Data from: Beauty in the eyes of the beholders: color vision is tuned to mate preference in the Trinidadian guppy (Poecilia reticulata)

A broad range of animals use visual signals to assess potential mates, and the theory of sensory exploitation suggests variation in visual systems drives mate preference variation due to sensory bias. Trinidadian guppies (Poecilia reticulata), a classic system for studies of the evolution of female mate choice, provide a unique opportunity to test this theory by looking for co-variation in visual tuning, light environment, and mate preferences. Female preference co-evolves with male coloration, such that guppy females from 'low predation' environments have stronger preferences for males with more orange/red coloration than do females from 'high predation' environments. Here we show that color vision also varies across populations, with 'low' predation guppies investing more of their color vision to detect red/orange coloration. In independently colonized watersheds, guppies expressed higher levels of both LWS-1 and LWS-3 (the most abundant LWS opsins) in 'low predation' populations than 'high predation' populations at a time that corresponds to differences in cone cell abundance. We also observed that the frequency of a coding polymorphism differed between high and low predation populations. Together this shows that the variation underlying preference could be explained by simple changes in expression and coding of opsins, providing important candidate genes to investigate the genetic basis of variation in this model system.

Data from: Developmental tuning of mineralization drives morphological diversity of gill cover bones in sculpins and their relatives

The role of osteoblast placement in skeletal morphological variation is relatively well understood, but alternative developmental mechanisms affecting bone shape remain largely unknown. Specifically, very little attention has been paid to variation in later mineralization stages of intramembranous ossification as a driver of morphological diversity. We discover the occurrence of specific, sometimes large regions of nonmineralized osteoid within bones that also contain mineralized tissue. We show through a variety of histological, molecular, and tomographic tests that this "extended" osteoid material is most likely nonmineralized bone matrix. This tissue type is a significant determinant of gill cover bone shape in the teleostean suborder Cottoidei. We demonstrate repeated evolution of extended osteoid in Cottoidei through ancestral state reconstruction and test for an association between its variation and habitat differences among species. Through measurement of extended osteoid at various stages of gill cover development in species across the phylogeny, we gain insight into possible evolutionary developmental origins of the trait. We conclude that this fine-tuned developmental regulation of bone matrix mineralization reflects heterochrony at multiple biological levels and is a novel mechanism for the evolution of diversity in skeletal morphology. This research lays the groundwork for a new model in which to study bone mineralization and evolutionary developmental processes, particularly as they may relate to adaptation during a prominent evolutionary radiation of fishes.

Data from: Mechanosensation is evolutionarily tuned to locomotor mechanics

The biomechanics of animal limbs has evolved to meet the functional demands for movement associated with different behaviors and environments. Effective movement relies not only on limb mechanics but also on appropriate mechanosensory feedback. By comparing sensory ability and mechanics within a phylogenetic framework, we show that peripheral mechanosensation has evolved with limb biomechanics, evolutionarily tuning the neuromechanical system to its functional demands. We examined sensory physiology and mechanics of the pectoral fins, forelimb homologs, in the fish family Labridae. Labrid fishes exhibit extraordinary morphological and behavioral diversity and employ pectoral fin-based propulsion with fins ranging in shape from high aspect ratio (AR) wing-like fins to low AR paddle-like fins. Phylogenetic character analysis demonstrates that high AR fins evolved independently multiple times in this group. Four pairs of species were examined; each included a pleseiomorphic low AR and a high AR species. Within each species pair, the high AR species demonstrated significantly stiffer fin rays in comparison to the low AR species. Afferent sensory nerve activity was recorded during fin ray bending. In all cases, afferents of stiffer fins were more sensitive at lower displacement amplitudes demonstrating mechanosensory tuning to fin mechanics, and a consistent pattern of correlated evolution. We suggest that this is a clear example of parallel evolution in a complex neuromechanical system, with a strong link between multiple phenotypic characters: pectoral fin shape, swimming behavior, fin ray stiffness, and mechanosensory sensitivity.

Data from: Stay tuned: active amplification tunes tree-cricket ears to track temperature-dependent song frequency

Tree cricket males produce tonal songs, used for mate attraction and male–male interactions. Active mechanics tunes hearing to conspecific song frequency. However, tree cricket song frequency increases with temperature, presenting a problem for tuned listeners. We show that the actively amplified frequency increases with temperature, thus shifting mechanical and neuronal auditory tuning to maintain a match with conspecific song frequency. Active auditory processes are known from several taxa, but their adaptive function has rarely been demonstrated. We show that tree crickets harness active processes to ensure that auditory tuning remains matched to conspecific song frequency, despite changing environmental conditions and signal characteristics. Adaptive tuning allows tree crickets to selectively detect potential mates or rivals over large distances and is likely to bestow a strong selective advantage by reducing mate-finding effort and facilitating intermale interactions.

Data from: Causes and consequences of repeatability, flexibility and individual fine-tuning of migratory timing in pike

1. Many organisms undertake migrations between foraging and breeding habitats and while it is assumed that reproductive timing affects fitness, little is known about the degree of individual consistency, and about the causes and consequences of individual variation in migratory timing in organisms other than birds. 2. Here, we report on a 6-year mark–recapture study, including 2048 individuals, of breeding migration in anadromous pike (Esox lucius), an iteroparous top-predatory fish that displays homing behaviour. By repeated sampling across years at a breeding site, we first quantify individual variation both within and between breeding events and then investigate phenotypic correlates and fitness consequences of arrival timing to the breeding site. 3. Our data demonstrate that males arrive before females, that large males arrive later than small males, that the timing of breeding migration varies among years and that individuals are consistent in their timing across years relative to other individuals in the population. 4. Furthermore, data on return rates indicate that arrival time is under stabilizing viability selection, and that individuals who are more flexible in their timing of arrival during the first reproductive years survive longer compared with less flexible individuals. Finally, longitudinal data demonstrate that individuals consistently fine-tune their arrival timing across years, showing that the timing of arrival to breeding sites is influenced by experience. 5. These findings represent rare evidence of how between- and within-individual variations in migratory timing across breeding events are correlated with phenotypic and fitness traits in an ecologically important keystone species. Our results emphasize the importance of considering variation in migratory timing both between and within individuals in studies investigating the fitness consequences of migratory behaviour and have implications for future management.

Habitat light sets the boundaries for the rapid evolution of cichlid fish vision, while sexual selection can tune it within those limits

Cichlid fishes' famous diversity in body coloration is accompanied by a highly diverse and complex visual system. Although cichlids possess an unusually high number of seven cone opsin genes, they express only a subset of these during their ontogeny, accounting for their astonishing interspecific variation in visual sensitivities. Much of this diversity is thought to have been shaped by natural selection as cichlids inhabit a variety of habitats with distinct light environments. Also, sexual selection might have contributed to the observed visual diversity, and sexual dimorphism in coloration potentially co-evolved with sexual dimorphism in opsin expression. We investigated sex-specific opsin expression of several cichlids from Africa and the Neotropics and collected and integrated datasets on sex-specific body coloration, species-specific visual sensitivities, lens transmission and habitat light properties for some of them. We comparatively analyzed this wide range of molecular and ecological data, illustrating how integrative approaches can address specific questions on the factors and mechanisms driving diversification, and the evolution of cichlid vision in particular. We found that both sexes expressed opsins at the same levels - even in sexually dimorphic cichlid species – which argues against coevolution of sexual dichromatism and differences in sex-specific visual sensitivity. Rather, a combination of environmental light properties and body coloration shaped the diversity in spectral sensitivities among cichlids. We conclude that although cichlids are particularly colorful and diverse and often sexually dimorphic, it would appear that natural rather than sexual selection is a more powerful force driving visual diversity in this hyper-diverse lineage.

Pre-training and fine-tuning dataset for transformers consisting of basic blocks and their execution times (average, minimum, and maximum) along with the execution context of these blocks, for various Cortex processors M7, M4, A53, and A72.

<p>We are making public the dataset used for training CAWET, a tool for estimating the Worst-Case Execution Time (WCET) of basic blocks using the Transformer XL model. CAWET leverages the Transformer architecture for accurate WCET predictions, and its training involves two main phases: self-supervised pre-training and fine-tuning.</p><p>CAWET undergoes a pre-training process on a substantial corpus of basic blocks to enable the Transformer to grasp the intricacies of the assembly language in focus. For this, we utilized CodeNet \cite{codenet}, a comprehensive collection of publicly submitted solutions to competitive programming challenges, comprising roughly 900,000 C programs. These programs were cross-compiled to the target architecture and subsequently disassembled using GNU binary utilities with objdump. The textual output from objdump, post a series of basic parsing operations (e.g., address extraction, separation of basic blocks), serves as the foundation for an extensive pre-training dataset. We employed this dataset to develop a vocabulary model utilizing sentence piece \cite{sentencepiece}. Following the completion of the sentence piece model's training, it becomes ready for use in tokenizing any binary programs written in the target instruction set.</p><p>The fine-tuning phase of CAWET involves its adaptation to basic blocks along with their contextual information. Here, we used a varied and openly accessible collection of programs, namely, The Algorithms (accessible at: <a href="https://github.com/TheAlgorithms/C">https://github.com/TheAlgorithms/C</a>), MiBench \cite{mibench}, and Polybench \cite{polybench}.</p><p>The provided zip file encompasses the following directories:</p><p>Fine_Tuning: This includes four distinct files, each tailored for a specific processor: Cortex_M4, Cortex_M7, Cortex_A53, and Cortex_72. Each file encompasses the basic block under analysis (bbUA), the preceding 10 basic blocks executed prior to it, and timing information related to the bbUA (mean, min, max, normalization, etc.).</p><p>Pre_Training: This comprises two extensive files, dataset_CortexA and dataset_CortexM, utilized for pre-training the transformers for the Masked Language Modeling Task (MLM). Tuning spinaron and Kondo resonances via quantum confinement

<p>This repository contains raw data files for STM topography and tunneling spectra on Co and H2Pc in quantum corrals on Ag(111). Analysis scripts used to extract Fano resonance parameters can be found at https://github.com/abekipnis/Kondo-Aalto.</p><p>Abstract of the paper: Controlling zero bias anomalies in magnetic atoms provides a promising strategy to engineer tunable quantum many-body excitations. Here we show how two different quantum impurities featuring spinaron and Kondo excitations can be controlled via quantum confinement engineering by using circular quantum corrals on a Ag(111) surface. In corrals built from both Ag and Co adatoms, the width of the zero bias anomaly in the central Co adatom oscillates as a function of corral radius with a period of half of the Ag(111) surface state wavelength. Parameters extracted for Co/Ag(111) show only small differences in extracted spinaron zero-bias anomaly between corral walls built from Ag or Co adatoms. In quantum corrals occupied with metal-free phthalocyanine, a paradigmatic S=1/2 Kondo system, we observe notable changes in the zero bias anomaly lineshape as a function of corral radius. Our results offer insight into many-body Kondo and spinaron resonances where the electronic density is controlled by confinement engineering.</p>
