<p>Data used to generate figures, as well as all uncropped blots. Article abstract: "Maintenance of lysosomal integrity is essential for cell viability. Upon injury, lysosomes may be targeted for degradation via a selective form of autophagy known as lysophagy. The engulfment of a damaged lysosome by an autophagosome is mediated by the recruitment of adaptor proteins, including SQSTM1/p62. p62 promotes lysophagy via the formation of phase separated condensates in a mechanism that is regulated by the heat shock protein HSP27. Here, we demonstrate a direct interaction between HSP27 and p62. We used structural modeling to predict the binding interface between HSP27 and p62 and identify several disease-associated mutations that map to this interface. We used proteomics to identify post-translational modifications of HSP27 that regulate HSP27 recruitment to stressed lysosomes, finding robust phosphorylation at several serine residues. Next, we characterized the upstream signaling mechanism leading to HSP27 phosphorylation, and found that p38 MAPK and its effector kinase MK2 are activated upon lysosomal damage by the kinase mTOR and the production of intracellular reactive oxygen species (ROS). Increased ROS activates p38 MAPK, which in turn allows MK2-dependent phosphorylation of HSP27. &nbsp;Depletion of HSP27 or the inhibition of HSP27 phosphorylation alters the dynamics of p62 condensates on stressed lysosomes, significantly inhibiting p62-dependent lysophagy. Thus, we define a novel lysosomal quality control mechanism in which lysosomal injury triggers a p38 MAPK/MK2 signaling cascade promoting p62-dependent lysophagy. Further, this signaling cascade is activated by many cellular stressors, including oxidative and heat stress, suggesting that other forms of selective autophagy may be regulated by p38 MAPK/MK2/HSP27."&nbsp;</p>

Data for: Causal mechanisms for negative impacts of energy development inform management triggers for sagebrush birds

<p>Estimated population trends can identify declining species to focus biological conservation, but monitoring may fail to illuminate causes of population change and strategies for reversing declines. Monitoring programs can relate trends with environmental attributes to test causal hypotheses, but typical analytical approaches do not explicitly support causal inference, diluting available data for informing conservation. The U.S. Bureau of Land Management (BLM) extended Integrated Monitoring in Bird Conservation Regions with a quasi-experimental sampling design over a 10-year period (2010–2019) to evaluate impacts of oil and gas development on sagebrush birds within the Atlantic Rim Natural Gas Development Project in southern Wyoming. We analyzed resulting data using a multi-scale community occupancy model to estimate trends in species occupancy and richness relevant to management triggers. Additionally, we employed path analysis to evaluate mechanisms underlying observed trends to inform potential management responses. Fine-scale occupancy for sage thrasher (<em>Oreoscoptes montanus</em>) declined within the high-development stratum at a rate sufficient to meet an<em> a priori</em> management trigger established by the BLM. Two additional sagebrush-associated species, Brewer's (<em>Spizella breweri</em>) and sagebrush sparrow (<em>Artemisiospiza nevadensis</em>), exhibited negative development relationships with trend, as did overall species richness, and richness of grassland, sagebrush, and generalist guilds. We identified well pad density and invasive plants associated with energy development as causal factors contributing to these negative development impacts. We demonstrate an analytical approach for both estimating occupancy trends and identifying underlying causes to inform conservation action. Reducing the development footprint, including well pad density and associated invasive plants, could help reduce or limit impacts on birds within this landscape.</p>

Feeding on a Bartonella henselae infected host triggers temporary changes in the Ctenocephalides felis microbiome

<p>The effect of <em>Bartonella</em> <em>henselae</em> on the microbiome of its vector, <em>Ctenocephalides</em> <em>felis</em> (the cat flea) is largely unknown, as a majority of <em>C. felis</em> microbiome studies have utilized wild-caught pooled fleas. Therefore, we surveyed the microbiome of laboratory-origin <em>C. felis</em> fed on <em>B. henselae-</em>infected cats to identify changes to microbiome diversity and microbe prevalence compared to unfed fleas, and fleas fed on uninfected cats. To evaluate changes over time, fleas were fed on cats for 24 hours or 9 days. Utilizing Next Generation Sequencing (NGS) on the Illumina platform, we documented an increase in microbial diversity, richness, and evenness in <em>C. felis</em> fed on <em>Bartonella</em>-infected cats for 24 hours, changes that returned to baseline (unfed fleas or fleas fed on uninfected cats) after 9 days on the host. The increased diversity in the <em>C. felis</em> microbiome when fed on <em>B. henselae</em>-infected cats may be related to the mammalian, flea, or endosymbiont response, factors that remain to be explored and potentially exploited for pathogen control. In addition, poor <em>B</em>. <em>henselae</em> acquisition was documented in these laboratory-maintained <em>C. felis</em>. Potential hypotheses to account for this finding include poor acquisition by adult fleas, the influence of flea genetic variation on <em>B. henselae</em> acquisition, and lack of co-feeding with <em>B. henselae</em>-infected <em>C. felis</em>. This study provides an investigation of the <em>C. felis</em> microbiome response to blood feeding and blood-feeding on <em>B. henselae</em>-infected cats; however, future studies are necessary to fully characterize the effect of endosymbionts and <em>C. felis</em> diversity on <em>B. henselae</em> acquisition.</p>

Data for: Fishing triggers trophic cascade in terms of variation, not abundance, in an allometric trophic network model

<p>Trophic cascade studies often rely on linear food chains instead of complex food webs and are typically measured as biomass averages, not as biomass variation. We study trophic cascades propagating across a complex food web including a measure of biomass variation in addition to biomass average. We examined whether different fishing strategies induce trophic cascades and whether the cascades differ from each other. We utilized an allometric trophic network (ATN) model to mechanistically study fishing-induced changes in food web dynamics. Different fishing strategies did not trigger traditional, reciprocal trophic cascades, as measured in biomass averages. Instead, fishing triggered a variation cascade that propagated across the food web, including fish, zooplankton and phytoplankton species. In fisheries that removed a large amount of top-predatory and cannibalistic fish, the biomass oscillations started to decrease after fishing was started. In fisheries that mainly targeted large planktivorous fish, the biomass oscillations did not dampen but slightly increased over time. Removing species with specific ecological functions might alter the food web dynamics and potentially affect the ecological resilience of aquatic ecosystems.</p>

Data from: Triggered Golgi membrane enrichment promotes PtdIns(4,5)P2 generation for plasma membrane repair

<p><span>The maintenance of plasma membrane integrity and a capacity for efficiently repairing damaged membranes are essential for cell survival. Large-scale wounding depletes various membrane components at the wound sites, including phosphatidylinositols, yet little is known about how phosphatidylinositols are generated after depletion. Here, working with our <em>in</em> <em>vivo C. elegans</em> epidermal cell wounding model, we discovered phosphatidylinositol 4-phosphate (PtdIns4<em>P</em>) accumulation and local phosphatidylinositol 4,5-bisphosphate [PtdIns(4,5)<em>P<sub>2</sub></em>] generation at the wound site. We found that PtdIns(4,5)<em>P<sub>2</sub></em> generation depends on the delivery of PtdIns4<em>P</em>, PI4K, and PI4P 5-kinase PPK-1. In addition, we show that wounding triggers enrichment of the Golgi membrane to the wound site, and that is required for membrane repair. Moreover, genetic and pharmacological inhibitor experiments support that the Golgi membrane provides the PtdIns4<em>P</em> for PtdIns(4,5)<em>P<sub>2</sub></em> generation at the wounds. Our findings demonstrate how the Golgi apparatus facilitates membrane repair in response to wounding and offers a valuable perspective on cellular survival mechanisms upon mechanical stress in a physiological context. </span></p>
