Modulation of Multidrug Resistance Protein 1-mediated transport processes by the antiretroviral drug ritonavir
<p>We here provide the structure files, trajectories and topology files for analyzing and reproducing simulations performed in the publication: "<strong>Modulation of Multidrug Resistance Protein 1-mediated transport processes by the antiretroviral drug ritonavir</strong>".</p> <p>Classical molecular dynamics simulation of rat Mrp1 have been performed in complex with native substrates like GSH and GSSG or drug molecules like ritonavir, to study binding modes of different combinations. </p> <p>Structure and trajectory files (all 1 µs long) as well as recorded movies of the time progression are provided for the following simulation systems:</p> <p>1. GSH bound to rat Mrp1</p> <p>2. GSSG bound to rat Mrp1</p> <p>3. Ritonavir bound to rat Mrp1</p> <p>4. GSH + Ritonavir bound to rat Mrp1</p> <p>5. Data from: DNA and RNA-sequence based GWAS highlights membrane-transport genes as key modulators of milk lactose content
Lactose provides an easily-digested energy source for neonate mammals, and is the primary carbohydrate in milk. Lactose is also a key component of many human food products, though compared to analyses of other milk components, the genetic control of lactose has been little studied. Here we present the first GWAS of milk lactose concentration and yield, investigated in a population of 12,000 taurine dairy cattle. We detail 27 QTL spanning these traits, and subsequently validate the effects of 26 of these loci in a separate population of 18,000 cows. We next present data implicating causative genes and variants for these QTL. Fine mapping of these regions using imputed, whole genome sequence-resolution genotypes reveals protein-coding candidate causative variants affecting the ABCG2, DGAT1, STAT5B, KCNH4, NPFFR2 and RNF214 genes. Eleven of the remaining QTL appear to be driven by regulatory effects, suggested by the presence of co-locating, co-segregating eQTL discovered using mammary RNA sequence data representing a population of 357 lactating cows. Pathway analysis of genes representing all lactose-associated loci shows significant enrichment of genes located to the endoplasmic reticulum, with functions related to ion channel activity mediated through the LRRC8C, P2RX4, KCNJ2 and ANKH genes. Together, these findings highlight novel candidate genes and variants involved in milk lactose regulation, whose impacts on facilitated and active membrane transport mechanisms reinforce the key osmo-regulatory roles of lactose in milk.
Locus Coeruleus firing patterns selectively modulate brain activity and dynamics
<p>This dataset supports the manuscript entitled 'Locus Coeruleus firing patterns selectively modulate brain activity and dynamics' (https://doi.org/10.1101/2022.08.29.505672). Please refer to this manuscript for detailed information. </p> <p>The dataset contains a total of 81 functional (GE-BOLD) and 30 anatomical (T1-weighted) scans of ChR2-expressing C57BL/6-Tg(<em>Dbh</em>-iCre)1Gsc mice in NIFTI format, multiplied by 10. Mice were optogenetically stimulated with blue light in the right Locus Coeruleus in a 3Hz tonic, 5Hz tonic, and 15Hz burst pattern. Sham stimulation entailed red light stimulation at a 5Hz tonic frequency. The 'StimulationProtocol' text file specifies the precise onset (in seconds, minus 10 seconds for dummy scans) and duration (in seconds) of the different optogenetic stimulation protocols during a 1440 seconds functional scan. The 'SubjectDetails' file lists the subject IDs, their gender, their genotype, the stimulation type of functional scans, and their associated anatomical scan.</p>
