Data from: Evaluating the Agricultural Production Systems sIMulator (APSIM) wheat module for California

<p>Context: Computer-based crop simulation models are important tools for agricultural research and management. The Agricultural Production Systems sIMulator (APSIM) is commonly used around the world, but has not been widely validated in North America.</p> <p>Aims: The objective of this work was to evaluate the reliability of APSIM for simulating wheat production in California, and to identify future research needs, by using pre-existing data from state-wide variety trials.</p> <p>Methods: Environmental and management data from three seasons of state-wide wheat variety trials, were used to parameterize the APSIM-Wheat module (version 7.10 r4220). Simulated yield and protein data were compared to and actual field data to test the reliability of the APSIM simulations.</p> <p>Key results: The most reliable simulation of grain yield had a root mean square error of 1040 kg/ha and normalised root mean square error of 16 % relative to actual field data.</p> <p>Conclusions: The accuracy of the simulations was comparable to other tests of the APSIM-Wheat module in environments where it has not been previously calibrated, but was too low to be considered reliable. The lack of reliability was due to the poor representation of local Californian wheat genotypes, as well as inaccuracy of management and environmental data.</p> <p>Implications: APSIM could be a valuable tool for wheat research and management in California, but our work shows the current model is unreliable. Further research is needed to generate field data needed for model calibration.</p>

Closed-loop auditory stimulation method to modulate sleep slow waves and motor learning performance in rats

<p>Slow waves and cognitive output have been modulated in humans by phase-targeted auditory stimulation. However, to advance its technical development and further our understanding, implementation of the method in animal models is indispensable. Here, we report the successful employment of slow waves' phase-targeted closed-loop auditory stimulation (CLAS) in rats. To validate this new tool both conceptually and functionally, we tested the effects of up- and down‑phase CLAS on proportions and spectral characteristics of sleep, and on learning performance in the single pellet‑reaching task, respectively. Without affecting 24-h sleep-wake behavior, CLAS specifically altered delta (slow waves) and sigma (sleep spindles) power persistently over chronic periods of stimulation. While up-phase CLAS does not elicit a significant change in behavioral performance, down-phase CLAS exerted a detrimental effect on overall engagement and success rate in the behavioral test. Overall CLAS-dependent spectral changes were positively correlated with learning performance. Altogether, our results provide proof-of-principle evidence that phase-targeted CLAS of slow waves in rodents is efficient, safe and stable over chronic experimental periods, enabling the use of this high‑specificity tool for basic and preclinical translational sleep research.</p>

Electrophysiological recordings showing allosteric modulation of LRRC8 channels by targeting their cytoplasmic domains with specific sybodies

<p>Members of the LRRC8 family form heteromeric assemblies, which function as volume-regulated anion channels. These modular proteins consist of a transmembrane pore and cytoplasmic leucine-rich repeat (LRR) domains. Despite their known molecular architecture, the mechanism of activation and the role of the LRR domains in this process has remained elusive. Here we have addressed this question by generating synthetic nanobodies, termed sybodies, which target the LRR domain of the obligatory subunit LRRC8A.We used these binders to investigate their interaction with homomeric LRRC8A channels by cryo-electron microscopy and the consequent effect on channel activation by electrophysiology. The five identified sybodies either inhibit or enhance activity by binding to distinct epitopes of the LRR domain, thereby altering channel conformations. In combination, our work provides a set of specific modulators of LRRC8 proteins and reveals the role of their cytoplasmic domains as regulators of channel activity by allosteric mechanisms.</p>

Serotonin neurons modulate learning rate through uncertainty

<p>Regulating how fast to learn is critical for flexible behavior. Learning about the consequences of actions should be slow in stable environments, but accelerate when that environment changes. Recognizing stability and detecting change is difficult in environments with noisy relationships between actions and outcomes. Under these conditions, theories propose that uncertainty can be used to modulate learning rates ("meta-learning"). We show that mice behaving in a dynamic foraging task exhibit choice behavior that varied as a function of two forms of uncertainty estimated from a meta-learning model. The activity of dorsal raphe serotonin neurons tracked both types of uncertainty in the foraging task, as well as in a dynamic Pavlovian task. Reversible inhibition of serotonin neurons in the foraging task reproduced changes in learning predicted by a simulated lesion of meta-learning in the model. We thus provide a quantitative link between serotonin neuron activity, learning, and decision making.</p>

Maternal sweeteners intake modulates gut microbiota and exacerbates learning and memory processes in adult male offspring

<p>Background: There is increasing evidence that gut microbiota in offspring is derived in part from maternal environment such as diet. Thus, sweeteners intake including caloric or non-caloric, during perinatal period can induce gut dysbiosis and program the offspring to develop cognitive problems later in life.<br> Objective: To determine the effect of maternal high-sweeteners intake during gestation and lactation on gut microbiota shifts in adult male offspring rats and the impact on cognitive dysfunction.</p> <p>Methods: Thirty-four male pups from dams fed standard diet (Control-C, n = 10), high-sucrose diet (HS-C, n = 11), high-honey diet (Ho-C, n = 8) and high-stevia diet (HSt-C, n = 5) were fed standard diet after weaning and body weight and food intake were recorded once a week for 26 weeks. Learning and memory tests were performed at week 23 of life using the Barnes maze. Fecal samples from the breastfeeding and adulthood periods were collected and analyzed by sequencing the 16S rRNA V3-V4 region of gut microbiota.</p> <p>Results: Maternal high-sucrose and stevia diets programmed the male offspring and changes in microbial diversity by Shannon index were observed after weaning (p &lt; 0.01). Furthermore, maternal high-stevia diet programming lasted into adulthood. The increase of Firmicutes abundance and the decrease in phylum Bacteroidetes was significantly in HS-C and HSt-C groups. This led to an increase in the Firmicutes/Bacteroidetes index although only in HS-C group was statistically significant (p &lt; 0.05). Of note, of the downstream gram-negative Bacteroidales and the upregulation of the gram-positive Clostridiales abundance contribute to cognitive dysfunction.</p> <p>Conclusion: These results suggest that dams fed a high-sucrose and stevia diets during gestation and lactation favor a deficient memory performance in adult male offspring rats through shifts gut microbiota diversity and relative abundance at several taxa.</p>

Selective Modulation of the Protease Activated Protein C Using Exosite Inhibiting Aptamers

<p>Activated protein C (APC) is a serine protease with anticoagulant and cytoprotective activities. Nonanticoagulant APC mutants show beneficial effects as cytoprotective agents. To study, if such biased APC signaling can be achieved by APC-binding ligands, the aptamer technology has been used. A G-quadruplex-containing aptamer, G-NB3, has been selected that binds to the basic exosite of APC with a K<sub>D</sub>&nbsp;of 0.2 nM and shows no binding to APC-related serine proteases or the zymogen protein C. G-NB3 inhibits the inactivation of activated cofactors V and VIII with IC<sub>50</sub>&nbsp;values of 11.6 and 13.1 nM, respectively, without inhibiting the cytoprotective and anti-inflammatory functions of APC as tested using a staurosporine-induced apoptosis assay and a vascular barrier protection assay. In addition, G-NB3 prolongs the plasma half-life of APC through inhibition of APC-serine protease inhibitor complex formation. These physicochemical and functional characteristics qualify G-NB3 as a promising therapeutic agent usable to enhance the cytoprotective functions of APC without increasing the risk of APC-related hemorrhage.</p>

PBN-PVT projections modulate negative affective states in mice

<p><span>Long-lasting negative affections dampen enthusiasm for life, and dealing with negative affective states is essential for individual survival. The parabrachial nucleus (PBN) and thalamic paraventricular nucleus (PVT) are critical for modulating affective states in mice. However, the functional roles of PBN-PVT projections in modulating affective states remain elusive. Here, we show that PBN neurons send dense projection fibers to the PVT and form direct excitatory synapses with PVT neurons. Activation of the PBN-PVT </span><span>pathway</span><span> induces robust behaviors associated with negative affective states without affecting nociceptive behaviors. Inhibition of the PBN-PVT </span><span>pathway </span><span>reduces aversion-like and fear-like behaviors. Furthermore, the PVT neurons innervated by the PBN are activated by aversive stimulation, and activation of PBN-PVT projections enhances the neuronal activity of PVT neurons in response to the aversive stimulus. Consistently, activation of PVT neurons that received PBN-PVT projections induces anxiety-like behaviors. Thus, our study indicates that PBN-PVT projections modulate negative affective states in mice.</span></p>

Climate variability and aridity modulate the role of leaf shelters for arthropods: a global experiment

<p class="MsoNormal">Current climate change is disrupting biotic interactions and eroding biodiversity worldwide. However, species sensitive to aridity, high temperatures and climate variability might find shelter in microclimatic refuges, such as leaf rolls built by arthropods. To explore how the importance of leaf shelters for terrestrial arthropods changes with latitude, elevation, and climate, we conducted a distributed experiment comparing arthropods in leaf rolls vs. control leaves across 52 sites along an 11,790 km latitudinal gradient. We then probed the impact of short- versus long-term climatic impacts on roll use, by comparing the relative impact of conditions during the experiment versus average, baseline conditions at the site. Leaf shelters supported larger organisms and higher arthropod biomass and species diversity than non-rolled control leaves. However, the magnitude of the leaf rolls' effect differed between long- and short-term climate conditions, metrics (species richness, biomass, and body size), and trophic groups (predators vs. herbivores). The effect of leaf rolls on predator richness was influenced only by baseline climate, increasing in magnitude in regions experiencing increased long-term aridity, regardless of latitude, elevation, and weather during the experiment. This suggests that shelter use by predators may be innate, and thus, driven by natural selection. In contrast, the effect of leaf rolls on predator biomass and predator body size decreased with increasing temperature, and increased with increasing precipitation, respectively, during the experiment. The magnitude of shelter usage by herbivores increased with the abundance of predators and decreased with increasing temperature during the experiment. Taken together, these results highlight that leaf roll use may have both proximal and ultimate causes. Projected increases in climate variability and aridity are therefore likely to increase the importance of biotic refugia in mitigating the effects of climate change on species persistence.</p>
