<p>The results of the first stage of research concerning the influence of variable process conditions of microwave-assisted hydrotropic pretreatment with the use of NaCS on the composition of biomass of various origins, the level of extractivity and susceptibility to hydrolysis. Towards bio-inspired polymer adhesives: Activation assisted via HOBt for grafting of dopamine onto poly(acrylic acid)
<p>The design of bio-inspired polymers has long been an area of intense study, however applications to the design of concrete admixtures for improved materials performance have been relatively unexplored. In this work we functionalized poly(acrylic acid) (PAA), a simple analogue to polycarboxylate ether admixtures in concrete, with dopamine to form a catechol-bearing polymer (PAA-g-DA). Synthetic routes utilizing hydroxybenzotriazole (HOBt) as an activating agent were examined for their ability in grafting dopamine to the PAA backbone. Previous literature using the traditional coupling reagent 1-Ethyl-3-(3-dimethylaminopropyl)-carbodiimide (EDC) to graft dopamine to PAA were found to be inconsistent and the sensitivity of EDC coupling reactions necessitated a search for an alternative. Additionally, HOBt allowed for greater control over percent functionalization of the backbone, is a simple, robust reaction, and showed potential for scalability. This finding also represents a novel synthetic pathway for amide bond formation between dopamine and PAA. Finally, we performed preliminary adhesion studies of our polymer on rose granite specimens and demonstrated a 56% improvement in the median adhesion strength over unfunctionalized PAA. These results demonstrate an early study on the potential of PAA-g-DA to be utilized for improving the bonds within concrete.</p>

Simulated data used in "AIDE: annotation-assisted isoform discovery with high precision"
<p>This repository contains the eight simulated RNA-seq samples (sample1, sample2, ..., sample8 with coverages10x, 20x, ..., 80x) simulated from the annotation file "truth.gtf" by R package polyester. The simulation procedure is described in the Methods section "Simulation for comparing isoform reconstruction methods". For example, sample 1 has mapped and sorted reads in "sample1.sorted.bam".</p> <p>When we generate the benchmarking results in the Results section "AIDE outperforms state-of-the-art methods on simulated data", we supply each isoform identification/quantification method (AIDE, Cufflinks, StringTie, or SLIDE) with one synthetic annotation file (in "aGTF.zip") and one bam file (e.g., sample1.sorted.bam).</p>
Critical barriers to sustainable capacity strengthening in global health: A systems perspective on development assistance
<p>These qualitative datasets are associated with work done under the Inter-agency Working Group for Capacity Strengthening initiative. The data was captured via Miro - a digital whiteboarding tool - using an innovative co-creation process called Systems Acupuncture and details the nine systemic barriers impeding a better, more sustainable country-driven model for capacity strengthening. The data was captured over a series of stakeholder workshops and discussion sessions, and synthesized into nine "system syndrome" maps. The maps illustrate the multi-dimensional causal relationships between individual system drivers and display feedback loops (i.e., sets of drivers that reinforce each other) within and between the system syndrome maps. The software here used is a customization of the Collation Editor, written by Cat Smith of the Institute for Textual Scholarship and Electronic Editing at the University of Birmingham, with assistance from Troy Griffitts, itself an extension of the CollateX program, written by Ronald Dekkers and others.</p>

Mobility-assisted psuedo-MS3 sequencing of protein ions
<p>The sequencing of intact proteins within a mass spectrometer has many benefits but is frequently limited by the fact that tandem mass spectrometry (MS/MS) techniques often generate poor sequence coverages when applied to protein ions. To overcome this limitation exotic MS/MS techniques that rely on lasers and radical chemistry have been developed. These techniques generate high sequence coverages, but they require specialized instrumentation, create products through multiple dissociation mechanisms, and often require long acquisition times. Recently, we demonstrated that protein ions can be dissociated in a trapped ion mobility spectrometry (TIMS) device prior to mobility separation in a commercial timsTOF. All generated product ions were distributed throughout the mobility dimension and this separation enabled deconvolution of complex tandem mass spectra and could enable facile pseudo-MS<sup>3</sup> interrogation of generated product ions with the downstream quadrupole and collision cell. A second activation step improves sequence coverage because the most labile bonds have been depleted during the first dissociation and subsequent dissociation events are more evenly distributed throughout the product ion backbone. In this work, we explore the potential of this mobility-assisted pseudo-MS<sup>3</sup> (MAP) method on a commercial timsTOF and timsTOF Pro 2. We demonstrate that while MAP only generates 92% of the sequence coverage of the most effective MS/MS technique, it accomplished this feat in 1.5 mins and could be facilely integrated with liquid chromatographic separations.</p>
