High frequency of X4/DM-tropic viruses in PBMC samples from HIV-1 recently infected blood donors by massively parallel sequencing: the REDS II Study

Here is a sub-library of the env V3 massively parallel sequencing proviral data generated (by Illumina MiSeq platform) during the early phase of HIV-1 infection in a group of first-time blood donors. Only paired-end reads that encompass the complete V3 region from each dataset were extracted, uploaded and considered for the analysis to avoid artificial generation of in silico chimeras through assembly and to evade inflating the diversity estimates of the V3 region

BRAMS Radio Spectrograms and Spectrogram Samples for Automatic Detection of Meteor Echoes

The files in this dataset are based of radio recordings taped by BRAMS (Belgian RAdio Meteor Stations), the Belgian meteor detection network.

Included in the dataset are the original BRAMS radio recordings (stored as .wav audio files), the spectrogram data for each radio recording (stored as .csv files) and the meteor and non-meteor samples extracted from the radio spectrograms (stored as .csv files).

It should be noted that the the spectrogram data was sampled using a sliding window of size 30x20 pixels and the samples extracted in this manner were further processed by calculating the vertical average of each column in the 30x20 matrixes. The result of this sampling procedure is a set of data vectors containing the average power of the signal found in the original 30x20 spectrogram sample.

CCFs and MCMC samples for Gullikson et al. 2016b

This dataset holds all of the cross-correlation functions (CCFs) generated in Gullikson et al. (2016). (update link when I have it). The CCFs are stored as HDF5 files, and are split into 2 GB chunks such that they can go here on zenodo. You will likely want to combine them all together for each instrument. The filenames have the form 'INSTRUMENT_ccfs_n.h5' where n is an integer.

This dataset also holds the MCMC samples for the primary star mass, companion mass, and system age for all of the stars listed in Table 1 of the paper. This is again stored as an HDF5 file. Finally, the dataset contains MCMC samples from the posterior distributions that result from fitting the data to a variety of parametric distributions. They files are generated by the pymultinest code, and the samples can be recovered with the same code (See RealData.ipynb notebook in the github repository for details: https://github.com/kgullikson88/BinaryInference).

Umbrella sampling data of AuNP interacting with a PC bilayer

Files in Gromacs (v4.6) format used to generate the PMF profile shown in Fig. 3 in [1].

The nanoparticle is pulled to the EC leaflet in the 'genstart' simulations. The initial structures for the umbrella sampling windows are extracted from this trajectory. The files obtained from umbrella sampling windows are named 'pullX.*', where X is the distance between the centers of mass of the AuNP and the EC leaflet phosphori. Trajectories (.xtc) are saved every 100ps. Additionally, the initial and final structures (.gro), the run input files (.tpr), energy files (.edr), log files (.log), checkpoint files (.cpt), simulation parameter files (.mdp), and the files generated by the pull code (pull forces and pull distances, .xvg) are given for each umbrella window. Additionally, an index file (index.ndx) and a topology file (topol.top) common for all systems is provided. TOP.tar contains the molecule definitions (.itp). 'pullf-files.dat' and 'tpr-files.dat' are used by g_wham to extract the profile shown in Fig. 3 (except for the choice of the zero level) by 'g_wham -it tpr-files.dat -if pullf-files.dat -b 40000 -nBootstrap 100'

[1] Heikkilä et al., Cationic Au Nanoparticle Binding with Plasma Membrane-like Lipid Bilayers: Potential Mechanism for Spontaneous Permeation to Cells Revealed by Atomistic Simulations, J. CPBI_seqdb_demo sample QFO sequence library

A medium-sized (approx 1 million entry) protein sequence database constructed from the NCBI 'nr' (Jan, 2017) database selecting Uniprot (SwissProt), RefSeq, and PDB entries for 66 species (taxon_id's) from the Quest for Orthologs organism set. These files are designed to be used in conjunction with scripts and SQL files to construct the seqdb_demo database, as described in a Current Protocols in Bioinformatics Unit 3.9 revised Spring, 2017. The files are:

qfo_demo.gz - a fasta-format sequence library with the curren NR Defline format (gzip compressed)

qfo_prot.accession2taxonid.gz, qfo_pdb.accession2taxid.gz- tables that map accessions to taxon_id's and gi-numbers, similar to that available in the NCBI pub/taxonomy/accession2taxid/prot.accession2taxid and pdb.accession2taxid files (gzip compressed).

Sample calculation using protein APR

Sample calculation using the protein attach-pull-release (APR) method on the BZT-7 ligand to the BRD4 first bromodomain, with the SPC/E water model. Instructions for the automatic creation of the system are included in the automated.bash script in the ./Base-SPC/ folder, and the ./BZT-7-SPC/ folder contains the sample calculation. To obtain the binding free energies from the simulations using MBAR, instructions can be found in the ./Base-SPC/analysis/get-results.bash script.
