Most entries contain data on the enthalpy and entropy of the hydriding reaction, as well the maximum hydrogen capacity, for which compositional machine learning models can be trained [1,2].

Acknowledgements

The authors gratefully acknowledge research support from the U.S. Department of Energy, Office of Energy Efficiency and Renewable Energy, Fuel Cell Technologies Office through the Hydrogen Storage Materials Advanced Research Consortium (HyMARC).
