<p>Data were obtained from the observation of ten individuals from ten species growing in a semiarid area of Caatinga vegetation under natural conditions in the Northeast of Brazil in Paraiba State, located at the Fazenda Pocinho (7&ordm;29&#39;46&quot; S, 35&ordm;58&#39;12&quot; W) in the municipality of Barra de Santana,&nbsp;Brazil. The woody crowns were drawn (skeletonized) in the 2-D format as rooted trees resulting in networks with nodes and connectors following the methodology described by Prado et al. (2020, https://doi.org/10.1016/j.jtbi.2020.110318). Skeletonized crowns capture the data of decomposition, topology, and properties.</p>

A Multilayer Graph Model of the Internet Topology - Dataset (2012)

<p><strong>Content:</strong> This dataset contains an integrated snapshot of the Internet Topology (year 2012) with corresponding graph models at the IP, Router, PoP, AS and ISP layers.</p> <p><strong>Purpose:</strong> Despite intensive research during the last two decades, the detailed structural composition of the Internet is still opaque to researchers. Nevertheless, due to the importance of Internet maps for the development of more effective routing algorithms, security mechanisms, and resilience management, more detailed insights are required. This article advances the understanding of the Internet structure by integrating data from different large-scale measurement campaigns into a set of comprehensive Internet graphs at different abstraction levels, and analyzes them in terms of important statistics and graph measures.</p> <p><strong>Design/methodology/approach:</strong> This study follows the topology measurement framework suggested by Gunes and Sarac (2009), involving three phases: topology collection, topology construction, and topology analysis.</p> <p><strong>Findings:</strong> An integrated data set of Internet graphs at different abstraction layers is provided that can serve as a baseline for future research on Internet analytics. Furthermore, results of important graph metrics are presented and power-law relationships for the degree distributions on every level of the current Internet are substantiated.</p> <p><strong>Research limitations/implications:</strong> By necessity, the integrated graphs provide a snapshot of the Internet topology. In future work, repeated measurements and automated data integration could lead to a better understanding of Internet dynamics.</p> <p><strong>Practical implications:</strong> Due to increasing dependency on the Internet as a critical global infrastructure, studying Internet connectivity is more important than ever for both companies and Internet service providers. The data set will be made publically available for network research.</p> <p><strong>Social implications:</strong> Understanding the structure of Internet serves as a fundamental step in improving the robustness, security, and privacy of any online service.</p> <p><strong>Originality/value:</strong> By carefully integrating six different traceroute datasets such as iPlane, CAIDA, Carna, DIMES, RIPE Atlas, and RIPE IPv6L, this paper presents the Internet graphs of a substantially larger and thus solid scale than previously known, at well-established abstraction levels such as the IP interface, router, Point of Presence (PoP), Autonomous System (AS), and Internet Service Provider (ISP). Furthermore, by employing a broad diversity of graph measures, this study creates a more exhaustive snapshot of the global Internet topology than earlier works. </p>

Deciphering complex networks via topology-encoded latent hyperbolic geometry

<p><span>Complex networks, which are the abstraction of many real-world systems, present a persistent challenge across disciplines for people to decipher their underlying information. Recently, hyperbolic geometry of latent spaces has gained traction in network analysis, due to its ability to preserve certain local intrinsic properties of the nodes. In this study, we explore the problem from a much broader perspective: understanding the impact of nodes' global topological structures on latent space placements. Our investigations reveal a direct correlation between the topological structure of nodes and their positioning within the latent space. Building on this deep and strong connection between node distance and network topology, we propose a novel embedding framework called Topology-encoded Latent Hyperbolic Geometry (TopoLa) for analyzing complex networks. With the encoded topological information in the latent space, TopoLa is capable of enhancing both conventional and low-rank networks, using the singular value gap to clarify the mathematical principles behind this enhancement. Meanwhile, we show that the equipped TopoLa distance can also help augment pivotal deep learning models encompassing knowledge distillation and contrastive learning.</span></p>

Observation of topological frequency combs

<p>On-chip generation of optical frequency combs using nonlinear ring resonators has enabled numerous applications of combs that were otherwise limited to mode-locked lasers. Nevertheless, on-chip frequency combs have relied predominantly on single-ring resonators. Here, we experimentally demonstrate the generation of a novel class of frequency combs, the topological frequency combs, in a two-dimensional lattice of hundreds of ring resonators that hosts fabrication-robust topological edge states with linear dispersion. By pumping these edge states, we demonstrate the generation of a nested frequency comb that shows oscillation of multiple edge state resonances across $\approx$40 longitudinal modes and is spatially confined at the lattice edge. Our results provide an opportunity to explore the interplay between topological physics and nonlinear frequency comb generation in a commercially available nanophotonic platform.</p>

Topology testing and demographic modeling illuminate a novel speciation pathway in the Greater Caribbean Sea following the formation of the Isthmus of Panama

<p>Recent genomic analyses have highlighted the prevalence of speciation with gene flow in many taxa and have underscored the importance of accounting for these reticulate evolutionary processes when constructing species trees and generating parameter estimates. This is especially important for deepening our understanding of speciation in the sea where fast-moving ocean currents, expanses of deep water, and periodic episodes of sea level rise and fall act as soft and temporary allopatric barriers that facilitate both divergence and secondary contact. Under these conditions, gene flow is not expected to cease completely while contemporary distributions are expected to differ from historical ones. Here we conduct range-wide sampling for Pederson's cleaner shrimp (<em>Ancylomenes</em> <em>pedersoni</em>), a species complex from the Greater Caribbean that contains three clearly delimited mitochondrial lineages with both allopatric and sympatric distributions. Using mtDNA barcodes and a genomic ddRADseq approach, we combine classic phylogenetic analyses with extensive topology testing and demographic modeling (10 site frequency replicates x 45 evolutionary models x 50 model simulations/replicate = 22,500 simulations) to test species boundaries and reconstruct the evolutionary history of what was expected to be a simple case study. Instead, our results indicate a history of allopatric divergence, secondary contact, introgression, and endemic hybrid speciation that we hypothesize was driven by the final closure of the Isthmus of Panama and the strengthening of the Gulf Stream Current ~3.5 million years ago. The history of this species complex recovered by model-based methods that allow reticulation differs from that recovered by standard phylogenetic analyses and is unexpected given contemporary distributions. The geologically and biologically meaningful insights gained by our model selection analyses illuminate what is likely a novel pathway of species formation not previously documented that resulted from one of the most biogeographically significant events in Earth's history.</p>

<p>We provide the data and scripts used to produce plots shown in our paper &nbsp;"Programmable adiabatic demagnetization for systems with trivial and topological excitations".</p> <p>&nbsp;</p> <p><strong>Abstract</strong></p> <p>We propose a simple, robust protocol to prepare a low-energy state of an arbitrary Hamiltonian on a quantum computer or programmable quantum simulator. The protocol is inspired by the adiabatic demagnetization technique, used to cool solid-state systems to extremely low temperatures. A fraction of the qubits (or spins) is used to model a spin bath that is coupled to the system.&nbsp; By an adiabatic ramp down of a simulated Zeeman field acting on the bath spins, energy and entropy are extracted from the system. The bath spins are then measured and reset to the polarized state, and the process is repeated until convergence to a low-energy steady state is achieved. We demonstrate the protocol via &nbsp;application to the quantum Ising model. We study the protocol's performance in the presence of noise and show how the information from the measurement of the bath spins can be used to monitor the cooling process. The performance of the algorithm depends on the nature of the excitations of the system; systems with non-local (topological) excitations are more difficult to cool than those with local excitations. We explore the possible mitigation of this problem by trapping topological excitations.</p>
